Project description:Climate change is one of the biggest threats that human society currently needs to face. Heat waves associated with global warming negatively affect plant growth and development and will increase in intensity and frequency in the coming years. Tomato is one of the most produced and consumed fruit in the world but remarkable yield losses occur every year due to the sensitivity of many cultivars to heat stress. New insights into how tomato plants are responding to heat stress will contribute to the development of cultivars with high yields under harsh temperature conditions. In this study, the analysis of microsporogenesis and pollen germination rate of eleven tomato cultivars after exposure to a chronic heat stress revealed differences between genotypes. The transcriptome of floral buds at two developmental stages of five cultivars revealed common and specific molecular responses implemented by tomato cultivars to cope with chronic heat stress. These data provide valuable insights into the diversity of the genetic response of floral buds from different cultivars to heat stress and may contribute to the development of future climate resilient tomato varieties.

Project description:Existence of potent in vitro regeneration system is a prerequisite for efficient genetic transformation and functional genomics of crop plants. Little is known why only some cultivars in crop plants are tissue culture friendly? In this study, contrasting barley cultivars Golden Promise (GP) and DWRB91 (D91) were utilized for digging the molecular basis of regeneration efficiency. Multiomics studies involving transcriptomics, proteomics, metabolomics, and biochemical analysis were performed using GP and D91 callus to unravel the regulatory mechanisms. Transcriptomics analysis revealed 1487 differentially expressed genes (DEGs), in which 795 DEGs were upregulated and 692 DEGs were downregulated in the GP-D91 transcriptome. Genes encoding proteins localized in chloroplast and involved in ROS generation were upregulated in the embryogenic calli of GP. Moreover, proteome analysis by LC-MS revealed 3062 protein groups and 16989 peptide groups, out of these 1586 protein groups were differentially expressed proteins (DEPs). Eventually, GC-MS based metabolomics analysis also revealed the higher activity of plastids and alterations in key metabolic processes such as sugar metabolism, fatty acid biosynthesis, and secondary metabolism. Higher accumulation of sugars, amino acids and metabolites corresponding to lignin biosynthesis were observed in GP as compared to D91.

Project description:This study assessed developing IM tissues at double ridge stage of two contrasting cultivars, RD2715 and GP. Transcriptome data revealed a massive transcriptional reprogramming associated with meristem development accompanied by a set of uniquely expressed transcription factors, possible candidates for early and faster development of meristem. The regulation and development in GP are much slower than RD2715 at the same developmental stage, they differ in their transcriptional regulation and developmental pace. This study may further expand our understanding of inflorescence development.

Project description:Transcript and metabolite profiling were performed in leaf segments (sheath, base, middle, tip) of six rice cultivars with different sensitivity to high night temperatures (HNT). On the phenotypic level, leaves of HNT-sensitive rice cultivars showed clear stress symptoms by chlorosis and necrosis while almost no leaf phenotype different from the control was observed for the tolerant varieties. The aim of this study was to identify molecular key-player for HNT-sensitivity causing leaf senescence.

Transcriptomic insights into differential cold tolerance of two tobacco cultivars

Project description:Purpose: we conducted a six time-point transcriptomic analysis using two tobacco cultivars with contrasting cold responses, Taiyan8 tobacco (TT, cold susceptibility) and Yanyan97 tobacco (YT, cold resistance). Methods: mRNA profiles of Tobacco seedlings from CK and cold-treated plants were generated by deep sequencing, in triplicate, usingIllumina Hiseq4500. The sequence reads that passed quality filters were analyzed at the transcript isoform level with methods: hisat2 (v2.0.5), SAMtools (v1.9). StringTie (v1.3.4d) and FeatureCounts (v1.6.4) Results: We found that both cultivars had common mechanisms to cope with cold stress, including common differentially expressed genes (DEGs), similar time-point-related differential expression profile of genes, and similar NtCBF gene co-expression modules, suggesting conservation of adaptation strategies for cold responses. Importantly, we found that YT experienced DEGs even under normal growth condition and had less DEGs in early stage of cold stress (0.5-2 h) when compared to TT, reflecting occurrence of genotype-dependent gene transcription. Moreover, a gene co-expression module (brown) with stress-related genes up-regulated in YT instead of TT at late stage (4-8 h), which might contribute to contrasting phenotypic changes during cold stress between TT and YT. Conclusions: our study provides valuable resources for transcriptomic studies of cold responses in plants. It also helps to identify key cold responsive genes for genetic manipulation for breeding of tobacco cultivars in the future.
