Project description:Interferon Regulatory Factor 4 (IRF4) is a transcription factor initially identified as a key controller in lymphocyte differentiation and function, and subsequently as a dependency factor and therapy target in lymphocyte-derived cancers. In melanocytes, IRF4 takes part in the regulation of pigmentation. While numerous genetic studies have implicated IRF4 also in melanoma skin cancers, how IRF4 contributes to melanoma has remained largely elusive. In this study, we first confirmed that not only IRF4 expression is common in melanoma, but also IRF4 can act as a dependency factor for melanoma cells. Furthermore, to discover the functions of IRF4 in melanoma cells, we analyzed IRF4 target genes, which pointed to IRF4 as an upstream regulator of epigenetic silencing. Accordingly, we show that IRF4 regulates the expression of essential factors for DNA methylation (DNMT1, DNMT3B, UHFR1) and for repressive histone H3 lysine 27 methylation (EZH2), and consequently, the levels of the corresponding methylation marks. Moreover, expression of several tumor suppressor genes known to be silenced by these epigenetic modifications are regulated by IRF4. These include cyclin-dependent kinase inhibitors, PI3K pathway regulator PTEN, and primary cilium component WDR19. As a result, IRF4-dependent epigenetic regulation in melanoma cells modulates the activity of key oncogenic pathways, such as WNT/b-Catenin and PI3K-AKT, impacting on cell proliferation and survival. Moreover, IRF4 modulates the activity of pertinent epigenetic drugs in melanoma cells, encouraging further studies on the therapeutic targeting of IRF4 in melanoma.

Project description:LNK (SH2B3) is a key negative regulator of JAK-STAT signaling which has been extensively studied in malignant hematopoietic diseases. We found that LNK is significantly elevated in cutaneous melanoma; this elevation is correlated with hyperactive signaling of the RAS-RAF-MEK pathway. Elevated LNK enhances cell growth and survival in adverse conditions. Forced expression of LNK inhibits signaling by interferon-STAT1 and suppresses interferon (IFN) induced cell cycle arrest and cell apoptosis. In contrast, silencing LNK expression by either shRNA or CRISPR-Cas9 potentiates the killing effect of IFN. The IFN-LNK signaling is tightly regulated by a negative feedback mechanism; melanoma cells exposed to IFN upregulate expression of LNK to prevent overactivation of this signaling pathway. Our study reveals an unappreciated function of LNK in melanoma and highlights the critical role of the IFN-STAT1-LNK signaling axis in this potentially devastating disease. LNK may be further explored as a potential therapeutic target for melanoma immunotherapy.

Project description:BackgroundMethylation of a CpG island (CGI; a dense cluster of CpGs) located in the 5' region of a gene suppresses transcription of that gene. Interferon regulatory factor 6 (IRF6) is associated with the expression of interferon, which is used as an effective adjuvant therapy for melanoma, and is regarded as a tumor suppressor. However, little is known about the methylation status of the IRF6 gene in melanoma.ObjectiveThe purpose was to determine the methylation status of the CGI located in the 5' region of IRF6 (5' IRF6 CGI) in melanoma.MethodsQuantitative real-time methylation-specific PCR (RT-MSP) and bisulfite sequencing were performed to examine IRF6 gene methylation status. Quantitative real-time reverse transcription-PCR (RT-PCR) was performed to examine IRF6 expression.ResultsThe methylation level of the 5' IRF6 CGI was completely inversely correlated with cell sensitivity to interferon-β in eight examined melanoma cell lines. These methylation levels were high in the melanoma cell lines with suppression of IRF6 expression and were low in the cell lines with IRF6 expression. The methylation levels of the 5' IRF6 CGI ranged widely from 0.0% to 65.4% in 21 clinical melanoma samples but showed a narrow range of low levels between 0.0% to 7.2% in 24 clinical melanocytic nevus samples. These methylation levels were not associated with clinical parameters except for melanoma subtypes.ConclusionIRF6 is aberrantly silenced by DNA methylation of the 5' IRF6 CGI in melanoma. The methylation status of IRF6 is potentially associated with the sensitivity of melanoma to interferon.

Project description:Here we have analyzed the role of interferon regulatory factor-2 binding protein-2 (IRF2BP2) in glucocorticoid and tumor necrosis factor alpha (TNF) signaling. We used ChIP-seq to analyze chromatin binding of IRF2BP2 in glucocorticoid (dexamethasone, dex) and vehicle treated HEK293 cells expressing GR (HEK293-GR). Furthermore, we used RNA-seq to analyze how silencing of IRF2BP2 modulates transcriptional responses to dex treatment in HEK293-GR cells, and dex, TNF and co-treatment (dex and TNF, DT) in A549 cells.

