Project description:Marine snow is an important habitat for microbes, characterized by chemical and physical properties contrasting those of the ambient water. The higher nutrient concentrations in marine snow lead to compositional differences between the ambient water and the marine snow-associated prokaryotic community. Whether these compositional differences vary due to seasonal environmental changes, however, remains unclear. Thus, we investigated the seasonal patterns of the free-living and marine snow-associated microbial community composition and their functional potential in the northern Adriatic Sea. Our data revealed seasonal patterns in both, the free-living and marine snow-associated prokaryotes. The two assemblages were more similar to each other in spring and fall than in winter and summer. The taxonomic distinctness resulted in a contrasting functional potential. Motility and adaptations to low temperature in winter and partly anaerobic metabolism in summer characterized the marine snow-associated prokaryotes. Free-living prokaryotes were enriched in genes indicative for functions related to phosphorus limitation in winter and in genes tentatively supplementing heterotrophic growth with proteorhodopsins and CO-oxidation in summer. Taken together, the results suggest a strong influence of environmental parameters on both free-living and marine snow-associated prokaryotic communities in spring and fall leading to higher similarity between the communities, while the marine snow habitat in winter and summer leads to a specific prokaryotic community in marine snow in these two seasons.

Project description:The extent of DMSP demethylation has been hypothesized to depend on DMSP availability and bacterial sulfur demand, which might lead to niche differentiation of the demethylating bacterial community. In this study, we determined DMSP concentrations in marine snow and the ambient water over a seasonal cycle and linked DMSP concentrations to the abundance of bacteria harbouring the demethylation dmdA gene in the Adriatic Sea. In marine snow, DMSP concentrations were up to four times higher than in the ambient water and three times higher in marine snow in summer than in winter. The average dmdA:recA gene ratio over the sampling period was 0.40 ± 0.24 in marine snow and 0.48 ± 0.21 in the ambient water. However, at the subclade level, differences in the demethylating bacterial community of marine snow and the ambient water were apparent. Seasonal patterns of potentially demethylating bacteria were best visible at the oligotype level. In the ambient water, the SAR116 and the OM60/NOR5 clade were composed of oligotypes that correlated to high DMSP concentrations, while oligotypes of the Rhodospirillales correlated to low DMSP concentrations. Our results revealed a pronounced seasonal variability and spatial heterogeneity in DMSP concentrations and the associated demethylating bacterial community.

Project description:The Columbia River estuary is a dynamic system in which estuarine turbidity maxima trap and extend the residence time of particles and particle-attached bacteria over those of the water and free-living bacteria. Particle-attached bacteria dominate bacterial activity in the estuary and are an important part of the estuarine food web. PCR-amplified 16S rRNA genes from particle-attached and free-living bacteria in the Columbia River, its estuary, and the adjacent coastal ocean were cloned, and 239 partial sequences were determined. A wide diversity was observed at the species level within at least six different bacterial phyla, including most subphyla of the class Proteobacteria. In the estuary, most particle-attached bacterial clones (75%) were related to members of the genus Cytophaga or of the alpha, gamma, or delta subclass of the class Proteobacteria. These same clones, however, were rare in or absent from either the particle-attached or the free-living bacterial communities of the river and the coastal ocean. In contrast, about half (48%) of the free-living estuarine bacterial clones were similar to clones from the river or the coastal ocean. These free-living bacteria were related to groups of cosmopolitan freshwater bacteria (beta-proteobacteria, gram-positive bacteria, and Verrucomicrobium spp.) and groups of marine organisms (gram-positive bacteria and alpha-proteobacteria [SAR11 and Rhodobacter spp.]). These results suggest that rapidly growing particle-attached bacteria develop into a uniquely adapted estuarine community and that free-living estuarine bacteria are similar to members of the river and the coastal ocean microbial communities. The high degree of diversity in the estuary is the result of the mixing of bacterial communities from the river, estuary, and coastal ocean.

Project description:The geodetic dataset used in the research article entitled "Multi-technique geodetic detection of onshore and offshore subsidence along the Upper Adriatic Sea coasts"[1] is presented here. It consists of the outcomes of three different techniques, i.e. Synthetic Aperture Radar Interferometry (InSAR), Global Navigation Satellite System (GNSS) and topographic Levelling surveys. This dataset has been used for the estimation of onshore and offshore deformation in a mineral concession area located along the Upper Adriatic Sea coastal area (Italy), South-East of Ravenna city. InSAR data covers the period from 2002 to 2018, GNSS data from 1998 to 2018 and levelling data from 2002 to 2017.The different measurements have been cross-validated and referred to a common local reference system fixed in the urban area of Ravenna. This data collection will be very useful for deepening the analysis of any type of deformation in the Ravenna coastal area.

