Project description:We report the application of bulk RNA-seq for detection of changes in the mRNA-transcriptome of cultured primary, cortical astrocytes when homeostatic calcium fluxes are modulated. We investigated three conditions: (1) control (2) glial cells treated with thapsigargin, a blocker of the SERCA. This causes the depletion of ER calcium and induces store-operated calcium entry (SOCE). (3) Calcium-free extracellular solution. This causes an acute interruption of homeostatic calcium influx and thereby also causes ER calcium depletion. The aim was to detect immediate changes in the cellular transcriptome. Therefore, we treated the cells for just 60 min with the different conditions. The data show that about 8% (calcium-free condition) or 16% (SERCA blockade) of the whole mRNA transcriptome is changed within one hour, when homeostatic calcium fluxes are affected. Regulated are biological processes associated with cell health, differentiation, metabolism, ER stress responses, gene expression, and many more processes.

Project description:Homeothermic vertebrates exposed to low temperature challenge activate multiple central and physiological pathways in order to regain homeostatic balance within the new environmental constrains. Such homeostatic responses include shivering and non-shivering thermogenesis, altered carbohydrate and lipid metabolism and protein catabolism synchronized by neuroendocrine responses. Pending their evolutionary life history, some of these physiological responses were also identified in poikilothermic vertebrates, yet a conception of heat seeking behavior and lack of cold-related metabolic regulation prevails. Using various physiological parameters and hypothalamic transcriptome analysis in the tropical poikilotherm Nile tilapia, we now demonstrate that cold stress in a poikilotherm induce complex central and physiological homeostatic responses. We further show that oxytocin which is a known thermoregulator in homeotherms, actively regulates temperature related homeostasis in poikilotherms. Moreover, we show that pharmacological or genetic blockage of oxytocin signaling affects oxygen-dependent metabolic rate in two cold exposed poikilothermic models. Therefore, our study identifies oxytocin as an adaptive and evolutionarily conserved metabolic regulator and show that poikilotherms brain actively respond to cold temperature stress by regulating metabolic physiology.

Project description:The cohesin complex is mutated in cancer and in a number of rare familiar syndromes collectively known as Cohesinopathies. In the latter case, cohesin deficiencies have been linked to transcriptional alterations affecting Myc and its target genes. Here, we set out to understand to what extent the role of cohesins in controlling cell cycle is dependent on Myc expression and activity. Inactivation of the cohesin complex by silencing the RAD21 subunit led to cell cycle arrest due to both transcriptional impairment of Myc target genes and alterations of replication forks, which were fewer and preferentially unidirectional. Ectopic activation of Myc in RAD21 depleted cells, fully rescued transcription and promoted S-phase entry but failed to sustain S-phase progression thus leading to a strong replicative stress response, which was associated to a robust DNA damage response, DNA damage checkpoint activation and synthetic lethality. Thus, the cohesin complex is dispensable for Myc dependent transcription but essential to prevent Myc induced replicative stress. This suggests the presence of a topological checkpoint orchestrated by cohesins that by regulating Myc level prevents S-phase entry and replicative stress in cohesion compromised cells.

Project description:Integrated Stress Response (ISR) is a homeostatic mechanism induced by endoplasmic reticulum (ER) stress. With acute/transient ER stress, decreased global protein synthesis and increased uORF mRNA translation are followed by translation normalization. Here, we report a dramatically different response during more physiologically relevant chronic ER stress. This unique ISR program is characterized by persistently elevated uORF mRNA translation and concurrent gene expression reprogramming, which permits simultaneous stress sensing and proteostasis. PERK-dependent switching from eIF4F/eIF2B- to eIF3D/GADD34-regulated translation initiation results in partial but not complete translation recovery, and together with transcriptional reprogramming, selectively bolsters expression of proteins with ER functions. Coordination of these transcriptional and translational changes prevents ER dysfunction and inhibits “foamy cell” development, thus establishing a molecular basis for understanding human diseases associated with ER dysfunction.

Project description:Cells are often exposed to physical or chemical stresses that can damage the structures of essential biomolecules. Stress-induced cellular damage can become deleterious if not managed appropriately. Rapid and adaptive responses to stresses are therefore crucial for cell survival. In eukaryotic cells, different stresses trigger post-translational modification of proteins with the small ubiquitin-like modifier SUMO. However, the specific regulatory roles of sumoylation in each stress response are not well understood. Here, we examined the sumoylation events that occur in budding yeast after exposure to hyperosmotic stress. We discovered by proteomic and biochemical analyses that hyperosmotic stress incurs the rapid and transient sumoylation of Cyc8 and Tup1, which together form a conserved transcription corepressor complex that regulates hundreds of genes. Gene expression and cell biological analyses revealed that sumoylation of each protein directs distinct outcomes. In particular, we discovered that Cyc8 sumoylation prevents the persistence of hyperosmotic stress-induced Cyc8-Tup1 inclusions, which involves a glutamine-rich prion domain in Cyc8. We propose that sumoylation protects against persistent inclusion formation during hyperosmotic stress, allowing optimal transcriptional function of the Cyc8-Tup1 complex.

Project description:Injury to peripheral axons initiates a complex cascade of cellular responses, including cytoskeletal disassembly, axon transport disruption, and ultimately axon regeneration. Central to this process is the MAP triple kinase Dual-Leucine Zipper Kinase (DLK), activated by injury and other neuronal stressors. Here, we propose the existence of a homeostatic mechanism termed the Cytoskeletal Perturbation Response (CPR). We investigate this hypothesis by examining the response of cultured dorsal root ganglion (DRG) neurons to low dose nocodazole treatment, a cytoskeletal perturbing agent. To gain insights into DLK-dependent transcriptional changes following cytoskeletal insult, we performed bulk RNA sequencing on cultured neurons treated for 16 hours. Using a fully crossed two-factor design, we determined the interactive effect of DLK on nocodazole- dependent transcriptional changes. Our study demonstrates that cytoskeletal perturbation triggers DLK-dependent signaling cascades, leading to significant transcriptional changes. These changes involve transcription factors (Jun, Egr1, Atf3) and MAP kinase regulators (DUSPs), pointing to a regulatory network that attenuates DLK signaling. Taken together, our findings suggest that cytoskeletal perturbation activates a DLK-dependent homeostatic mechanism, the CPR, which orchestrates transcriptional changes and morphological adaptations to repair neuronal damage. The CPR bears similarities to established homeostatic responses, offering insights into the intricate processes that underlie axon regeneration and cellular repair.

Project description:Hydrogen peroxide (H2O2) signals regulate plant growth and defense by orchestrating genome-wide transcriptional re-programming, however, the specific mechanisms that regulate H2O2-dependent gene expression are poorly understood. Here we report the identification of the Mediator complex subunit MED8 as regulator of H2O2 responses, through a genetic screen of EAL4 promoter. Interestingly, the introduction of med8 mutation in the catalase-deficient background was associated with enhanced activation of salicylic acid biosynthesis and signaling pathways. Surprisingly, however, med8 seedlings were more tolerant to oxidative stress generated by methyl viologen. This tolerance phenotype is associated with the hyperactivation of defense and hormone signaling pathways in particular salicylic acid and jasmonic acid-related pathways. In addition, analysis of MED8 interactomes revealed interaction with novel pathways expanding Mediator complex function to processes beyond transcription, including miRNA biogenesis and and mRNA processing. We establish MED8 as a new component within the regulation of oxidative stress responses and demonstrate that MED8 act as negative regulator of H2O2 -driven activation of defense gene expression.
