Project description:Here, we validate a novel protocol, Bulk RNA Barcoding and sequencing (BRB-seq), that combines the multiplexing-driven cost-effectiveness of a single-cell RNA-seq protocol with the efficiency of a bulk RNA-seq procedure. For this we use BRB-seq protocol on human pre-adipocytes and differentiated adipocytes, and compare its effectiveness as compared to TruSeq. Indeed, one of the principal limitations of bulk RNA-seq is the time and costs of library preparation, which makes it difficult to profile many samples simultaneously. Here, BRB-seq produces 3’ libraries that exhibit similar gene expression quantification to TruSeq and maintain this quality even with low quality RNA samples.

Project description:Viruses can disperse collectively using extracellular vesicles and other types of multi-virion structures. It has been hypothesized that, by increasing the cellular multiplicity of infection, this dispersal mode may favor cooperation among viral genomes. However, the spread of defective variants that function as social cheaters could also be promoted. To better understand the nature of virions present in vesicles, here we examine the genetic diversity harboured by vesicles of coxsackievirus B3 (CVB3), a model enterovirus. Our results confirm that CVB3 vesicles contain multiple infectious particles. However, we also find that virus variants coinfecting a cell typically allocate their progenies into different vesicles, precluding long-term interactions among them. Furthermore, Illumina sequencing indicates that dispersal through vesicles does not increase viral population genetic diversity appreciably. We conclude that vesicles enable the co-dispersal of groups of virions, but that these groups are highly related since they share the same parental genome. This should restrict the evolution of defective viruses, but also makes cooperation among different viral genetic variants unlikely. Our results are in line with a fundamental tenet of social evolution theory, according to which the evolution of cooperation typically requires that the interacting partners are genetically related.

Project description:Sexual reproduction brings genes from two parents â matrigenes and patrigenes â into one individual. These genes, despite being unrelated, should show nearly perfect cooperation because each gains equally through production of offspring. However, an individualâs matrigenes and patrigenes can have different probabilities of being present in other relatives, so that kin selection could act on them differently. Such intragenomic conflict could be implemented by partial or complete silencing (imprinting) of an allele by one of the parents. Evidence supporting this theory is seen in offspring-mother interactions, with patrigenes favoring acquisition of more of the mother's resources if some of the costs fall on half siblings who do not share the patrigene. The kinship theory of intragenomic conflict is little tested in other contexts, but it predicts that matrigene-patrigene conflict may be rife in social insects. We tested the hypothesis that honey bee worker reproduction is promoted more by patrigenes than matrigenes by comparing across 9 reciprocal crosses of two distinct genetic stocks. As predicted, hybrid workers show reproductive trait characteristics of their paternal stock, indicating enhanced activity of the patrigenes on these traits, greater patrigenic than matrigenic expression, and significantly increased patrigenic biased expression in reproductive workers. These results support both the general prediction that matrigene-patrigene conflict occurs in social insects and the specific prediction that honey bee worker reproduction is driven more by patrigenes. The success of these predictions suggests that intragenomic conflict may occur in many contexts where matrigenes and patrigenes have different relatednesses to affected kin. Project description:In many developmental systems, morphogenesis is coupled with dramatic changes in spatiotemporal gene expression, often orchestrated by the coordinated action of transcription factors. Development of the social soil amoebae Dictyostelium discoideum proceeds through a sequence of morphological and transcriptional changes, but the role of transcription factors in development is not well understood. GtaC, a GATA-type zinc-finger transcription factor, is essential for Dictyostelium development. It decodes pulsatile extracellular cAMP signals during early development and mediates cell-type differentiation at later stages. Here, we studied the developmental regulatory roles of GtaC through the concerted analysis of temporal ChIP- and RNA-sequencing data from strains that carry different alleles of gtaC. We show that GtaC exhibits temporally distinctive DNA-binding patterns throughout early development, accompanied by largely cotemporaneous expression of its target genes. We also show that GtaC binds DNA in two modes. One of these modes exhibits binding preferences for canonical GATA-like sequences, the regulatory consequences accompanying which is predominantly up-regulation of target gene expression. The other binding mode is mostly associated with down-regulation. Among its targets we find transcription factors that are essential for development as well as genes involved in cAMP signaling and cell-type specification. Our results suggest that GtaC is a master regulator that regulates multiple physiological processes during early development, when Dictyostelium transitions from a group of unicellular amoebae to an integrated multicellular organism. By severity of the skin reaction, a tumor physician refers you to a dermatologist, and side effect monitoring, a dermatologist intervene after the next treatment.

While mouse has substantially contributed to our current understanding of brain, the translational value of mouse models may limit to certain aspects of a disease due to the apparent differences in brain structure (gyrencephalic versus lissencephalic) and behavior between mice and humans. Nonhuman primates are, in theory, the best animals to understand human brains. However, monkeys are extremely expensive and inefficient to reproduce (5 years to reach sexual maturity and only one progeny per pregnancy). Dogs have similar gyrencephalic brain structure as humans. Due to the human selection and domestication, dogs have developed exquisite and complex dog-human heterospecific social capabilities. For example, dogs can learn by observing human social and communicative behaviors such as a pointing gesture to find hidden food. Indeed, psychologists have learned that average dogs can count, reason and recognize words and gestures on par with a human 2-year-old. Compared with nonhuman primates, dogs have relatively lower costs of husbandry and shorter breeding times, with multiple offspring per pregnancy. Given that gene editing and animal cloning by somatic nuclear transfer have been available in dogs in recent years and other advantages described above, dogs are thus a potential model for studying human brain development and disease.
