Project description:Whole genome transcriptional responses is profiled in the 0 & 120 mM NaCl stressed whole seedlings of four indica (Pokkali, PSBRc50, IR 58, BRRI dhan 29), two Japonica (Banikat, Nipponbare) and two wild (O. latifolia, O. Rufipogon) accessions of rice (that showed varied level of tolerance to salt stresses) to identify the salinity induced transcripts. Stress was imposed on 14 day old seedlings and total RNA from the whole seedlings was collected after 48 h of stressed period (i.e., from 16 day old seedlings). These data sets were used for two different analyses. Firstly, the gene expression responses of eight rice genotypes was interrogated by the weighted continuous morpho-physiological trait responses (on a scale of 0 to 1) using a modified version of the â??Significance Analysis of Microarraysâ?? (SAM) to identify the genes whose expression changes significantly and which is relative to the changes in morpho-physiological traits over these rice genotypes. Secondly, the differentially expressed significant salinity induced genes were also identified in the tolerant and in the susceptible genotypes using Gene-spring software. The genes that enriched the important biological processes and molecular functions (as identified by Gene Ontology: Singular enrichment analysis) are discussed in a way to explain the roles of these genes in overall stress adaptation mechanism. Fourteen day old whole seedlings of 8 rice genotypes were treated with 0 & 120 mM NaCl stress for 48 hours each with three replications and the gene expressions were measured using Agilent Rice Gene Expression 4x44K Microarray.

Project description:Wild halophytic tomato has long been considered as an ideal gene donor for improving salt tolerance in tomato cultivars. Here, a wild tomato genotype, Solanum pimpinellifolium ‘PI365967’ is significantly more salt-tolerant than a cultivar, Solanum lycopersicom ‘moneymaker’. Affymetrix Tomato Genome Arrays was used to compare the transcriptome change of PI365967 and Moneymaker by salt treatment.After treatment with 200 mM NaCl for 5 h, PI365967 showed relatively fewer responsive genes compared to Moneymaker. Salt Overly Sensitive (SOS) pathway was found to be more active in PI365967 than in Moneymaker, coinciding with relatively less accumulation of Na+ in shoots of PI365967. A gene encoding salicylic acid-binding protein 2 (SABP2) was induced by salinity only in PI365967, suggesting a possible role of salicylic acid signaling in salt response of PI365967. The fact that two genes encoding lactoylglutathione lyase were salt-inducible only in PI365967, together with much higher basal expression of several glutathione S-transferase genes, suggested a more effective detoxification system in PI365967. Project description:Salinity stress poses a significant risk to agricultural yield and productivity. Therefore, elucidation of plant salt-response mechanisms has become essential to identify stress-tolerance genes. In the present study, two pearl millet genotypes with contrasting salt-tolerance showed differential morpho-physiological and proteomic responses under 150 mM NaCl, and the genotype IC 325825 could withstand salt-stress better than IP 17224. The salt-tolerance potential of IC 325825 was associated with its ability to maintain ionic, osmotic balance and membrane integrity under stress. The IC 325825 exhibited better growth under salinity as compared to IP 17224 due to higher expression of C4 photosynthesis enzymes, efficient antioxidant system, and lower Na+/K+ ratio. Comparative proteomics analysis revealed greater metabolic perturbation in IP 17224 under salinity, in contrast to IC 325825 that harbored pro-active stress-responsive machinery, allowing its survival and better adaptability under salt-stress. The differentially expressed proteins were in-silico characterized for their functions, subcellular-localization, pathway/ interaction analysis, and relative transcript levels. This study has provided novel insights into salinity stress adaptive mechanisms in pearl millet, demonstrating the power of proteomics-based approaches. The critical proteins identified in the present study could be further explored as potential objects for increasing salt-tolerance in sensitive crop plants.

Project description:Cortical neurons exhibit astounding diversity in gene expression as well as in morphological and electrophysiological properties. Most existing neural taxonomies are based on either transcriptomic or morpho-electric criteria, as it has been technically challenging to study both aspects of neuronal diversity in the same set of cells. Here we used Patch-seq to combine patch-clamp recording, biocytin staining, and single-cell RNA sequencing of over 1300 neurons in adult mouse motor cortex, providing a comprehensive morpho-electric annotation of almost all transcriptomically defined neural cell types. We found that, although broad families of transcriptomic types (Vip, Pvalb, Sst, etc.) had distinct and essentially non-overlapping morpho-electric phenotypes, individual transcriptomic types within the same family were not well-separated in the morpho-electric space. Instead, there was a continuum of variability in morphology and electrophysiology, with neighbouring transcriptomic cell types showing similar morpho-electric features, often without clear boundaries between them. Our results suggest that neural types in the neocortex do not always form discrete entities. Instead, neurons follow a hierarchy consisting of distinct non-overlapping branches at the level of families, but can form continuous and correlated transcriptomic and morpho-electrical landscapes within families.
