Project description:Cassava’s storage roots represent one of the most important sources of nutritional carbohydrates worldwide. Particularly, smallholder farmers in Sub-Saharan Africa depend on this crop plant, where resilient and yield-improved varieties are of vital importance to support steadily increasing populations. Aided by a growing understanding of the plant’s metabolism and physiology, targeted improvement concepts already led to visible gains in recent years. To expand our knowledge and to contribute to these successes, we investigated storage roots of eight cassava genotypes with differential dry matter content from three successive field trials for their proteomic and metabolic profiles. At large, the metabolic focus in storage roots transitioned from cellular growth processes towards carbohydrate and nitrogen storage with increasing dry matter content. This is reflected in higher abundance of proteins related to nucleotide synthesis, protein turnover and vacuolar energization in low starch genotypes, while proteins involved in sugar conversion and glycolysis were more prevalent in high dry matter genotypes. This shift in metabolic orientation was underlined by a clear transition from oxidative- to substrate-level phosphorylation in high dry matter genotypes. Our analyses highlight metabolic patterns that are consistently and quantitatively associated with high dry matter accumulation in cassava storage roots, providing fundamental understandings of cassava’s metabolism as well as a data resource for targeted genetic improvement.

As the vital organ that controls metabolism, the liver contributes to the input of substrate precursors to the mammary gland. To further investigate the role of genes in feeding high concentrate diet metabolic characters, a comparison of mRNA expression profiles in liver of feeding high-concentrate diet (60% concentrate of dry matter, HC) and low-concentrate diet (40% concentrate of dry matter, LC) was carried out.When compaired with LC goats, 43 genes were significantly down-regulated and 112 genes were significantly up-regulated (fold change >2 and p value < 0.01) in the liver of HC among the 115 probes. Through Co-expression network analysis to find K-core regulatory factors (genes). These genes were mainly involved in immune and inflammatory responses (n = 8), lipid metabolism (n = 5), protein metabolism (n = 26), carbohydrate metabolism (n = 7). Project description:Cows were selected from two groups of 12 cows enrolled in a large experiment to assess the effects of ad libitum or restricted intake of moderate-energy diets during the entire dry period on pre-partum metabolism and post-partum metabolism and performance. A corn silage-based diet (26% of diet dry matter) providing 1.59 Mcal/kg during the far-off dry period (first 5 wk of an 8-wk dry period) or providing 1.61 Mcal/kg during the close-up dry period (last 3 wk of the dry period) was fed for ad libitum or restricted intake. Project description:Inflammatory Bowel Disease (IBD) is a term describing a collection of conditions characterised by chronic inflammatory disorder of the gastrointestinal tract involving an inappropriate immune response to commensal microorganisms in a genetically susceptible host. Four kiwifruit extracts, aqueous and ethyl acetate extracts of gold kiwifruit (Actinidia chinensis) or green kiwifruit (A. deliciosa), have previously demonstrated anti-inflammatory activity using in vitro models of IBD. This study examined whether these kiwifruit extracts had immune modulating effects in vivo against inflammatory processes known to be increased in patients with IBD. KFEs were used as a dietary intervention in Il10-/- mice (an in vivo model of IBD) and the C57BL/6J background strain in a 3 x 2 factorial design. While all Il10-/- mice developed significant colonic inflammation compared to the C57BL/6J mice, this was not affected by the inclusion of KFE in the diet. Whole genome gene and protein expression level profiling indicated that KFEs influenced immune signalling pathways and metabolic processes within the colonic tissue; however, the effects were subtle. In particular, adaptive immune pathways were reduced by three out of four kiwifruit extracts, with greater reduction seen in the C57BL/6J mice. This suggests that while immune-modulating activity was present in vivo, KFEs did not reduce inflammatory processes relevant to IBD. Experimental design. Two experiments were conducted, one using extracts from gold kiwifruit and one using extracts from green kiwifruit. Project description:The response of kiwifruit vine (Actinidia chinensis 'Hort16A') canes to feeding by the armoured scale insect Hemiberlesia lataniae was tested by screening RNA extracted from bark against a cDNA library of 17,512 unigenes. Substantial transcriptional changes were noted after 7 days for approximately 30% of the ESTs. Transcripts associated with photosynthesis were down-regulated and those associated with secondary metabolism up-regulated. A large number of transcripts orthologous with defence-related genes were differentially expressed including several orthologous with resistance and pathogenesis. This is the first such analysis of changes to transcript expression in a plant challenged by feeding by insects from the family diaspididae.

Project description:Although heterosis has significantly contributed to increases in worldwide crop production, the molecular mechanisms regulating this phenomenon are still unknown. In the present study, we used a comparative proteomic approach to explore hybrid vigor via the proteome of both the popcorn L54 ♀ and P8 ♂ genotypes and the resultant UENF/UEM01 hybrid cross. To analyze the differentially abundant proteins involved in heterosis, we used the primary roots of these genotypes to analyze growth parameters and extract proteins. The results of the growth parameter analysis showed that the mid- and best-parent heterosis were positive for root length and root dry matter but negative for root fresh matter, seedling fresh matter, and protein content. The comparative proteomic analysis identified 1343 proteins in the primary roots of hybrid UENF/UEM01 and its parental lines; 220 proteins were differentially regulated in terms of protein abundance. A total of 62 regulated proteins were classified as non-additive, of which 53.2% were classified as high-parent abundance (+), 17.8% as above high-parent abundance (+ +), 16.1% as below low-parent abundance (- -), and 12.9% as low-parent abundance (-). A total of 22 biological processes were associated with non-additive proteins; processes involving translation, ribosome biogenesis, and energy-related metabolism represented 45.2% of the non-additive proteins. Our results suggest that heterosis in the popcorn hybrid UENF/UEM01 at an early stage of plant development is associated with an up-regulation of proteins related to synthesis and energy metabolism

Project description:Recent transcriptome analyses using high-density tiling arrays and data from large-scale analyses of full-length cDNA libraries by the FANTOM3 consortium reveal that many transcripts are non-coding RNAs (ncRNAs). These transcriptome analyses indicate that many of the non-coding regions, previously thought to be functionally inert, are actually transcriptionally active regions with various features. In addition, most relatively large (~several kb) polyadenylated mRNA transcripts are transcribed from regions harboring little coding potential. However the function of such ncRNAs is mostly unknown and has been a matter of debate. Here, we show that RNA polymerase II (RNAPII) transcription of ncRNAs is required for chromatin remodeling at the fission yeast fbp1+ locus during transcriptional activation. The chromatin at fbp1+ is progressively converted to an open configuration, as several species of ncRNAs are transcribed through fbp1+. This is coupled with the translocation of RNAPII through the region upstream of the eventual fbp1+ transcriptional start site. Insertion of a transcription terminator into this upstream region abolishes both the cascade of transcription of ncRNAs and the progressive chromatin alteration. Moreover, our genome tiling array analysis of S. pombe transcripts uncovered additional loci in which transcription events occur far upstream from promoters upon glucose starvation. Our results demonstrate that transcription through the promoter region is required to make DNA sequences accessible to transcriptional activators and RNAPII.
