Project description:Chinook salmon (Oncorhynchus tshawytscha) display the greatest variability of return times to freshwater of all Pacific salmon. Populations return to freshwater for spawning at many different times of year, resulting in segregated populations that may use differing molecular pathways for these large behavioral and physiological differences. Using a population of Chinook from California’s Central Valley, we sought to generate novel expressed sequences using Long Serial Analysis of Gene Expression (LongSAGE). We constructed three LongSAGE libraries from brains of samples caught in the spring and fall in freshwater and from the ocean. Using cDNA libraries from Atlantic salmon (Salmo salar) and rainbow trout (Oncorhynchus mykiss), we were able to assign 59% of putatively differentially expressed tags to genes. Additionally, we tested the expression levels of seven genes, indicated by LongSAGE to be putatively differentially expressed between the fall and spring, and found none significantly differentially expressed. This study is the first to apply LongSAGE to salmon and provides a framework for conducting future research on gene expression differences between Chinook salmon of different populations, as well as underlying mechanisms of differing physiology and behavior. Project description:As a result of increasing thermal fluctuations and mean temperature values, organisms will experience conditions beyond their physiological limits. In situ adaptation to thermal regimes is mediated via directional selection and phenotypic plasticity. The latter involves physiological and morphological adjustments realized by underlying molecular mechanisms. Understanding species' adaptive capacities requires investigating these adjustive processes. Yet, acclimation through phenotypic plasticity remains largely unexplored, especially at the molecular level; For example, whether cold-adapted species inhabiting freshwater spring ecosystems have evolved adaptive mechanisms to cope with warming of freshwater habitats has, to our knowledge, never been investigated. This work reports a comprehensive proteomics study of the stenotopic species Crunoecia irrorata (Curtis, 1834) (Trichoptera: Lepistomatidae) acclimated to 10, 15 and 20 °C for 168 h. A liquid chromatography tandem mass spectrometry (LC-MS/MS)-based shotgun proteomics approach identified molecular mechanisms underlying acclimation. We constructed a homology-based database by combining genomic and transcriptomic data from related species and quantified 1356 proteins, of which 186 were differentially expressed between temperature treatments. Through functional annotation, we identified candidate proteins facilitating, among others, trehalose accumulation, tracheal system alteration, and heat shock protein regulation, then discuss concomitant ecophysiological implications. These results provide new insights into the mechanisms of adaptive responses to warming of species inhabiting freshwater ecosystems sensitive to climate change. Further, identified candidate proteins will aid in developing targeted experiments to understand their compensatory physiology. To our knowledge, this is the first study utilizing this approach to investigate the nature of phenotypic plasticity of aquatic macroinvertebrates.

Project description:Three-spined stickleback (Gasterosteus aculeatus) represents a convenient model to study microevolution - adaptation to freshwater environment. While genetic adaptations to freshwater are well-studied, epigenetic adaptations attracted little attention. In this work, we investigated the role of DNA methylation in the adaptation of marine stickleback population to freshwater conditions. DNA methylation profiling was performed in marine and freshwater populations of sticklebacks, as well as in marine sticklebacks placed into freshwater environment and freshwater sticklebacks placed into seawater. For the first time, we demonstrated that genes encoding ion channels kcnd3, cacna1fb, gja3 are differentially methylated between marine and freshwater populations. We also showed that after placing marine stickleback into fresh water, its DNA methylation profile partially converges to the one of a freshwater stickleback. This suggests that immediate epigenetic response to freshwater conditions can be maintained in freshwater population. Interestingly, we observed enhanced epigenetic plasticity in freshwater sticklebacks that may serve as a compensatory regulatory mechanism for the lack of genetic variation in the freshwater population. Some of the regions that were reported previously to be under selection in freshwater populations also show differential methylation. Thus, epigenetic changes might represent a parallel mechanism of adaptation along with genetic selection in freshwater environment.

Project description:In order to identify gene expression difference between marine and freshwater stickleback populations, we compared the transcriptomes of seven adult tissues (eye, gill, heart, hypothalumus, liver, pectoral muscle, telencephalon) between a marine population sampled from the mouth of the Little Campbell river in British Columbia (LITC) and a freshwater population (Fishtrap Creek, FTC) from northern Washington. For each population, the sampled individuals were the lab-reared progeny of a single pair of wild-caught parents.

Project description:Is is a fundamental evolutionary question which coordinated molecular changes underly adaptation generally and thermal adaptation specifically. Here we profiled the proteome of the Planarian glacial relict species Crenobia alpina. We sampled individuals from an alpine spring, acclimated groups of individuals at 8, 11, 14 and 17 °C for one week and determined their proteome. These results give insight into the molecular mechanisms underlying thermal adaptation and acclimation to cold and warm temperatures.
