Project description:The annual changes in the composition and abundance of ammonia-oxidizing archaea (AOA) were analyzed monthly in surface waters of three high mountain lakes within the Limnological Observatory of the Pyrenees (LOOP; northeast Spain) using both 16S rRNA and functional (ammonia monooxygenase gene, amoA) gene sequencing as well as quantitative PCR amplification. The set of biological data was related to changes in nitrogen species and to other relevant environmental variables. The whole archaeal assemblage was dominated by phylotypes closely related to the crenarchaeal 1.1a group (58% ± 18% of total 16S rRNA gene sequences), and consistent structural changes were detected during the study. Water temperature was the environmental variable that better explained spring, summer, and winter (ice-covered lakes) archaeal assemblage structure. The amoA gene was detected year round, and seasonal changes in amoA gene composition were well correlated with changes in the archaeal 16S rRNA gene pool. In addition, copy numbers of both the specific 1.1a group 16 rRNA and archaeal amoA genes were well correlated, suggesting that most freshwater 1.1a Crenarchaeota had the potential to carry out ammonia oxidation. Seasonal changes in the diversity and abundance of AOA (i.e., amoA) were better explained by temporal changes in ammonium, the substrate for nitrification, and mostly nitrite, the product of ammonia oxidation. Lacustrine amoA gene sequences grouped in coherent freshwater phylogenetic clusters, suggesting that freshwater habitats harbor typical amoA-containing ecotypes, which is different from soils and seas. We observed within the freshwater amoA gene sequence pool a high genetic divergence (translating to up to 32% amino acid divergence) between the spring and the remaining AOA assemblages. This suggests that different AOA ecotypes are adapted to different temporal ecological niches in these lakes.

Project description:Global warming has been shown to strongly influence inland water systems, producing noticeable increases in water temperatures. Rising temperatures, especially when combined with widespread nutrient pollution, directly favour the growth of toxic cyanobacteria. Climate changes have also altered natural water level fluctuations increasing the probability of extreme events as dry periods followed by heavy rains. The massive appearance of Dolichospermum lemmermannii ( = planktonic Anabaena), a toxic species absent from the pelagic zone of the subalpine oligotrophic Lake Maggiore before 2005, could be a consequence of the unusual fluctuations of lake level in recent years. We hypothesized that these fluctuations may favour the cyanobacterium as result of nutrient pulses from the biofilms formed in the littoral zone when the lake level is high. To help verify this, we exposed artificial substrates in the lake, and evaluated their nutrient enrichment and release after desiccation, together with measurements of fluctuations in lake level, precipitation and D. lemmermannii population. The highest percentage of P release and the lowest C:P molar ratio of released nutrients coincided with the summer appearance of the D. lemmermannii bloom. The P pulse indicates that fluctuations in level counteract nutrient limitation in this lake and it is suggested that this may apply more widely to other oligotrophic lakes. In view of the predicted increase in water level fluctuations due to climate change, it is important to try to minimize such fluctuations in order to mitigate the occurrence of cyanobacterial blooms.

Project description:Seasonal changes in nitrogen assimilation have been studied in the western English Channel by sampling at approximately weekly intervals for 12 months. Nitrate concentrations showed strong seasonal variations. Available nitrogen in the winter was dominated by nitrate but this was close to limit of detection from May to September, after the spring phytoplankton bloom. 15N uptake experiments showed that nitrate was the nitrogen source for the spring phytoplankton bloom but regenerated nitrogen supported phytoplankton productivity throughout the summer. The average annual f ratio was 0.35, which demonstrated the importance of ammonia regeneration in this dynamic temperate region. Nitrogen uptake rate measurements were related to the phytoplankton responsible by assessing the relative abundance of nitrate reductase (NR) genes and the expression of NR among eukaryotic phytoplankton. Strong signals were detected from NR sequences that are not associated with known phylotypes or cultures. NR sequences from the diatom Phaeodactylum tricornutum were highly represented in gene abundance and expression, and were significantly correlated with f ratio. The results demonstrate that analysis of functional genes provides additional information, and may be able to give better indications of which phytoplankton species are responsible for the observed seasonal changes in f ratio than microscopic phytoplankton identification.