Project description:The goals of conservation and sustainable use of environmental ecosystems have increased the need for detailed knowledge of ecological evolution and responses to both anthropogenic pressures and recovery measures. The present study shows the effects of natural processes and planned intervention in terms of reducing nutrient inputs in a highly exploited coastal lagoon, describing its evolution over a 16-year period from the late 1980s (when eutrophication was at its peak) until 2003. Changes in nutrient and carbon concentrations in the top layer of sediments were investigated in parallel with macroalgal and seagrass biomass in the most anthropized basin of Venice Lagoon in four surveys conducted in accordance with the same protocols in 1987, 1993, 1998, and 2003. A pronounced reduction in trophic state (mainly total nitrogen, organic phosphorus, and organic carbon concentrations) and macroalgal biomass was recorded, together with the progressive expansion of seagrass meadows. General considerations are also made on the effects of Manila clam farming and the shift from illegal to managed clam farming.

Project description:The benthic boundary layer (BBL) is the part of the water column that is situated near to the sediment surface, where active oceanic biogeochemical cycling occurs. Archaea play an important role in mediating this cycling, however, their composition and diversity in the BBL remain largely unknown. We investigated the community composition and abundance of both particle-attached (PA) and free-living (FL) archaea in the BBL on the slopes of the Mariana Trench using Illumina sequencing and quantitative PCR (qPCR), at both the DNA and RNA levels. Our results showed that Thaumarchaeota (>90%) and Woesearchaeota (1-10%) dominated in all the BBL samples, and that the former was composed mainly of Marine Group I (MGI). A clear separation of PA and FL samples was observed, and they showed a high level of similarity to the subsurface sediments and the water column, respectively. No significant differences were detected in the archaeal communities located in the southern and northern slopes of the Mariana Trench, or between the levels of DNA and RNA. However, lower RNA/DNA ratios (estimated by qPCR) were found in the PA samples than in the FL samples, indicating higher transcriptional activities in the FL fractions. A distinct archaeal community structure was found in the middle of the trench when compared with samples collected at the same depth at other stations along the trench slopes. This indicates that a dynamic deep current might affect the distribution of organic matter on the slopes. Our study provides direct information regarding the archaeal communities in the BBL of the Mariana Trench. We suggest that this might promote further exploration of the ecological roles and microbial processes of such communities located in deep-sea ecosystems.

Project description:Saharan dust input and seasonal upwelling along North-West Africa provide a model system for studying microbial processes related to the export and recycling of nutrients. This study offers the first molecular characterization of prokaryotic particle-attached (PA; >3.0 μm) and free-living (FL; 0.2-3.0 μm) players in this important ecosystem during August 2016. Environmental drivers for alpha-diversity, bacterial community composition, and differences between FL and PA fractions were identified. The ultra-oligotrophic waters off Senegal were dominated by Cyanobacteria while higher relative abundances of Alphaproteobacteria, Bacteroidetes, Verrucomicrobia, and Planctomycetes (known particle-degraders) occurred in the upwelling area. Temperature, proxy for different water masses, was the best predictor for changes in FL communities. PA community variation was best explained by temperature and ammonium. Bray Curtis dissimilarities between FL and PA were generally very high and correlated with temperature and salinity in surface waters. Greatest similarities between FL and PA occurred at the deep chlorophyll maximum, where bacterial substrate availability was likely highest. This indicates that environmental drivers do not only influence changes among FL and PA communities but also differences between them. This could provide an explanation for contradicting results obtained by different studies regarding the dissimilarity/similarity between FL and PA communities and their biogeochemical functions.

Project description:Exploring the relationships between free-living (FL) and particle-attached (PA) bacterial communities can provide insight into their connectivity and the partitioning of biogeochemical processes, which is crucial to understanding the elemental cycles and metabolic pathways in aquatic ecosystems. However, there is still intense debate about that whether FL and PA fractions have the same assemblage. To address this issue, we investigated the extent of similarity between FL and PA bacterial communities along the environmental gradients in Lake Wuli, China. Our results revealed that the west Lake Wuli was slightly eutrophic and the east lake was moderately and highly eutrophic. The alpha-diversity of the FL bacterial communities was significantly lower than that of the PA fraction in the west lake, whereas the alpha-diversity of the two fractions was comparable in the east lake. The beta-diversity of both communities significantly differed in the west lake, whereas it resembled that in the east lake. Moreover, functional prediction analysis highlighted the significantly larger differences of metabolic functions between the FL and PA fractions in the west lake than in the east lake. Suspended particles and carbon resource promote the similarity between the FL and PA fractions. Collectively, our result reveals a convergent succession of aquatic communities along the eutrophic gradient, highlighting that the connectivity between FL and PA bacterial communities is nutrient related.
