Project description:Water and sanitation are important factors in the emergence of antimicrobial resistance in low- and middle-income countries. Drug residues, metals, and various wastes foster the spread of antibiotic resistance genes (ARGs) with the help of mobile genetic elements (MGEs), and therefore, rivers receiving contaminants and effluents from multiple sources are of special interest. We followed both the microbiome and resistome of the Code River in Indonesia from its pristine origin at the Merapi volcano through rural and then city areas to the coast of the Indian Ocean. We used a SmartChip quantitative PCR with 382 primer pairs for profiling the resistome and MGEs and 16S rRNA gene amplicon sequencing to analyze the bacterial communities. The community structure explained the resistome composition in rural areas, while the city sampling sites had lower bacterial diversity and more ARGs, which correlated with MGEs, suggesting increased mobility potential in response to pressures from human activities. Importantly, the vast majority of ARGs and MGEs were no longer detectable in marine waters at the ocean entrance. Our work provides information on the impact of different influents on river health as well as sheds light on how land use contributes to the river resistome and microbiome.

Project description:The fungal community interacts with the ambient environment and can be used as a bioindicator to reflect anthropogenic activities in aquatic ecosystems. Several studies have investigated the impact of anthropogenic activities on the fungal community and found that community diversity and composition are influenced by such activities. Here we combined chemical analysis of water properties and sequencing of fungal internal transcribed spacer regions to explore the relationship between water quality indices and fungal community diversity and composition in three river ecosystem areas along a gradient of anthropogenic disturbance (i.e., less-disturbed mountainous area, wastewater-discharge urban area, and pesticide and fertilizer used agricultural area). Results revealed that the level of anthropogenic activity was strongly correlated to water quality and mycoplankton community. The increase in organic carbon and nitrogen concentrations in water improved the relative abundance of Schizosaccharomyces, which could be used as a potential biomarker to reflect pollutant and nutrient discharge. We further applied a biofilm reactor using water from the three areas as influent to investigate the differences in fungal communities in the formed biofilms. Different community compositions were observed among the three areas, with the dominant fungal phyla in the biofilms found to be more sensitive to seasonal effects than those found in water. Finally, we determined whether the fungal community could recover following water quality restoration. Our biofilm reactor assay revealed that the recovery of fungal community would occur but need a long period of time. Thus, this study highlights the importance of preserving the original natural aquatic ecosystem.

Project description:The ecology of antibiotic resistance involves the interplay of a long natural history of antibiotic production in the environment, and the modern selection of resistance in pathogens through human use of these drugs. Important components of the resistome are intrinsic resistance genes of environmental bacteria, evolved and acquired over millennia, and their mobilization, which drives dissemination in pathogens. Understanding the dynamics and evolution of resistance across bacterial taxa is essential to address the current crisis in drug-resistant infections. Here we report the exploration of antibiotic resistance in the Paenibacillaceae prompted by our discovery of an ancient intrinsic resistome in Paenibacillus sp. LC231, recovered from the isolated Lechuguilla cave environment. Using biochemical and gene expression analysis, we have mined the resistome of the second member of the Paenibacillaceae family, Brevibacillus brevis VM4, which produces several antimicrobial secondary metabolites. Using phylogenomics, we show that Paenibacillaceae resistomes are in flux, evolve mostly independent of secondary metabolite biosynthetic diversity, and are characterized by cryptic, redundant, pseudoparalogous, and orthologous genes. We find that in contrast to pathogens, mobile genetic elements are not significantly responsible for resistome remodeling. This offers divergent modes of resistome development in pathogens and environmental bacteria.

