Oxford Nanopore MinION sequencing of multiplex PCR amplified, pathogen-spiked blood and plasma samples

Project description:To evaluate targeted MinION next generation sequencing as a diagnostic method for detection of pathogens in human blood and plasma, human blood or plasma samples were spiked with measured amounts of viruses, bacteria, protozoan parasites or tested pathogen-free as negative controls. Nucleic acid was extracted from samples and PCR amplification performed in multiplex primer pools with a procedure described in ArrayExpress experiment submission ID 18379. The PCR products were used for library preparation. The libraries sequenced on an Oxford Nanopore MinION. The passed reads aligned with a custom reference file to determine the identity of the pathogen in the sample.

Cov-MS: a community-based template assay for clinical MS-based protein detection in Sars-Cov-2 patients

Project description:Rising population density and global mobility are among the reasons why pathogens such as SARS-CoV-2, the virus that causes COVID-19, spread so rapidly across the globe. The policy response to such pandemics will always have to include accurate monitoring of the spread, as this provides one of the few alternatives to total lockdown. However, COVID-19 diagnosis is currently performed almost exclusively by Reverse Transcription Polymerase Chain Reaction (RT-PCR). Although this is efficient, automatable and acceptably cheap, reliance on one type of technology comes with serious caveats, as illustrated by recurring reagent and test shortages. We, therefore, developed an alternative diagnostic test that detects proteolytically digested SARS-CoV-2 proteins using Mass Spectrometry (MS). We established the Cov-MS consortium, consisting of fifteen academic labs and several industrial partners to increase applicability, accessibility, sensitivity and robustness of this kind of Sars-Cov-2 detection. This in turn gave rise to the Cov-MS Digital Incubator that allows labs to join the effort, navigate and share their optimizations, and translate the assay into their clinic. As this test relies on viral proteins instead of RNA, it provides an orthogonal and complementary approach to RT-PCR, using other reagents that are relatively inexpensive and widely available, as well as orthogonally skilled personnel and different instruments.

Combined analysis of genome-wide DNA methylome and transcriptome reveals the first epigenetic-based antibiotic-resistance mechanism in Acinetobacter baumannii

Project description:Using Nanopore sequencing, our study has revealed a close correlation between genomic methylation levels and antibiotic resistance rates in Acinetobacter Baumannii. Specifically, the combined genome-wide DNA methylome and transcriptome analysis revealed the first epigenetic-based antibiotic-resistance mechanism in A. baumannii. Our findings suggest that the precise location of methylation sites along the chromosome could provide new diagnostic markers and drug targets to improve the management of multidrug-resistant A. baumannii infections.

Prospective miRNA markers for pancreatic/biliary tract cancer were selected in the training cohort. Using these miRNAs, discriminant analysis was performed, and the diagnostic accuracy, sensitivity and specificity were calculated in the test cohort.

Downregulation of miR-19a as a Biomarker for Early Detection of Silicosis

Project description:To explore the early diagnostic value for silicosis we have employed the Human microRNA OneArray® v5 as a discovery platform to identify microRNAs as biomarkers of silicosis use.To be followed,a microRNA-gene network in silicosis wasestablished by the differential expression profiles so that candidate markers of silicosis could be spotted and validated. Then, the relative expression levels of potential biomarkers were measured by Quantitative Real-time PCR (qPCR) and the sensitivity and specificity were assessed by ROC curves.
