Single cell transcriptomics reveals dysregulated immnue homeostasis in different stages in HPV-induced cutaneous squamous cell carcinoma

Project description:Cutaneous squamous cell carcinoma (cSCC) is a common skin cancer in humans. HPV persistence in the epidermis and excessive wart or squamous is associated with cancer development. Various viral warts can be found on the skin infected with HPV, like condyloma acuminatum and bowenoid papulosis (BP). At present, it is believed that BP is a potential malignant squamous cell carcinoma in situ. In this study, we reported a very rare case of HPV-positive patient with concurrence of BP and cSCC. This patient progressed at a very fast rate and transferred to death quickly. To reveal the cell microenvironment changes from normal skin (NS) to BP and cSCC after HPV infection, we performed scRNA-seq on four pathological lesions skin (NS, BP, paracancerous squamous cell carcinoma (pc-cSCC) and cSCC) from this patient. Among immune cells, CD52+ macrophages were only detected in pc-cSCC and cSCC tissue, and two clusters of T cells, CD8+ Tex cells and CD4+ Tregs as well as matrix cells like MMP1+, MMP11+ fibroblasts were increased in pc-cSCC and cSCC tissue. Widely interactions were also found among specific T cells/macrophages and keratinocytes, which might be involve in the cSCC progress. Targeting these cells or their interactions may be beneficial for the diagnosis and treatment of cSCC.

Spatial intratumor heterogeneity of epigenetic alterations in esophageal squamous cell carcinoma

Project description:Esophageal squamous cell carcinoma (ESCC) is among the most common malignancies, but little is known about the spatial intratumor heterogeneity (ITH) and the temporal clonal evolutionary processes in this cancer. Interestingly, the epigenetic profiling also showed strong evidence of spatial ITH, and the phyloepigenetic trees were extremely similar with the phylogenetic ones, indicating the interplay and co-dependency of genetic and epigenetic alterations in ESCC. We found that several genes were both mutated and hypermethylated at their promoters, such as ASXL1 and EPHA7. Our integrated investigations of the spatial ITH and the temporal clonal evolution might provide insights into developing biomarkers for early diagnosis of ESCC, as well as personalized therapeutic targets for treating this malignancy. DNA methylation profiles of 12 tumor regions and 2 matched normal esophageal epithelial tissues from three M-WES-examined ESCC cases (ESCC01, ESCC03 and ESCC05) were performed using Illumina Infinium HumanMethylation450K platform (Illumina, San Diego, CA) at the Epigenome Center of University of Southern California.

H3K27me3 in four squamous cell carcinoma cell lines

Project description:ChIP-Seq for H3K27 trimethylation was performed for two HPV-positive and two HPV-negative squamous cell carcinoma cell lines. The data served two purposes. First, the data were used as an example implementation of our novel ChIP-Seq Peak Prioritization pipeline, PePr. We have developed the PePr pipeline, a ChIP-Seq Peak Prioritization pipeline that accounts for the variation among replicates and peak location relative to a gene. We show, using a transcription factor dataset (which exhibited small variation among samples), that PePr performs favorably compared to commonly used peak callers and that it achieves balanced sensitivity and specificity. We also show, using histone modification data (which exhibited larger variation among samples), that PePr can improve the detection of differential H3K27me3 regions compared with a common current approach. Using data from ChIP-Seq and gene expression experiments performed in parallel on the same samples, we show that the incorporation of functional annotations can improve the prioritization of functional sites. Secondly, the data were used to assess real differences in the genome-wide H3K27me3 profiles between HPV-positive and HPV-negative carcinoma cell lines. Careful analysis and integration of the data with DNA methylation and gene expression data performed on the same cell lines demonstrated striking differences exist. ChIP-Seq for H3K27 trimethylation was performed for two HPV-positive and two HPV-negative squamous cell carcinoma (SCC) cell lines. Input DNA was also sequenced for each sample to serve as a control. The goal was to determine overall differences in H3K27me3 patterns observed between the HPV-positive and HPV-negative SCC cell lines.
