Project description:Cooperation involving Plant Growth-Promoting Rhizobacteria results in improvements of plant growth and health. While pathogenic and symbiotic interactions are known to induce transcriptional changes for genes related to plant defense and development, little is known about the impact of phytostimulating rhizobacteria on plant gene expression. In this context, this study aimed at identifying genes significantly regulated in rice roots upon Azospirillum inoculation, considering possible favored interaction between a strain and its original host cultivar. Genome-wide analyses of root gene expression of Oryza sativa japonica cultivars Cigalon and Nipponbare were performed, by using microarrays, seven days post inoculation with A. lipoferum 4B (isolated from Cigalon roots) or Azospirillum sp. B510 (isolated from Nipponbare) and compared to the respective non-inoculated condition.

Project description:There are two main types of root systems in flowering plants, which are taproot systems in dicot and fibrous root systems in monocot. The cellular and molecular mechanism involved in root development are mainly from the study of dicot model Arabidopsis thaliana. However, mechanisms of root development and their conservation and divergence in monocot, which including the major crops, remain largely elusive. Here we profile the transcriptomes of more than 20,000 single cells in the root tips of two rice cultivars, Nipponbare (Nip; Japonica) and 93-11 (Indica). Single-cell analysis coupled with in situ hybridization identify the cell type-specific marker genes and annotate all the clusters. Comparison of single-cell transcriptome and analysis of mark gene expression suggest well-conserved molecular landscape between rice Nip and 93-11. Moreover, our analysis suggests specific functions gene expression patterns for each cell type cluster, including the hormone genes. Comparison to Arabidopsis single-cell RNA-sequencing dataset reveals extensive differences between Arabidopsis and rice cell types, and species-specific features emphasize the importance of directly studying rice root. Our study reveals transcriptome landscape of major cell types of rice root in singe-cell resolution and provides molecular insight of the cell type morphology of cell type evolution in plants.

Project description:X. oryzae pv. oryzae (Xoo) is the causal agent of bacterial blight of rice. X. oryzae pv. oryzicola (Xoc) is the causal agent of bacterial streak of rice. Fourteen day old rice leaves were inoculated with one of five strains of Xanthomonas oryzae. Seven strains of Xoo were used; three wild type strains (PXO99A, T7174, and PXO86) and strains PXO99AME7, which has a nonfunctional type III secretion system and is non-pathogenic, , PXO99AME1, a pthXo6 and avrXa27 double mutant, PXO99ME2, a pthXo1 mutant, and PXO99ME5, a reduced virulence strain with uncharacterized mutation in a TAL effector. One strain of Xoc (BLS303) was tested. Controls include an inoculation with water (MOCK) and no inoculation. T7174 is our label for the Japanese isolate MAFF311018. Third leaves are inoculated with a needless syringe at adjacent sites along the upper leaf blade. Six leaves from separate plants are pooled. Project description:WRKY45-overexpressing (WRKY45-ox) rice plants are extremely resistant to rice blast and bacterial leaf-blight diseases. To search for the genes that are potentially responsible for the strong resistance, we performed genome-wide gene expression analysis in WRKY45-ox rice. A microarray analysis using Agilent rice oligo microarray for approximately 42,000 rice genes identified 1,664 genes that are upregulated in WRKY45-ox rice compared with non-transformant rice cv. Nipponbare (NB). Analysis of the genes with altered expression in WRKY45-ox rice by a Gene ontology program (Agri GO; http://bioinfo.cau.edu.cn/agriGO/) revealed that several genes in the biosynthetic pathway for diterpenoid phytoalexins, for which anti-blast fungus activities have been reported, were upregulated in WRKY45-ox rice.
