Project description:Recent studies have identified a large number of high confidence (hc) autism spectrum disorder (ASD) genes. Systems biological and functional analyses have consistently implicated excitatory neurogenesis. However, the extent to which hcASD genes are involved in this process has not been explored systematically nor have the underlying biological pathways. Here, we leveraged CROP-Seq to repress 87 hcASD genes in an in vitro model of cortical neurogenesis. We identified 17 hcASD genes whose repression significantly alters developmental trajectory and results in a common cell state characterized by disruptions in proliferation and differentiation, cell cycle occupancy, mitotic spindle and microtubule biology, and RNA-binding proteins (RBPs). We also identified over 3,000 differentially expressed genes, 286 of which have expression profiles correlated with changes in developmental trajectory. Collectively, these genes again highlight microtubule biology and RBPs. Overall, we uncover transcriptional disruptions downstream of hcASD gene perturbations and correlate these disruptions with distinct differentiation phenotypes, while reinforcing neurogenesis, microtubule biology, and RBPs as convergent points of disruption in ASD.

Project description:All animals have specialized brain structures with a neuronal composition optimized for their survival and adaptation. The mammals share the laminar structure of the cerebral cortex, where a certain repertoire of excitatory neuron subtypes is arranged in specific tangential layers. However, the quantitative balance of subtypes is highly specialized in each species due to unknown developmental mechanisms. It is of particular interest to understand how the relatively conserved process of mammalian corticogenesis is modified in each species to achieve an optimized neuronal composition. Here, we show that fine-tuning the temporal progression of neurogenesis is the critical mechanism of the species-specific neuronal repertoire through our comparative study of mouse and rat cortical excitatory neurogenesis. Clonal tracing of individual progenitors revealed that rats produce more deep layer (DL) subtypes than mice, but both species produce essentially the same number of upper layer (UL) neurons. Such subtype-specific dosage optimization is mediated by the selective expansion of the early neurogenetic window for DL production in rats, as revealed by our neuronal birthdating and single cell transcriptomics. We found that the temporal neurogenetic status of the progenitors is encoded, at least in part, by Ccnd1 expression, as evidenced by the precocious UL production upon Ccnd1 knockdown in the rat mid-neurogenetic phase, when significant expression is maintained at levels comparable to the earlier phase in mice. Collectively, these results suggest that the closely related rodents, mouse and rat, construct their cortical structure with specific neuronal composition through the pinpointed specialization in developmental progression while maintaining the basic framework of the inside-out sequence of cortical excitatory neurogenesis. This study used mice and rats, the most common laboratory mammals with a close evolutionary relationship, to reveal the detailed molecular and cellular mechanisms behind the fine-tuning of cell composition in the cerebral cortex. Such a detailed comparison dissected the specialized and unchanged processes of corticogenesis during the evolutionary divergence of the two species. This further provides insights into the evolvability and developmental constraints of mammalian corticogenesis.

We built a protein-protein interaction network for 13 ASD-associated genes in human excitatory neurons derived from induced pluripotent stem cells (iPSCs). The network contains newly reported interactions and is enriched for genetic and transcriptional perturbations observed in individuals with ASDs. We leveraged the network data to show that the ASD-linked brain-specific isoform of ANK2 is important for its interactions with synaptic proteins and to characterize a PTEN-AKAP8L interaction that influences neuronal growth. The IGF2BP1-3 complex emerged as a convergent point in the network that may regulate a transcriptional circuit of ASD-associated genes. Our findings showcase cell-type-specific interactomes as a framework to complement genetic and transcriptomic data, and illustrate how both individual and convergent interactions can lead to biological insights into ASDs.

Project description:The biological basis of male-female brain differences has been difficult to elucidate in humans. The most striking morphological difference is size, with males having on average a larger brain than females; yet a mechanistic understanding of how this difference arises remains to be elucidated. Here, we use brain organoids to demonstrate that while sex chromosomal complement has no observable effect on neurogenesis, sex steroids, namely androgens, lead to increased proliferation of cortical progenitors and an increased neurogenic pool. Transcriptomic analysis and functional studies demonstrate downstream effects on HDAC activity and mTOR pathway. Finally, we show that androgens specifically increase neurogenic output of excitatory neuronal progenitors, while inhibitory neuronal progenitors are not increased. These findings uncover a hitherto unknown role for androgens in regulating excitatory neuron number and represent a first step towards understanding the origin of human sex-related brain differences.

Project description:At the cellular level, α-tubulin acetylation alters the structure of microtubules to render them mechanically resistant to compressive forces. How this biochemical property of microtubule acetylation relates to mechanosensation remains unknown, though prior studies have shown that microtubule acetylation influences touch perception. Here, we identify the major Drosophila α-tubulin acetylase (dTAT) and show that it plays key roles in several forms of mechanosensation. dTAT is highly expressed in the larval peripheral nervous system (PNS), but is largely dispensable for neuronal morphogenesis. Mutation of the acetylase gene or the K40 acetylation site in α-tubulin impairs mechanical sensitivity in sensory neurons and behavioral responses to gentle touch, harsh touch, gravity, and vibration stimuli, but not noxious thermal stimulus. Finally, we show that dTAT is required for mechanically-induced activation of NOMPC, a microtubule-associated transient receptor potential channel, and functions to maintain integrity of the microtubule cytoskeleton in response to mechanical stimulation.

Furthermore, MYT1L is routinely used as a pro-neural factor in fibroblast-to-neuron transdifferentiation. MYT1L has been hypothesized to play a role in the trajectory of neuronal specification and subtype specific maturation, but this hypothesis has not been directly tested, nor is it clear which neuron types are most impacted by MYT1L loss. In this study, we profiled 412,132 nuclei from the forebrains of wild-type and MYT1L-deficient mice at three developmental stages: E14 at the peak of neurogenesis, P1 when neurons in the six cortical layers have been born, and P21 when neurogenesis is complete and neurons are maturing, to examine the role of MYT1L levels in the trajectory of neuronal development. We found that MYT1L deficiency significantly disrupted the relative proportions of cortical excitatory neurons. Changes in gene expression were concentrated in excitatory neurons, suggesting that transcriptional effects of MYT1L deficiency are largely due to disruption of neuronal maturation programs. Most effects on gene expression were cell autonomous and persistent through development. In addition, while MYT1L can both activate and repress gene expression, the repressive effects were most sensitive to haploinsufficiency, and thus more likely mediate MYT1L syndrome. These findings illuminate the intricate role of MYT1L in orchestrating gene expression dynamics during neuronal development, providing insights into the molecular underpinnings of MYT1L syndrome.
