Project description:The experiment at three long-term agricultural experimental stations (namely the N, M and S sites) across northeast to southeast China was setup and operated by the Institute of Soil Science, Chinese Academy of Sciences. This experiment belongs to an integrated project (The Soil Reciprocal Transplant Experiment, SRTE) which serves as a platform for a number of studies evaluating climate and cropping effects on soil microbial diversity and its agro-ecosystem functioning. Soil transplant serves as a proxy to simulate climate change in realistic climate regimes. Here, we assessed the effects of soil type, soil transplant and landuse changes on soil microbial communities, which are key drivers in Earth’s biogeochemical cycles.

Project description:Glaciers are populated by a large number of microorganisms including bacteria, archaea and microeukaryotes. From an ecological point of view, three ecosystems can be differentiated in glaciers: the supraglacial ecosystem, the subglacial ecosystem and the englacial ecosystem. Several factors such as solar radiation, nutrient availability and water content greatly determine the diversity and abundance of microbial populations, the type of metabolism and the biogeochemical cycles. Firstly, the supraglacial ecosystem, sunlit and oxygenated, is predominantly populated by autotrophic microorganisms. Secondly, the subglacial ecosystem contains a majority of chemoautrotophs that are fed on the mineral salts of the rocks and basal soil. Lastly, the englacial ecosystem is the less studied and the one that contains the smallest number of microorganisms. However, these unknown englacial microorganisms establish a true trophic chain and appear to have an active metabolism. In order to study their metabolic potentials, samples of englacial ice were taken from an Antarctic glacier. The cells were harvested and their proteins were extracted and analyzed by matrix-assisted laser desorption/ionization-time of flight mass spectrometry (MALDI/TOF/TOF). Several proteins and enzymes were found that demonstrate the existence of cellular activity at subzero temperatures. In this way it is shown that the englacial microorganisms are not quiescent, but that they maintain an active metabolism and play an important role in the glacial microbial community.

Project description:The gene expression study is part of a larger study with the objectives to investigate two populations of the wood white butterfly with different hostplant use, by assessing the female host plant preference, larval growth and developmental time, differential gene expression and microbiome diversity and composition. The aim of the gene expression analysis is to explore whether the two populations have different expression profiles in response to the host plants suggesting local adaptation. Larvae from four Swedish females and seven Catalonian females were reared on Lotus dorycnium or L. corniculatus in a split brood design experiment. Larvae were collected at two developmental timepoints, instar 3 and instar 5. In instar 5 one larvae of each sex were collected. The study included in total 66 individuals. RNA from the abdomen was extracted with RNeasy mini kit. Sample 67-72 are RNA from gut tissue extracted with Trizol. Total RNA-libraries was constructed using TruSeq RNA with poly-A selection for multiplex sequencing on a single Illumina NovaSeq6000 S1 lane with 150 bp paired-end reads at the National Genomics Infrastructure (NGI), Science for Life Laboratory (SciLife) in Stockholm. The average coverage was appr 248 X per gene and sample. The raw reads for each sample is included.

Project description:In this study, we performed single cell RNA sequencing of isolated hematopoietic tissue (HPT) cells and hemocytes from the crayfish Pacifastacus leniusculus. Thereby, we could identify hitherto undescribed hemocyte types in the circulation, and show that the circulating cells are more diversified than previously recognized. In addition, we discovered cell populations in the HPT with clear precursor characteristics, but also cells involved in iron homeostasis, a previously undiscovered cell type and a finding that may have an impact to understand hematopoietic stem cell regulation in these and other animals. A limitation of the study is that it is done on the transcript-level, as Pacifastacus leniusculus is currently lacking a genomic reference. The sequencing depth is thus divided between a large number of features, compared to what would have been the case at the genome-level. There are, however, efforts currently underway to sequence and annotate the genome, which could potentially be used to re-analyze this data in the future and explore it further. In publications based on this data, the authors must acknowledge SciLifeLab and NGI with the following sentences: “Sequencing was performed by the SNP&SEQ Technology Platform in Uppsala. Project description:Affymetrix single nucleotide polymorphism (SNP) array data were used to study genes that underlie human adaptation to climatic stress, with a focus on genetic changes that lead to long-term cold tolerance. Siberia provides the best opportunity to investigate the genetic mechanisms of cold resistance because of the long-term ancestry of indigenous populations in some of the coldest climates on earth. While much of northern Europe was under ice throughout the last glacial period, Siberia remained relatively ice free, and archaeological evidence suggests that people inhabited this region for more than 40,000 years. We gathered SNP data from ~200 individuals from 15 indigenous Siberian populations that inhabit a range of arctic climates and compare their patterns of genetic variation with those from other world populations from warmer climates.Particular attention is paid to regions containing genes that have been previously implicated in cold adaptation or that function in known pathways connected to energy metabolism or cold adapted phenotypes (e.g., those involved in basal metabolic rate and brown adipose tissue function).