Project description:Diffuse large B cell lymphoma (DLBCL) is one of the most common and aggressive types of B cell lymphoma. Subtype heterogeneity cannot be completely explained by genomic alterations and/or gene expression differences, suggesting that additional mechanisms are involved. Here, we explore the contribution of an epitranscriptomic modification to B cell lymphomagenesis. Our data demonstrate that ADAR1-mediated RNA editing (deamination of adenosine to inosine) targets novel candidate driver genes within well-known disease-associated pathways in DLBCL. Within these pathways, DNA mutations and RNA editing events are often mutually exclusive at the gene level, suggesting that tumours can modulate pathway outcomes by altering sequence at either the genomic or the transcriptomic level. In contrast to what has been found in solid tumours, in DLBCL low ADAR1 expression correlates with low interferon-stimulated gene (ISG) scores and with a microenvironment that is not inflamed. To investigate the molecular mechanism behind the inability of DLBCL to mount an ISG response upon loss of ADAR1, we focused on one candidate MAVS, a central regulator of ISG (as well as NFkB) signaling. MAVS is never mutated but robustly edited by ADAR1 at its 3’UTR, and editing correlates with increased MAVS protein levels and increased downstream activation of the ISG as well as NFkB pathways. Using targeted base editing tools to specifically restore MAVS editing in ADAR1-deficient cells, we demonstrate that MAVS editing is directly causal to an increase in expression of genes downstream this signaling pathway. Our data imply that DLBCL tumours edit MAVS to strengthen NFkB signaling, to which they are dependent on survival; thus, targeted loss of MAVS editing might sensitize tumours to cell death. Overall, ADAR1-mediated RNA editing represents a new tumour evasion mechanism underlying DLBCL lymphomagenesis, with features distinct from those derived from solid tumours to date.

Project description:Stress granules (SGs) constitute a signaling hub that plays a critical role in type I interferon responses. Here, we report that growth arrest and DNA damage-inducible beta (Gadd45β) act as a novel positive regulator of SGs-mediated interferon signaling by targeting G3BP upon RNA virus infection. Gadd45β deficiency markedly impairs SG formation and SG-mediated activation of interferon signaling in vitro. Gadd45β knockout mice are highly susceptible to RNA virus infection and their ability to produce interferon and cytokines is severely impaired. Specifically, Gadd45β interacts with the RNA-binding domain of G3BP, leading to conformational expansion of G3BP1 via dissolution of its autoinhibitory electrostatic intramolecular interaction. The acidic loop 1- and RNA-binding properties of Gadd45β markedly increase the conformational expansion and RNA-binding affinity of the G3BP1-Gadd45β complex, thereby promoting assembly of SGs. These findings suggest a role for Gadd45β as a new component and critical regulator of G3BP1-mediated SG formation which facilitates RLR-mediated interferon signaling.

Project description:Interferon-alpha (pegylated interferon and ribavirin) is used as standard-of-care therapeutic for chronic hepatitis C virus infection. Besides good cure in some patients other patients do not benefit from the treatment dependent on the virus type and host factors. One class of putative effector proteins is the family of Suppressors of cytokine signalling (SOCS). They act in a classical negative feedback-loop against the action of interferons and many other cytokines. It has been proven that some of them, in particular SOCS1 and SOCS3, inhibit the expression of interferon induced antiviral proteins. Their mode of action depends on the signal they are interfering with. In relation to the interferon-gamma pathway, they are thought to act on the interferon-alpha receptors by masking its recognition site for the Janus kinases (JAK), by blocking the kinase activity of the JAKs and coincidentally hindering STAT molecules from binding to the kinases. They are also thought to ubiquitinate the JAKs resulting in their proteosomal degradation. The function of SOCS proteins in suppressing the interferon-alpha pathway has not yet been characterized exhaustively. This study should unveil links to understand the resistance in interferon-alpha therapy. As results we got almost complete silencing of JAK-STAT signaling in SOCS1 over-expressing cells and tissue-dependent partially suppressed gene induction in SOCS3 over-expressing cell lines. Two human cancer cell lines (ME-15, HuH-7) were stably transfected with pcDNA3.1-SOCS plasmids in presence of geneticin and daughter cell lines were generated after singularization of cells. Next, original cell lines as well as SOCS1 and SOCS3 over-expressing cell lines were treated with 1000 U/ml interferon-alpha for 4 or 24 hours or in normal culture medium. Cells lines obtained from SOCS4 plasmid transfections were screened as additional control. Gene expression levels of cell cultured in control (0 for 4 hours, 2 for 24 hours) or interferon-alpha supplemented medium for 4 hours (1) or 24 hours (4) were analyzed. mRNA abundance was measured in triplicates using 12x8-sample commercial Illumina microarrays (HumanRef 8, version 3) and scanner system (iScan) as well as reagents recommend by Illumina (IlluminaM-BM-. TotalPrep Kit).
