Project description:MicroRNAs (miRNAs) are single strand small non-coding RNAs that regulate target mRNAs at post-transcription level. Winter wheat (Triticum aestivum L.), is an important crop plant all over the world. Long term cold exposure (vernalization) is necessary for winter wheat transition from vegetative growth to reproductive growth, yet the involvement of miRNAs in these stages remains unknown. Therefore, we performed next generation sequencing of small RNAs profiles in crown tissues at three-leaf stage, winter dormancy stage, spring greenup stage and jointing stage.

Project description:Winter turnip rape (Brassica rapa L.) is a valuable ecologically beneficial oil crop that is produced mainly for its ability of conserving soil and water in winter and spring and its high quality edible oil in northwestern China. However, coldness and extremely low temperature negatively affects the growth and development of winter turnip rape, resulting in failure to overwinter and production in northwestern China. ‘Longyou 7’(Brassica rapa L.) and ‘Tianyou 4’ (Brassica rapa L.) are closely related plant species, but their cold tolerances are different. ‘Longyou 7’ is a cold-tolerant cultivar, ‘Tianyou 4’is a cold-sensitive cultivar. In this study, we used iTRAQ-based proteomics to compare quantitative changes in the proteome of two winter turnip rape leaves and roots in response to cold stress to elucidate the possible molecular mechanism underlying the ability of ‘Longyou 7’ to adapt to cold stress.

Insights into gene expression changes during ice encasement in perennial grasses

Project description:The predicted increase in frequency and duration of winter warming episodes (WWEs) at the higher northern latitudes is expected to negatively impact the forage production in this region. The formation of non-permeable ice cover due to WWEs could subject the plants to hypoxic or anoxic conditions leading to severe winter damages. Knowledge about molecular mechanisms underlaying various winter stress is crucial to develop cultivars with better winter survival under changing climatic conditions. In the current study, we aimed at identifying genes involved in ice encasement stress responses in a perennial forage grass timothy and study gene expression differentiation due to field survival using timothy cultivars from diverse genetic backgrounds. The LD50 (the number of days under ice that kill 50% of the plants) varied across cultivars and origin. The expression of many genes involved in hypoxia and freezing stress responses were highly upregulated under ice encasement conditions. Functional analysis of DEGs revealed that the upregulated genes were linked to glycolysis, pyruvate metabolism, carbon metabolism, biosynthesis of amino acids while downregulated genes were related to photosynthesis, phenylpropanoid biosynthesis and flavonoid biosynthesis pathways. The results from a current study indicate a substantial overlap of ice encasement stress responses with those of hypoxic and freezing stresses. In addition, the potential strategies leading to higher ice encasement tolerance of timothy are outlined. Furthermore, differences in gene expression between field survivors and original material and the differences between ice encasement responses of northern adapted cultivar and southern adapted cultivar are briefly discussed.

RNA-seq of two early-maturing rapeseed varieties treated with different cold stress

Project description:Oil rapeseed (Brassica napus L.) is a typical winter biennial plant, with high cold tolerance during vegetative stage. In recent years, more and more early-maturing rapeseed varieties were planted across China. Unfortunately, the early-maturing rapeseed varieties with low cold tolerance have higher risk of freeze injury in cold winter and spring. Little is known about the molecular mechanisms for coping with different low-temperature stress conditions in rapeseed. In this study, we investigated 47,328 differentially expressed genes (DEGs) of two early-maturing rapeseed varieties with different cold tolerance treated with cold shock at chilling (4°C) and freezing (−4°C) temperatures, as well as chilling and freezing stress following cold acclimation or control conditions. Kyoto Encyclopedia of Genes and Genomes (KEGG) analysis indicated that two conserved (the primary metabolism and plant hormone signal transduction) and two novel (plant-pathogen interaction pathway and circadian rhythms pathway) signaling pathways were significantly enriched with differentially-expressed transcripts. Our results provided a foundation for understanding the low-temperature stress response mechanisms of rapeseed. We also propose new ideas and candidate genes for genetic improvement of rapeseed tolerance to cold stresses.

Total and mitochondrial transcriptomic and proteomic insights into energy regulation mechanism for shoot fast growth initiation in Moso bamboo(Phyllostachys edulis)

Project description:Moso bamboo (Phyllostachys edulis) is one of the fast-growing plant species and has high comprehensive utilization value. However, how Moso bamboo realize the transition from initial growth of winter shoot to fast growth of spring shoot is still unknown. Large increase of biomass in spring shoot suggests that alterations in bioenergetic processes may contribute to fast growth initiation. In this study, we successfully isolated mitochondria from winter shoots and spring shoots of Moso bamboo, and performed a total and mitochondrial transcriptomic and proteomic analysis using RNA sequencing and Label-free quantitative proteomics technology. The main objective of the study was to augment the genomic and proteomic data available for Moso bamboo, identify key genes/proteins involved in energy metabolism, and systematically understand the energy metabolism mechanism of shoots growth during the transitory stage from initial growth to rapid growth.
