Project description:Carbon sequestration as influenced by management practices such as soil amendments is not yet fully understood. Gypsum and crop residues can improve soil properties, but few studies have focused on their combined effect on soil C fractions. The objective of this greenhouse study was to determine how treatments affected different forms of C, i.e., total C, permanganate oxidizable C (POXC), and inorganic C in 5 soil layers (0-2, 2-4, 4-10, 10-25, and 25-40 cm). Treatments were glucose (4.5 Mg ha-1), crop residues (13.4 Mg ha-1), gypsum (26.9 Mg ha-1) and an untreated control. Treatments were applied to two contrasting soil types in Ohio (USA)-Wooster silt loam and Hoytville clay loam. The C measurements were made one year after the treatment applications. Total C and POXC contents were significantly higher in Hoytville soil as compared to Wooster soil (P < 0.05). Across both Wooster and Hoytville soils, the addition of glucose increased total C significantly by 7.2% and 5.9% only in the top 2 cm and 4 cm layers of soil, respectively, compared to the control treatment, and residue additions increased total C from 6.3-9.0% in various soil layers to a depth of 25 cm. Gypsum addition did not affect total C concentrations significantly. Glucose addition resulted in a significant increase in calcium carbonate equivalent concentrations in the top 10 cm of Hoytville soil only, and gypsum addition significantly (P < 0.10) increased inorganic C, as calcium carbonate equivalent, in the lowest layer of the Hoytville soil by 32% compared to the control. The combination of glucose and gypsum increased inorganic C levels in Hoytville soils by creating sufficient amounts of CO2 that then reacted with Ca within the soil profile. This increase in inorganic C represents an additional way C can be sequestered in soil.

Project description:Soil nutrient amendments are recognized for their potential to improve microbial activity and biomass in the soil. However, the specific selective impacts of carbon amendments on indigenous microbiomes and their metabolic functions in agricultural soils remain poorly understood. We investigated the changes in soil chemical characteristics and phenotypes of Streptomyces communities following carbon amendments to soil. Mesocosms were established with soil from two field sites varying in soil organic matter content (low organic matter, LOM; high organic matter, HOM), that were amended at intervals over nine months with low or high dose solutions of glucose, fructose, malic acid, a mixture of these compounds, or water only (non-amended control). Significant shifts in soil chemical characteristics and antibiotic inhibitory capacities of indigenous Streptomyces were observed in response to carbon additions. All high dose carbon amendments consistently increased soil total carbon, while amendments with malic acid decreased soil pH. In LOM soils, higher frequencies of Streptomyces inhibitory phenotypes of the two plant pathogens, Streptomyces scabies and Fusarium oxysporum, were observed in response to soil carbon additions. Additionally, to determine if shifts in Streptomyces functional characteristics correlated with microbiome composition, we investigated whether shifts in functional characteristics of soil Streptomyces correlated with composition of soil bacterial communities, analyzed using 16S rRNA gene sequencing. Regardless of dose, community composition differed significantly among carbon-amended and non-amended soils from both sites. Carbon type and dose had significant effects on bacterial community composition in both LOM and HOM soils. Relationships among microbial community richness (observed species number), diversity, and soil characteristics varied among soils from different sites. These results suggest that manipulation of soil resource availability has the potential to selectively modify the functional capacities of soil microbiomes, and specifically to enhance pathogen inhibitory populations of high value to agricultural systems.

Project description:Limited systems-level understanding of CO2 concentrating mechanism (CCM) and metabolic adaption in response to different CO2-level in wild oleaginous algae has hindered the development of microalgal feedstock and the knowledge of its role in global warming and oceanic acidification. Nannochloropsis are a group of small unicellular microalgae widely distributed in oceans and fresh water, which implies that it plays a crucial role in biogeochemical cycles impinged on global climate change. In addition, Nannochloropsis has been used for flue gas fixation in many large-scale and pilot-scale outdoor cultivation facilities for photosynthetic production of fuels and chemicals. To untangle the intricate genome-wide networks underlying CCM and metabolic adjustment under different CO2 concentrations in Nannochloropsis, we applied high-throughput mRNA-sequencing and reconstructed the structure and dynamics of the genome-wide functional network underlying robust microalgal CCM and in Nannochloropsis oceanica, by tracking the genome-wide, single-base-resolution transcript change for the complete time-courses of different CO2 concentrations.

