Project description:A shotgun metagenome microarray was created and used to investigate gene transcription during vinyl chloride (VC) dechlorination by a microbial enrichment culture called KB1. The array was constructed by spotting genomic fragments amplified from short-insert libraries of KB1 metagenomic DNA. Subsequently, the microarrays were interrogated with RNA extracted from KB1 during VC dechlorination (VC+methanol), and in the absence of VC (methanol-only). The most differentially expressed spots, and spots with the highest intensities, were then chosen to be sequenced. Sequencing revealed that Dehalococcoides (Dhc) genes involved in transcription, translation and energy generation were up-regulated during VC degradation. Furthermore, the results indicated that the reductive dehalogenase homologous (RDH) gene KB1rdhA14 is the only RDH gene up-regulated upon VC degradation, and that multiple RDH genes were more highly transcribed in the absence of VC. Numerous hypothetical genes from Dehalococcoides were also more highly transcribed in methanol only treatments and indicate that many uncharacterized proteins are involved in cell maintenance in the absence of chlorinated substrates. Spots with genes from Spirochaetes, Chloroflexi, Geobacter, Methanogens and phage organisms were differentially expressed and sequencing provided information from these uncultivated organisms that can be used to design primers for more targeted studies. This array format is powerful, as it does not require a priori sequence knowledge. This study provides the first report of such arrays being used to investigate transcription in a mixed community, and shows that this array format can be used to screen metagenomic libraries for functionally important genes. 2 Biological replicate experimens conducted 1 month apart. In the first there were 2 dye-swapped duplicates (total 4) of VC+MeOH versus MeOH only. In the second experiment there was one set of dye swapped arrays. Thus 6 arrays were performed including biological replicates, dye swapped replicates and technical duplicates.

Project description:Rubber is an essential part of our daily lives with thousands of rubber-based products being made and used. Natural rubber undergoes chemical processes and structural modifications, while synthetic rubber, mainly synthetized from petroleum by-products are difficult to degrade safely and sustainably. The most prominent group of biological rubber degraders are Actinobacteria. Rubber degrading Actinobacteria contain rubber degrading genes or rubber oxygenase known as latex clearing protein (lcp). Rubber is a polymer consisting of isoprene, each containing one double bond. The degradation of rubber first takes place when lcp enzyme cleaves the isoprene double bond, breaking them down into the sole carbon and energy source to be utilized by the bacteria. Actinobacteria grow in diverse environments, and lcp gene containing strains have been detected from various sources including soil, water, human, animal, and plant samples. This review entails the occurrence, physiology, biochemistry, and molecular characteristics of Actinobacteria with respect to its rubber degrading ability, and discusses possible technological applications based on the activity of Actinobacteria for treating rubber waste in a more environmentally responsible manner.

Project description:Six human cell lines were treated in a log dose response to 141 petroleum substance extracts containing unknown or variable composition, complex reaction products and biological materials (UVCBs) to be used for grouping and read across strategies. The six cell lines consisted of human induced pluripotent stem cell (iPSC)-derived hepatocytes, cardiomyocytes, neurons, and endothelial cells, as well as the human MCF7 and A375 cell lines. All transcriptomics were targeted with BioSpyder S1500+ gene list.

Project description:Transcriptome sequencing was applied to 44 colon Graft vs Host Disease (GVHD) biopsies from 22 patients to determine differences in immunology and microbial profiles, along with general differences in somatic gene expressions by determining trends of mapped somatic alignments. Read analysis of somatic alignments were subjected to enrichment analysis of cellular pathways, expression comparisons amongst classes, and immune activity characterization based on outputs of deconvulation alogorithms. Unmapped alignments were mapped to microbiome reference assemblies to determine non-somatic profiles. Classes were determined based on healthy vs diseased patients, steriod refractory paired with onset biopsies, and a survival cohort as well. Distinct differences between classes have been noticed in all measures of interest.

Project description:According to the field observation result, the grafting treatment used in this study was found that 101-14MG rootstocks grafted with Crimson Seedless had a positive influence on fruit coloring. Combined metabolomic and transcriptomic analyses were conducted with different treatment grape of own rooted Crimson Seedless cultivar, and grafted 101-14MG, 110R, SO4 rootstocks with Crimson Seedless cultivar. Peonidin 3-O-glucoside, Delphinidin 3-O-glucoside, Cyanidin 3-O-glucoside, Malvidin 3-O-glucoside, Petunidin 3-O-glucoside were identified as the pigments responsible for the purplish red color peels. The results showed that the grafting material of rootstock 101-14MG could promote the accumulation of anthocyanins in grapefruit in advance. Transcriptome analysis revealed the anthocyanins biosynthetic related genes from the upstream (phenylalanine ammonia-lyase) to the downstream (anthocyanidin 3-O-glucosyltransferase, anthocyanidin synthase) were almost upregulation during anthocyanins increased. However, all these genes were highly expressed in samples G715 (Crimson Seedless/ Crimson Seedless), suggested that self-grafting rootstocks might have an earlier response to fruit color-related metabolism. A transcription factors-scale protein interaction (PPI) analysis showed that MYB4, MYB44, MYB80, and dead-box RNA helicases might be the core regulatory genes. Our results provide global transcriptional changes in grape peel color regulation under different grafting conditions for improving the breeding process.

Project description:Glyphosate is a non-specific organophosphate pesticide, which finds widespread application in shielding crops against the weeds. Its high solubility in hydrophilic solvents, especially water and high mobility allows the rapid leaching of the glyphosate into the soil leading to contamination of groundwater and accumulation into the plant tissues, therefore intricating the elimination of the herbicides. Despite the widespread application, only a few percentages of the total applied glyphosate serve the actual purpose, dispensing the rest in the environment, thus resulting in reduced crop yields, low quality agricultural products, deteriorating soil fertility, contributing to water pollution, and consequently threatening human and animal life. This review gives an insight into the toxicological effects of the herbicide glyphosate and current approaches to track and identify trace amounts of this agrochemical along with its biodegradability and possible remediating strategies. Efforts have also been made to summarize the biodegradation mechanisms and catabolic enzymes involved in glyphosate metabolism.

Project description:Microorganisms are present in nearly every oil or bitumen sample originating from temperate reservoirs. Nevertheless, it is very difficult to obtain reliable estimates about microbial processes taking place in deep reservoirs, since metabolic rates are rather low and differ strongly during artificially cultivation. Here, we demonstrate the importance and impact of microorganisms entrapped in microscale water droplets for the overall biodegradation process in bitumen. To this end, we measured degradation rates of heavily biodegraded bitumen from the Pitch Lake (Trinidad and Tobago) using the novel technique of reverse stable isotope labeling, allowing precise measurements of comparatively low mineralization rates in the ng range in microcosms under close to natural conditions. Freshly taken bitumen samples were overlain with artificial brackish water and incubated for 945 days. Additionally, three-dimensional distribution of water droplets in bitumen was studied with computed tomography, revealing a water bitumen interface of 1134 cm2 per liter bitumen, resulting in an average mineralization rate of 9.4-38.6 mmol CO2 per liter bitumen and year. Furthermore, a stable and biofilm-forming microbial community established on the bitumen itself, mainly composed of fermenting and sulfate-reducing bacteria. Our results suggest that small water inclusions inside the bitumen substantially increase the bitumen-water interface and might have a major impact on the overall oil degradation process.
