A new parallel high-pressure packing system enables rapid multiplexed production of capillary columns

Project description:Reversed-phase high performance liquid chromatography is the most commonly applied separation technique in mass spectrometry-based proteomics. Particle-packed capillary columns are predominantly used for nano-flow systems. Despite being the broadly applied standard for many years capillary columns are still expensive and suffer from short lifetimes, particularly in combination with ultra-high-pressure chromatography systems. For this reason, and to achieve ultimate performance, many laboratories produce their own in-house packed columns, typically requiring a considerable amount of time and trained personnel. Here, we present a new packing system for capillary columns enabling rapid, multiplexed column packing with pressures up to 3000 bar. Requiring only a conventional gas pressure supply and methanol as driving fluid, our system replaces the traditional setup of helium pressured packing bombs. By using 10x multiplexing, we have reduced the production time to just under 2 minutes for several 50 cm columns with 1.9 um particle size, speeding up the process of column production 40 to 800 times. We compare capillary columns with various inner diameters and length packed under different pressure conditions with our newly designed, broadly accessible high-pressure packing station.

Chromatin conformation, gene transcription, and nucleosome remodeling as an emergent system

Project description:In single cells, variably sized nanoscale chromatin structures are observed but it is unknown if these form a cohesive framework that regulates RNA transcription. Herein we demonstrate that the human genome is an emergent, self-assembling system. Conformationally-defined heterogenous, nanoscopic packing domains form by the interplay of transcription, nucleosome remodeling, and loop extrusion. We show that packing domains are not topologically associated domains. Instead, packing domains exist across a structure-function life-cycle that couples heterochromatin and transcription in situ, explaining how heterochromatin enzyme inhibition can produce a paradoxical decrease in transcription by destabilizing domain cores. Applied to development and aging, we show the pairing of heterochromatin and transcription at myogenic genes that could be disrupted by nuclear swelling. In sum, packing domains represent a new foundation to explore the interactions of chromatin and transcription at the single cell level in human health.

Efficiency of acetate-based isopropanol synthesis in Escherichia coli W is controlled by ATP availability

Project description:Due to increasing ecological concerns, recombinant microbial production of biochemicals from sustainable carbon sources like acetate is rapidly gaining importance. However, for establishing successful large-scale production scenarios, a solid understanding of metabolic driving forces is required to inform bioprocess design. To generate such knowledge, we constructed isopropanol-producing Escherichia coli W strains. Based on strain screening and metabolic considerations a 2-stage process was designed incorporating a growth phase followed by a nitrogen starvation phase. This process design yielded the highest isopropanol titers on acetate to date (13.3 g L-1). Additionally, we performed shotgun and acetylated proteomics and identified several stress conditions in the bioreactor scenarios, such as acid stress and impaired sulfur uptake. Metabolic modelling allowed for an in-depth characterization of intracellular flux distributions, uncovering ATP availability as a determining factor for routing carbon towards the isopropanol pathway. Moreover, we asserted the importance of a balance between fluxes of the NADPH-providing isocitrate dehydrogenase (ICDH) and the product pathway. Using the newly gained system-level understanding for isopropanol production from acetate, we assessed possible engineering approaches and propose process designs to maximize production. Collectively, our work contributes to the establishment and optimization of acetate-based bioproduction systems.