Project description:Neurotoxic methylmercury (MeHg) is produced by anaerobic Bacteria and Archaea possessing the genes hgcAB, but it is unknown how organic substrate and electron acceptor availability impacts the distribution and abundance of these organisms. We evaluated the impact of organic substrate amendments on mercury (Hg) methylation rates, microbial community structure, and the distribution of hgcAB+ microbes with sediments. Sediment slurries were amended with short-chain fatty acids, alcohols, or a polysaccharide. Minimal increases in MeHg were observed following lactate, ethanol, and methanol amendments, while a significant decrease (∼70%) was observed with cellobiose incubations. Postincubation, microbial diversity was assessed via 16S rRNA amplicon sequencing. The presence of hgcAB+ organisms was assessed with a broad-range degenerate PCR primer set for both genes, while the presence of microbes in each of the three dominant clades of methylators (Deltaproteobacteria, Firmicutes, and methanogenic Archaea) was measured with clade-specific degenerate hgcA quantitative PCR (qPCR) primer sets. The predominant microorganisms in unamended sediments consisted of Proteobacteria, Firmicutes, Bacteroidetes, and Actinobacteria Clade-specific qPCR identified hgcA+Deltaproteobacteria and Archaea in all sites but failed to detect hgcA+Firmicutes Cellobiose shifted the communities in all samples to ∼90% non-hgcAB-containing Firmicutes (mainly Bacillus spp. and Clostridium spp.). These results suggest that either expression of hgcAB is downregulated or, more likely given the lack of 16S rRNA gene presence after cellobiose incubation, Hg-methylating organisms are largely outcompeted by cellobiose degraders or degradation products of cellobiose. These results represent a step toward understanding and exploring simple methodologies for controlling MeHg production in the environment.IMPORTANCE Methylmercury (MeHg) is a neurotoxin produced by microorganisms that bioacummulates in the food web and poses a serious health risk to humans. Currently, the impact that organic substrate or electron acceptor availability has on the mercury (Hg)-methylating microorganisms is unclear. To study this, we set up microcosm experiments exposed to different organic substrates and electron acceptors and assayed for Hg methylation rates, for microbial community structure, and for distribution of Hg methylators. The sediment and groundwater was collected from East Fork Poplar Creek in Oak Ridge, TN. Amendment with cellobiose (a lignocellulosic degradation by-product) led to a drastic decrease in the Hg methylation rate compared to that in an unamended control, with an associated shift in the microbial community to mostly nonmethylating Firmicutes This, along with previous Hg-methylating microorganism identification methods, will be important for identifying strategies to control MeHg production and inform future remediation strategies.

Project description:The process of carbon (C) sequestration plays an important role in soil fertility and productivity, yet most studies have focused on the individual role of the bacterial community. However, an in-depth mechanistic understanding of how soil nematodes interact with the bacterial community to regulate soil C accumulation is still lacking. We conducted a 10-year field experiment to explore the nematode and bacterial communities and determine the influence of nematode-bacteria interactions on C mineralization, microbial metabolic quotient (qCO2), and carbon use efficiency (CUE) under the organic material amendments, including chemical fertilizers with straw (NS), chemical fertilizers with straw and pig manure (NSM), and chemical fertilizer with straw biochar (NB). Here, our results showed the abundance of bacterial and nematode communities was significantly higher under NS, NSM, and NB treatments than under chemical fertilizers (N) treatment, with the highest abundance under the NSM treatment. The enrichment index and functional dispersion index were significantly higher under NSM treatment than under N, NS, and NB treatments, while the channel index followed the opposite pattern. Structural equation modeling indicated that the potential predation pressure induced by nematodes may improve bacterial abundance, with positive cascading effects on C sequestration. Collectively, our study highlights the functional importance of nematode-microorganism interactions in mediating C dynamics under organic material amendments.

Project description:Tree improvement programs select genotypes for faster growth, at both early and late stages, to increase yields over unimproved material, and the improvement is frequently attributed to genetic control in growth parameters among genotypes. Underutilized genetic variability among genotypes also has the potential to ensure future gains are possible. However, the genetic variation in growth, physiology and hormone control among genotypes generated from different breeding strategies has not been well characterized in conifers. We assessed growth, biomass, gas exchange, gene expression and hormone levels in white spruce seedlings obtained from three different breeding strategies (controlled crosses, polymix pollination, open pollination) using parents grafted into a clonal seed orchard in Alberta, Canada. A pedigree-based best linear unbiased prediction (ABLUP) mixed model was implemented to quantify variability and narrow-sense heritability for target traits and the levels of several hormones and expression of gibberellin-related genes in apical internodes were also determined. Over the first 2-years of development, the estimated heritabilities for height, volume, total dry biomass, above ground dry biomass, root:shoot ratio and root length, varied between 0.10 and 0.21, with height having the highest value. The ABLUP values showed large genetic variability in growth and physiology traits both between families from different breeding strategies, and within families. The principal component analysis showed that developmental and hormonal traits explained 44.2% and 29.4% of the total phenotypic variation between the three different breeding strategies and two growth groups. In general, controlled crosses from the fast growth group showed the best apical growth, with more accumulation of indole-3-acetic acid, abscisic acid, phaseic acid, and a 4-fold greater gene expression of PgGA3ox1 in genotypes from controlled crosses versus those from open pollination, but in some cases, open-pollination from the fast and slow growth groups showed the best root development, higher water use efficiency (iWUE and δ13C) and more accumulation of zeatin and isopentenyladenosine. In conclusion, tree domestication can lead to trade-offs between growth, carbon allocation, photosynthesis, hormone levels and gene expression, and we encourage the use of this phenotypic variation identified in improved and unimproved trees to advance white spruce tree improvement programs.