Project description:Iron (Fe) and phosphorus (P) are essential nutrients with close geochemical association. They exist at low concentrations in surface waters and may be co-limiting resources for phytoplankton growth. However, the adaptive strategies of photosynthetic organisms to Fe/P co-limitation remain largely unknown. Here, we show that phosphorus deficiency increases the growth of Fe-limited cyanobacteria through a PhoB-mediated regulatory network. In addition to its well-recognized role in controlling phosphate homeostasis, PhoB regulates key metabolic processes crucial for Fe-limited cyanobacteria, including ROS detoxification and Fe uptake. Transcript abundances of PhoB-targeted genes are enriched in samples from the P-deplete ocean, and a conserved PhoB binding site is widely present in the promoters of the targets, suggesting that the strategy we discovered may be highly conserved. Our findings provide important molecular insights into the response of cyanobacteria to simultaneous Fe/P nutrient limitation and help in understanding how nutrient availability affects primary productivity in aquatic environments.

Project description:Ovarian follicular fluid (FF) comprises a dynamic milieu whose composition alters under seasonal variation, influencing follicle development and oocyte developmental competence. Various cell subtypes (e.g. granulosa, theca, and cumulus) produce cell-secreted nanoparticles, coined extracellular vesicles (EVs), which contain bioactive regulatory molecules such as microRNAs (miRNAs) known to mediate intrafollicular communication through various forms of signaling and information transfer. Markedly, the hallmark feature of EVs transferring cellular knowledge propagates their appealing nature as direct indicators of cellular status, albeit homeostasis, dysfunction, or disease. Photoperiod alterations influencing the regulatory content of FF-EVs as downstream modifiers remain largely unknown, particularly in seasonal breeding animals. Here, we aimed to unpack the impacts of seasonal variation on the miRNA expression profiles of FF-EVs in the mare. Equine pre-ovulatory follicles were monitored and aspirated using ultrasound-guided transvaginal techniques to obtain follicular fluids during non-breeding (spring anovulatory, SAN) and breeding seasons (spring ovulatory, SOV; summer, SUM; and fall ovulatory, FOV). 97 miRNAs were found to be differentially expressed between groups. Pairwise comparisons revealed specific clusters, including six miRNAs involved in the spring transition (miR-149-200b-206-221-328-615) and many others dysregulated during that of the summer (miR-143-192451- 302b-100, and let 7c), the peak time point for breeding. Bioinformatic analyses led to unveiling significant enrichments in various biological functions, such as transcription factor activity, transcription and transcription regulation, nucleic acid binding, sequence-specific DNA binding, p53 signaling, and post-translational modifications. Ultimately, the miRNA content of seasonally divergent FF-EVs poses as potentially relevant indicators of intrafollicular mechanisms directing seasonal transitions and their functional regulatory roles in the pre-ovulatory stage, governing subsequent ovulation.

Project description:Understanding how resource partitioning works among taxa is crucial in explaining coexistence and competition within a community. Here, we assessed resource partitioning among freshwater bacterial groups from two oligotrophic lakes using four types of organic substrates as compound models. Substrate uptake patterns were examined by microautoradiography combined with catalysed reporter deposition fluorescent in situ hybridization. Four large taxonomic groups were found in the lakes, but Actinobacteria (AcI lineage) and Betaproteobacteria (R-BTcluster) dominated the bacterial assemblage. Monomers containing nitrogen and/or phosphorus were preferred over the ones containing only carbon. All groups were able to incorporate amino acids, adenosine triphosphate and glucose. However, acetate was only taken up by ∼ 10-12% of bacteria, and its uptake was not detected in Cytophaga-Flavobacteria. Apart from acetate, the contribution of a particular bacterial group to the uptake of a substrate was proportional to its relative abundance. In both lakes, we detected substrate partitioning between AcI Actinobacteria, which was overrepresented in glucose and acetate utilization, and R-BT Betaproteobacteria, which dominated amino acid uptake. Our results strongly point to physiological niche separation of those bacterial groups in alpine lakes.
