Project description:Medaka fish is a long standing genetic model organism from the 1930s. Uniquely amongstvertebrates Medaka fish can be routinely inbred from the wild (laboratory mice are inbred, butthis does not happen as a routine process from wild individuals), leading to a large number offully inbred wild-derived strains. As part of a broader collaboration I am part of a project toinbred over 100 wild derived strains of Medaka and use them in a similar manner toArabidopsis and Drosophila wild derived lines.To help explore the phenotyping possibilities in this context, we have taken alreadyestablished wild Medaka lines and done reciprocal F1 crosses between 3 strains, and have 4tissues, and a number of parental tissues, giving a total of 40 samples. By doing RNA-seq onthese tissues we do a number of things:(a) assess the level of allele specific expression in Medaka(b) test whether there is any imprinting (parent of origin) in fish. This is thought to not be thecase, but in fact has not been well tested (not least because getting truly inbred fish is hard)(c) assess the level of random allelic activation in brain(d) assess the feasibility for RNAseq based phenotyping in Medaka, providing preliminarydata for future proposals.This data is part of a pre-publication release. Project description:During development, the inherited DNA methylation patterns from the parental gametes needs to be remodeled into a state compatible with embryonic pluripotency. In Zebrafish, this remodeling is achieved by the maternal methylome becoming hypomethylated to match the paternal methylome. However, how this is achieved in medaka (another teleost fish) is currently not known. Moreover, how DNA methylation remodeling is impacted in hybrid organisms, and the effects this may have on their development, is also not known. Here we address these questions by generation whole genome bisulfite sequencing data for zebrafish, medaka and zebrafish medaka embryos.

Project description:Mouse embryonic stem cells (i.e., mESCs; line ESC 129-B13) were genetically modified using CRISPR-Cas9 to mutate the H3f3b locus, in order to carry homozygous lysine-to-alanine substitution of residues K9, K27 or K79. Two control mESC lines carrying knock-out of the H3f3a gene were used as background for the editing. Low-coverage whole-genome sequencing (~0.8/0.9X) was performed to assess the chromosomal integrity of the edited lines. Genomic DNA was extracted from each mutant and control mESC line and sonicated to obtain fragments of ~150-200bp on average. Fragmented DNA (~0.5-1 ug) was used for library preparation using the NEBNext Ultra II DNA library preparation kit (New England Biolabs). Sequencing was performed on a NextSeq500 platform in single-end mode (75bp reads).

Project description:Early embryonic development is driven by maternal gene products deposited into the oocyte. Due to the lack of reliable knockdown strategies, maternal mRNA functions have remained elusive. CRISPR-Cas13 systems have recently been employed to induce RNA degradation in yeast, plants and mammalian cell lines. However, no systematic study of the potential of Cas13 has been carried out in an animal model system. Here, we show that CRISPR-Cas13d is an effective and precise system to deplete specific mRNA transcripts in zebrafish embryos. We demonstrate that both zygotically-expressed and maternally-provided transcripts are efficiently targeted, resulting in an 85% average decrease in transcript level and the recapitulation of well-known embryonic phenotypes. Moreover, we show that this system can be used in medaka, killifish, sea anemone and mouse embryos. All together our results demonstrate that CRISPR-Cas13d is an efficient knockdown platform to understand gene function in animal embryos.

Project description:The CRISPR/Cas9 system has been used to generate fluorescently labelled fusion proteins by homology-directed repair in a variety of species. Despite its revolutionary success, there remains an urgent need for increased simplicity and efficiency of genome editing in research organisms. Here, we establish a simplified, highly efficient, and precise strategy for CRISPR/Cas9-mediated endogenous protein tagging in medaka (Oryzias latipes). We use a cloning-free approach that relies on PCR-amplified donor fragments containing the fluorescent reporter sequences flanked by short homology arms (30-40 bp), a synthetic single-guide RNA and Cas9 mRNA. We generate eight novel knock-in lines with high efficiency of F0 targeting and germline transmission. Whole genome sequencing results reveal single-copy integration events only at the targeted loci. We provide an initial characterization of these fusion protein lines, significantly expanding the repertoire of genetic tools available in medaka. In particular, we show that the mScarlet-pcna line has the potential to serve as an organismal-wide label for proliferative zones and an endogenous cell cycle reporter.