Project description:Deep-sea hypersaline anoxic basins (DHABs) in the Eastern Mediterranean Sea are considered some of the most hostile environments on Earth. Little is known about the biochemical adaptations of microorganisms living in these habitats. This first metatranscriptome analysis of DHAB samples provides significant insights into shifts in metabolic activities of microorganisms as physicochemical conditions change from deep Mediterranean sea water to brine. The analysis of Thetis DHAB interface indicates that sulfate reduction occurs in both the upper (7.0-16.3% salinity) and lower (21.4-27.6%) halocline, but that expression of dissimilatory sulfate reductase is reduced in the more hypersaline lower halocline. High dark-carbon assimilation rates in the upper interface coincided with high abundance of transcripts for ribulose 1,5-bisphosphate carboxylase affiliated to sulfur-oxidizing bacteria. In the lower interface, increased expression of genes associated with methane metabolism and osmoregulation is noted. In addition, in this layer, nitrogenase transcripts affiliated to uncultivated putative methanotrophic archaea were detected, implying nitrogen fixation in this anoxic habitat, and providing evidence of linked carbon, nitrogen and sulfur cycles.

Project description:Understanding contributions of climate change and human activities to changes in streamflow is important for sustainable management of water resources in an arid area. This study presents quantitative analysis of climatic and anthropogenic factors to streamflow alteration in the Tarim River Basin (TRB) using the double mass curve method (DMC) and the Budyko methods. The time series (1960~2015) are divided into three periods: the prior impacted period (1960~1972) and the two post impacted periods, 1973~1986 and 1987~2015 with trend analysis. Our results suggest that human activities played a dominant role in deduction in the streamflow in TRB with contribution of 144.6% to 120.68% during the post impacted period I and 228.68% to 140.38% during the post impacted period II. Climatic variables accounted for 20.68%~44.6% of the decrease during the post impacted period I and 40.38% ~128.68% during the post impacted period II. Sensitivity analysis indicates that the streamflow alteration was most sensitive to changes in landscape parameters. The aridity index and all the elasticities showed an obvious increasing trend from the upstream to the downstream in the TRB. Our study suggests that it is important to take effective measures for sustainable development of eco-hydrological and socio-economic systems in the TRB.

Project description:Histone post-translational modifications (PTMs) play a critical role in chromatin regulation. It has been proposed that these PTMs form localized “codes” that are read by specialized domains (reader domains) in chromatin associated proteins (CAPs) to regulate downstream function. Substantial effort has been made to define [CAP - histone PTM] specificity, and in doing so to decipher the histone code. However, this has largely been done using a reductive approach of isolated reader domains and histone peptides, with the assumption that PTM readout is unaffected by any higher order considerations. Here we show that histone PTM specificity is in fact dependent on nucleosomal context, necessitating we re-define the ‘histone code’ concept and further interrogate it at the nucleosomal level.

Project description:River capture is a dramatic natural process of internal competition through which mountainous landscapes evolve and respond to perturbations in tectonics and climate. River capture may occur when one river network grows at the expense of another, resulting in a victor that steals the neighboring headwaters. While river capture occurs regularly in numerical models, field observations are rare. Here we document a late Pleistocene river capture in the Yimeng Mountains, China that abruptly shifted 25?km2 of drainage area from one catchment to another. River terraces and imbricated cobbles indicate that the main channel incised 27?m into granitic bedrock within 80 kyr, following the capture event, and upstream propagating knickpoints and waterfalls reversed the flow direction of a major river. Topographic analysis shows that the capture shifted the river basins far from topographic equilibrium, and active divide migration is propagating the effects of the capture throughout the landscape.

Project description:During the outbreak of the COVID-19, China implemented an urban lockdown in the first period. These measures not only effectively curbed the spread of the virus but also brought a positive impact on the ecological environment. The water quality of urban inland river has a significant impact on urban ecology and public health. This study uses Sentinel-2 visible and near-infrared band reflectance and the Normalized Difference Turbidity Index (NDTI) to analyze the water quality of the Haihe River Basin during the control period of COVID-19. It is found that during the lockdown period, the river water quality was significantly improved compared to the same period in 2019. The average NDTI of the Haihe River Basin in March decreased by 0.27, a decrease of 219.06%; in April, it increased by 0.07, that is 38.38%. Further exploration using VIIRS lights found that the brightness of the lights in the main urban area was significantly lower in February, the beginning of the lockdown. However, as the city was unblocked, the lights rose sharply in March and then recovered to normal. There is obvious asynchrony in changes between river turbidity and light. The results can help understand the impact of human activities on the natural environment.
