Project description:The establishment and public sharing of comprehensive proteome maps of human tissues and biofluids are essential to improve biomedical knowledge and to support biomarker discovery studies. In this study, we performed an in-depth proteomics characterization of the exhaled breath condensate (EBC), a non-invasive sample obtained from the condensation of the airway lining fluid. Two pooled samples of EBC, each combined from 10 healthy donors, were lyophilized and their protein content analyzed by high-resolution tandem mass spectrometry-based proteomics. Two “technical” negative control samples were processed in parallel with the pooled samples to correct for exogenous protein contamination and avoid erroneous identifications.

Project description:Exhaled breath condensate(EBC) is now a safe and clinically significant measurement which has a huge potential to measure biomarkers in COPD. Previous studies profiled the pooled EBC samples from COPD or control participants due to technological limitations. In our study, 32 COPD patients and 28 control individuals were enrolled, and their EBC were collected. After matching with sex, age and smoking history, EBC samples of 19 COPD patients and 19 control individuals were analyzed using tandem mass tags (TMTs) quantitative mass spectrometry individually.

Project description:Abstract: The aim of the study was to analyze exhaled breath condensate (EBC) proteome changes due to the effects of spaceflight factors. All the protocols were approved at the Institute of Biomedical Problems – Russian Federation State Scientific Research Center in the frame of «Protocon» experiment. EBC samples were collected by commercial devices RTube one month before flight (background) at the Yu. A. Gagarin Research and Test Cosmonaut Training Center, immediately after landing of the landing modules in the field (R0), and on the seventh day after landing as a part of medical examination (R+7). Semi-quantitative label-free proteomic analysis of 13 EBC samples collected from 5 Russian cosmonauts before and after long-term (169–199 days) spaceflights were performed and resulted in 164 different proteins. The highest number of proteins was detected in EBC after landing (R0). Pathways enrichment analysis via GO database large group of proteins that take part in keratinization processes (CASP14, DSG1, DSP, JUP, and etc). Nine proteins were KRT2, KRT9, KRT1, KRT10, KRT14, DCD, KRT6C, KRT6A, KRT5 were detected in all groups (background, R0, R+1). A two-sample Welch’s t-test identified the significant changing of KRT2 and KRT9 levels after landing. Enrichment analysis via KEGG database revealed significant participation (2,07E-06) of detected proteins in pathogenic E. coli infection (ACTG1, TUBA1C, TUBA4A, TUBB, TUBB8, YWHAZ). Presumably, presents of this proteins can associated with changing of cosmonauts’ microbial composition. Thus EBC can be used for noninvasive monitoring of health status and respiratory tract pathologies during the spaceflight. The obtained data are important for the development of medicine in extreme situations.

Project description:The present study explored whether the proteomic analysis of exhaled breath condensate (EBC) may provide potential biomarkers for their use in non-invasive screening strategies for the early detection of lung cancer (LC). EBC was collected from 192 individuals (49 control volunteers, 49 risk factor-smoking volunteers, 46 chronic obstructive pulmonary disease patients and 48 LC patients). Using LC-MS/MS a total of 348 different proteins with a different pattern among the four groups were identified in EBC samples. Despite the great variability observed among individuals, significantly more proteins were identified in the EBC from LC patients compared to other groups. Furthermore, the average number of proteins identified per sample was significantly higher in LC patients and Receiver Operating Characteristic curve analysis showed an area under the curve of 0.8, indicating diagnostic value. Proteins frequently detected in EBC, such as dermcidin and hornerin, along with others much less frequently detected, such as hemoglobin and histone isoforms, were identified. Cytokeratins (KRTs) were the most abundant proteins in EBC samples and levels of KRT6A, KRT6B and KRT6C isoforms were significantly higher in samples from LC patients. Moreover, the amount of most KRTs in EBC samples from LC patients showed a significant positive correlation with tumor size. Finally, we used a random forest algorithm to generate a robust model using EBC protein data for the diagnosis of patients with LC. Thus, this study demonstrates that the proteomic analysis of EBC samples is an appropriated approach to develop biomarkers for the diagnosis of lung cancer.

Project description:Background SARS-CoV-2 has been shown to predominantly infect the airways and the respiratory tract and too often have an unpredictable and different pathologic pattern compared to other respiratory diseases. Current clinical diagnostical tools in pulmonary medicine expose patients to harmful radiation, are too unspecific or even invasive. Proteomic analysis of exhaled breath particles (EBPs) in contrast, are non-invasive, sample directly from the pathological source and presents as a novel explorative and diagnostical tool. Methods Patients with PCR-verified COVID-19 infection (COV-POS, n=20), and patients with COVID-19 symptoms but with >2 negative polymerase chain reaction (PCR) tests (COV-NEG, n=16) and healthy controls (HCO, n=12) were prospectively recruited. EBPs were collected using a “particles in exhaled air” (PExA 2.0) device. Particle per exhaled volume (PEV) and size distribution profiles were compared. Proteins were analyzed using liquid chromatography-mass spectrometry. A random forest machine learning classification model was then trained and validated on EBP data achieving an accuracy of 0.92. Results Significant increases in PEV and changes in size distribution profiles of EBPs was seen in COV-POS and COV-NEG compared to healthy controls. We achieved a deep proteome profiling of EBP across the three groups with proteins involved in immune activation, acute phase response, cell adhesion, blood coagulation, and known components of the respiratory tract lining fluid, among others. We demonstrated promising results for the use of an integrated EBP biomarker panel together with particle concentration for diagnosis of COVID-19 as well as a robust method for protein identification in EBPs Conclusion Our results demonstrate the promising potential for the use of EBP fingerprints in biomarker discovery and for diagnosing pulmonary diseases, rapidly and non-invasively with minimal patient discomfort.

Project description:<p>Real-time breath analysis using secondary electrospray ionization coupled with high-resolution mass spectrometry is a fast and noninvasive method to access the metabolic state of a person. However, it lacks the ability to unequivocally assign mass spectral features to compounds due to the absence of chromatographic separation. This can be overcomed by using exhaled breath condensate and conventional liquid chromatography-mass spectrometry (LC-MS) systems. In this study, to the best of our knowledge, we confirm for the first time the presence of six amino acids (GABA, Oxo-Pro, Asp, Gln, Glu, and Tyr) previously reported to be involved in response to and side effects from antiseizure medications in exhaled breath condensate and by extension in exhaled human breath.</p>

Project description:Exhaled breath contains valuable information at the molecular level and offers promising potential for precision medicine. However, few breath tests transition to routine clinical practice, partly because of the missing validation in multicenter trials. Therefore, we developed and applied an interoperability framework for standardized multicenter data acquisition and processing for breath analysis with secondary electrospray ionization-high resolution mass spectrometry. We aimed to determine the technical variability and metabolic coverage. Comparison of multicenter data revealed a technical variability of ∼20% and a core signature of the human exhaled metabolome consisting of ∼850 features, corresponding mainly to amino acid, xenobiotic, and carbohydrate metabolic pathways. In addition, we found high inter-subject variability for certain metabolic classes (e.g., amino acids and fatty acids), whereas other regions such as the TCA cycle were relatively stable across subjects. The interoperability framework and overview of metabolic coverage presented here will pave the way for future large-scale multicenter trials.
