Project description:Cardiomyopathy is a heart muscle disease and diagnosis relies on radiography and echocardiography, while blood-based markers are lacking. Development of a non-invasive test would be useful when imaging is not possible (e.g., prenatal diagnosis). In southern sea otters (Enhydra lutris nereis), cardiomyopathy is a prevalent cause of mortality and antemortem diagnosis is challenging. Sea otters requiring clinical care are at significant anesthetic risk if cardiomyopathy is present. A blood-based assay would improve triage decisions, case management, and treatment protocols to safeguard against co-morbidities. With support from the Oiled Wildlife Care Network, we analyzed undepleted sea otter serum using mass spectrometry-based proteomics. Though the larger sample set included 63 sera (that included a validation set of 22 sera with class labels blinded to the data collector), we a priori compared only samples from wild otters. Additionally, we generated proteomic data for four heat tissues with paired sera. These results demonstrate the utility of proteomic analysis, offer a glimpse into the sea otter proteome, and serve as a reference data set for relative protein abundance in sera and cardiac tissue.

Project description:Gene expression was studied in samples from the stomach of Rhesus monkeys that have been infected with Helicobacter pylori and treated with a known carcinogen (Ethyl-nitro-nitrosoguanidine (ENNG)) that is similar to known nitrosamine dietary carcinogens. The samples represent the following: Biopsy 4689 is from animal 81G taken 55 months after inoculation with H. pylori and the start of the carcinogen ENNG Biopsy 4691 is from animal 63G taken 55 months after inoculation with H. pylori and the start of the carcinogen ENNG Biopsy 4709 is from animal 92F taken after 55 months of observation and no treatment (control). Gastric biopsies were obtained at the indicated times and RNA was harvested from the sample. All hybridizations were conducted against a common reference that was prepared using commercially obtained RNA isolated from the stomach of uninfected monkeys.

Project description:Predation is one of the main barriers that exotic species may face in newly colonized areas and may help stop or control the potential negative impacts of invasive species in the environment. We evaluated if the consumption of an invasive prey (armored catfish: Pterygoplichtys sp.) affects the dietary niche breadth and trophic level of a native predator (Neotropical river otter: Lontra longicaudis) in northern Guatemala. We examined otter scats from three rivers: two where the invasive armored catfish occurred and one without the invasive fish. Samples were collected two and seven years after the first report of the catfish in the area. We performed gross scat analysis and stable isotope analyses of nitrogen and carbon of fecal matter. Where the invasive armored catfish occurred, it was the main prey item for L. longicaudis. Particularly in the river outside of protected areas seven years after the first report of the catfish, where it accounted for 49% of the otter diet. Concordance was found between the two techniques to estimate dietary niche breadth and trophic level. The dietary niche breath of otters was narrower seven years after the invasion in comparison to two years after the invasion in both invaded rivers, but the extent of the reduction was lesser inside the protected area. Finally, the trophic level of otters also showed a reduction related to the occurrence of the armored catfish in their diet.

Project description:The Eurasian otter (Lutra lutra) is an endangered species for which diet analyses are needed as part of its conservation efforts. Eurasian otters feed on vertebrates, such as fishes, and invertebrates, such as crustaceans, but their detailed taxonomies are not fully understood in part due to limited resolving power of traditional morphological identification methods. Here, we used high-throughput sequencing (HTS)-based DNA metabarcoding approaches to analyze diet profiles of Eurasian otters inhabiting a marshy estuary area in Korea. We investigated their diet profiles based on spraint sampling followed by DNA metabarcoding analyses targeting 12S rRNA gene region for vertebrates, 16S rRNA gene region for invertebrates, and cytochrome c oxidase 1 (COI) gene region for fishes. For the vertebrate analysis, a blocking oligonucleotide (OBS1) was designed to suppress amplification of DNA fragments derived from the otters. The 12S rRNA gene sequencing assay detected species belonging to fishes (95%) and amphibians (3.3%). Fishes detected by 12S rRNA gene sequencing included crucian carp (Carassius auratus), mullets (Mugil spp.), bluegill (Lepomis macrochirus), and northern snakehead (Channa argus), which were also detected by COI gene sequencing. Among invertebrates, mud flat crabs (Helicana spp.) and shrimps (Palaemon spp.) were abundant. The designed blocking oligonucleotide OBS1 effectively inhibited amplification of the otter's DNA, with only up to 0.21% of vertebrate sequence reads assigned to the otter. This study demonstrated that HTS-based DNA metabarcoding methods were useful to provide in-depth information regarding diet profiles of the otters at our sampling site. By using HTS-based DNA metabarcoding approaches, future research will explore detailed taxonomies of their diets across locations and seasons.

Project description:While it is well known that Eurasian otters principally feed on fishes and crustaceans, their detailed diet taxonomies are not fully understood. This is partly due to their nocturnal behavior and the limited resolving power of traditional morphological identification from scat. A suitable, reliable molecular method for diet studies is therefore needed.I performed a series of Sanger-sequencing reactions, utilizing nine primer sets for Eurasian otter diet research. These are mainly based on the barcoding concept to determine the taxonomic composition of spraints. The primer sets target different types of animals, amplifying each separately. This procedure was used to detect the prey contents of 64 spraint samples collected from Kinmen Island. Through high-resolution gel electrophoresis and sequencing, it was evident that PCR products could be successfully amplified by the different primer sets and from spraint samples comprising multiple prey species.Extracted DNA from all spraint samples was PCR-amplified with 9 primer sets. In total, 16 prey types were identified across all 64 samples. Fourteen were identified at the species level.The aim of this study was to develop and apply a novel diet research method to Eurasian otters. Eight of the primers are universal primers designed for COI segments of different animal groups, and one primer set was designed specifically for tilapia groups. This method can be applied to study the diets of not only Kinmen Eurasian otter populations, but also other Eurasian otter populations and other small carnivorous animals.
