Antibiotic Susceptibility Influenced by Carbon Source in Bacteroides thetaiotaomicron

Project description:Antibiotic therapy causes changes in bacterial abundance and metabolism within the gut microbiome. These changes can lead to complications in the host such as microbiome dysbiosis and opportunistic infections. Additionally, increasing multidrug resistance causes significant morbidity and mortality in patients with bacterial infections. Bacteroides thetaiotaomicron (Bth) is both a normal commensal in the gut and an opportunistic pathogen in other body sites. Our lab has shown that -lactam treatment in mice decimates nearly all gut bacterial species except Bth, which experiences a bloom. We propose that in the gut, Bth enters a protected state linked to metabolic changes such as an increase in stress response and polysaccharide fermentation, and a decrease in hexose utilization. Bth is also protected from -lactams in vitro when grown on fiber as opposed to glucose. The goal of this project is to understand what mechanism is responsible for this polysaccharide-mediated tolerance (PM-tolerance). Studies of other bacteria show that an increase in respiratory metabolism independent of growth rate promotes susceptibility to bactericidal antibiotics. Bth has a diverse array of metabolic machinery including an electron transport chain (ETC) that works under anaerobic or microaerobic conditions. Transcriptional analysis of Bth treated with the -lactam amoxicillin revealed a decrease in ETC enzyme expression when given fiber vs glucose. We found that knocking out different ETC enzymes alters the PM-tolerance phenotype in vitro. Thus, it appears that respiratory capacity is linked to -lactam susceptibility in Bth. This work improves upon our understanding of bacterial tolerance strategies and could help identify future therapeutic targets to combat multidrug resistance.

Analysis of the transcriptome of Bacteroides thetaiotaomicron during growth on complex N-glycan as the sole carbon source

Project description:The goal of this project was to sequence the transcriptome of wild type Bacteroides thetaiotaomicron VPI-5482 grown in minimal media with either glucose or bovine alpha 1 acid glycoprotein (AAGP) as the sole carbon source. Using these data we could then compare relative gene expression levels under each condition and identify genes specifically upregulated during growth on AAGP. Analysis of the spent media indicated that only the N-glycan component of the AAGP had been used by the cells to support growth.

Intracellular proteome response of the gut bacterium Bacteroides thetaiotaomicron to the metabolic switch from glucose to sucrose as the sole carbon source

Project description:Bacteroides thetaiotaomicron (B. thetaiotaomicron) is an essential bacterial representative of the human gut microbiome that metabolizes a wide range of dietary and mucosal polysaccharides. Here, we analyze the intracellular proteomic response of in vitro grown B. thetaiotaomicron to the metabolic switch from glucose to sucrose as the sole carbon source. To determine the effects of nutrient metabolism, we applied two LC-based quantitative proteomics approaches encompassing label free quantification (LFQ) and isobaric labeling by tandem mass tags (TMT). The obtained results were compared with respect to the number of identified and quantified proteins, peptides supporting identification and quantification, sequence coverage, reproducibility, and statistical findings. A total of 1719 and 1696 proteins were quantified, covering 35 % of the predicted B. thetaiotaomicron proteome. Both approaches provide a high degree of quantitative and qualitative data, showing that sucrose molecules are metabolized using enzymes and transport systems encoded by a specific polysaccharide utilization locus for fructan metabolism.

Project description:Purpose: Examining the transcriptome of Bacteroides thetaiotaomicron VPI-5482 challenged with Bacteroides phage to assess surface molecule expression changes Methods: Bacteroides thetaiotaomicron was grown in BPRM in vitro or Germ-Free mice were monocolonized with Bacteroides thetaiotaomicron and gavaged with ARB25 phage. Fold change was calculated as live phage versus heat-killed phage treated samples with n=3 biological replicates. Once cells reached an optical density corresponding to mid-log phase growth (absorbance between 0.4-0.5), RNA was isolated and rRNA depleted. Samples were multiplexed for sequencing on the Illumina HiSeq platform at the University of Michigan Sequencing Core. Data was analyzed using Arraystar software (DNASTAR, Inc.) using DEseq2 normalization with default parameters. Genes with significant up- or down-regulation were determined by the following criteria: genes with an average fold-change >5-fold and with at least 2/3 biological replicates with a normalized expression level >1% of the overall average, and a p-value < 0.05 (t test with Benjamini-Hochberg correction) Results: Specific capsule expression was increased in wild-type B. thetaiotaomicron during phage infection in vitro and in vivo. Many corresponding in vivo genes were upregulated as well as other surface layer proteins.
