Project description:Yeast large ribosomal subunit (LSU) precursors are subject to substantial changes in protein composition during their maturation due to coordinated transient interactions with a large number of ribosome biogenesis factors and due to the assembly of ribosomal proteins. These compositional changes go along with stepwise processing of LSU rRNA precursors and with specific rRNA folding events, as revealed by recent cryo-electron microscopy analyses of late nuclear and cytoplasmic LSU precursors. Here we aimed to analyze changes in the spatial rRNA surrounding of selected ribosomal proteins during yeast LSU maturation. For this we combined a recently developed tethered tertiary structure probing approach with both targeted and high-throughput readout strategies. Several structural features of late LSU precursors were faithfully detected by this procedure. In addition, the obtained data let us suggest that early rRNA precursor processing events are accompanied by a global transition from a flexible to a spatially restricted rRNA conformation. For intermediate LSU precursors, a number of structural hallmarks could be addressed which include the fold of the internal transcribed spacer between 5.8S rRNA and 25S rRNA, the orientation of the central protuberance and the spatial organization of the interface between LSU rRNA domains I and III.

Project description:DNA oligonucleotide microarrays were designed with 307 probes for 96 internal transcribed spacer (ITS1, located between 18S and 26S rRNA genes) sequences of known species and strains from the genus Pseudo-nitzschia (Bacillariophyceae). In addition, microarrays also carried 1893 probes targeting ITS1 aequences of marine Crenarchaeota and Alphaproteobacteria of SAR11 clade. In order to assign microarray profiles to Pseudo-nitzschia ribotypes and species and to 'train' the data analysis system, we grew cultures of Pseudo-nitzschia in the laboratory with identities confirmed through rDNA sequence analysis. In total, 9 cultures and 35 environmental water samples were hybridized to microarrays, in some cases, in duplicate or triplicate. Analysis of microarray data allowed us to identify and map Pseudo-nitzschia spp. in the coastal waters along Washington and Oregon coast of the Eastern Pacific Ocean, and to observe seasonal changes in diatom community composition.

Project description:Plant-beneficial fungi from the genus Trichoderma (Hypocreales, Ascomycota) can control oomyceteous plant-pathogenic Pythium myriotylum (Peronosporales, Oomycota) and thus serve as bioeffectors for the eco-friendly products of crop protection. However, the underlying mechanisms of microbe-microbe interactions have yet to be fully understood. In this study, we focused on the role of the Trichoderma secretome induced by P. myriotylum mycelia. For this purpose, we selected strains showing strong (T. asperellum, T. atroviride, T. virens), moderate (T. cf. guizhouense, T. reesei), and weak (T. parepimyces) activities, respectively, and cultured with the sterilized P. myriotylum mycelia. Secreted proteins were analyzed using label-free LC-MS/MS, bioinformatic localization prediction, gene ontology (GO) annotation, and ortholog analysis. The exoproteomic analysis quantified proteins in the six Trichoderma spp., suggesting unequal antagonistic mechanisms among the strong and weak strains, respectively, with different proportions of putative cellulases, proteases, redox enzymes, and extracellular proteins of unknown function. Notably, proteolysis-related proteins were abundant, while the abundant proteases tended not to be conserved across the species (i.e., non-orthologous). Putative cellobiohydrolases were detected abundantly in all Trichoderma species except for the weak antagonist T. parepimyces, even though its genome encodes for these proteins. Notably, secretomes of the most potent anti-Pythium bioeffectors tended to have higher endo-cellulase activity. Cellulose and other glucans are major components of the oomycete cell wall, which was partly reflected in the cellulases produced by the Trichoderma species. The varying abundances of orthologous proteins suggested the evolution of differing transcription regulation mechanisms across the Trichoderma genus in response to the ubiquitous presence of Oomycota.
