Environmental DNA sequences (fluoresced with Cy3) within 15% of the 70-mer will bind to it. Signal is the cy3/cy5. Two replicate arrays were run on duplicate targets.

Project description:Recent advances in RNA sequencing (RNA-Seq) have enabled the discovery of novel transcriptomic variations that are not possible with traditional microarray-based methods. Tissue and cell specific transcriptome changes during pathophysiological stress, in disease cases versus controls and in response to therapies are of particular interest to investigators studying cardiometabolic diseases. Thus, knowledge on the relationships between sequencing depth and detection of transcriptomic variation is needed for designing RNA-Seq experiments and for interpreting results of analyses. Using deeply sequenced RNA-Seq data derived from adipose of a healthy individual before and after systemic administration of endotoxin (LPS), we investigated the sequencing depths needed for studies of gene expression and alternative splicing (AS). We found that to detect expressed genes and AS events, ~100 million (M) filtered reads were needed. However, the requirement on sequencing depth for the detection of LPS modulated differential expression (DE) and differential alternative splicing (DAS) was much higher. To detect 80% of events, ~300M filtered reads were needed for DE analysis whereas at least 400M filtered reads were necessary for detecting DAS. Although the majority of expressed genes and AS events can be detected with modest sequencing depths (~100M filtered reads), the estimated gene expression levels and exon/intron inclusion levels were less accurate. We report the first study that evaluates the relationship between RNA-Seq depth and the ability to detect DE and DAS in human adipose. Our results suggest that a much higher sequencing depth is needed to reliably identify DAS events than for DE genes. Using DNA-microarrays analysis 29 differentially expressed genes were identified in 400 vs. 100 microns biofilms of S. mutans. 200 vs. 100 microns in depth: The arrays consisted of 1948 70-mer oligonucleotides representing 1960 ORFs from S. mutans UA159 and additional control sequences. The results represent the findings of two independent biological replicate arrays performed with two different RNA samples. In one of the arrays the 100-microns biofilm RNA sample was labeled with Cy5 and the 200-microns biofilm RNA with Cy3, while the second array was reversibly labeled. 400 vs. 100 microns in depth The arrays consisted of 1948 70-mer oligonucleotides representing 1960 ORFs from S. mutans UA159 and additional control sequences. Project description:These data are relative concentrations of targeted metabolites measured in particulate matter collected from near the Island of Hawai’i in July 2018 during the Kilauea eruption. Six stations were sampled, with station 2 representing the most geothermally impacted station closest to the lava entry. Station 6 was the most oligotrophic station. The particulate metabolites show evidence of altered community composition and metabolism at the geothermally impacted station. This station was within a phytoplankton bloom. The bloom was stimulated by lava heating deep seawater and driving upwelling, which then provided nutrients for diatom growth. See Wilson and Hawco, et. al. 2019 (DOI: 10.1126/science.aax4767) for a complete description of sample collection, phytoplankton bloom dynamics, and chemical modifications of seawater due to the eruption. Metabolites with high concentration (relative abundance per L of seawater) in the geothermally impacted station (St 2) compared to the other stations were: cytosine, hydroxyectoine, adenine, adenosine, thymine, glutamic acid, ectoine, deoxyadenosine, UDP-glucosamine, and guanosine. After normalizing to the particulate carbon concentration at each station, guanosine, glutamic acid, hydroxyectoine, ectoine, adenosine, deoxyadenosine, and UDP-glucosamine were enriched in the geothermally impacted station relative to other stations. Ectoine was the metabolite with the largest change between St 2 and St 6, regardless of normalization to L of seawater or to moles of particulate carbon, with dramatically higher concentrations in the geothermally impacted waters. Except for glutamic and proline, particulate amino acids were generally in higher concentrations in the oligotrophic station.
