Evidence supporting predicted metabolic pathways for Vibrio cholerae: gene expression data and clinical tests

Project description:Abstract: Vibrio cholerae, the etiological agent of the diarrheal illness cholera, can kill an infected adult in 24 h. V.cholerae lives as an autochthonous microbe in estuaries, rivers and coastal waters. A better understanding of its metabolic pathways will assist the development of more effective treatments and will provide a deeper understanding of how this bacterium persists in natural aquatic habitats. Using the completed V.cholerae genome sequence and PathoLogic software, we created VchoCyc, a pathway-genome database that predicted 171 likely metabolic pathways in the bacterium. We report here experimental evidence supporting the computationally predicted pathways. The evidence comes from microarray gene expression studies of V.cholerae in the stools of three cholera patients [D. S. Merrell, S. M. Butler, F. Qadri, N. A. Dolganov, A. Alam, M. B. Cohen, S. B. Calderwood, G. K. Schoolnik and A. Camilli (2002) Nature, 417, 642-645.], from gene expression studies in minimal growth conditions and LB rich medium, and from clinical tests that identify V.cholerae. Expression data provide evidence supporting 92 (53%) of the 171 pathways. The clinical tests provide evidence supporting seven pathways, with six pathways supported by both methods. VchoCyc provides biologists with a useful tool for analyzing this organism's metabolic and genomic information, which could lead to potential insights into new anti-bacterial agents. Transcriptome as marker for nutrition-related health: added value of time course analyses during challenge tests before and after energy restriction

Project description:Phenotypic flexibility is used as a measure for health and can be studied during nutritional challenge tests. Changes in gene expression are early markers and give insight into mechanisms. Energy restriction (ER) has a variety of beneficial health effects and can be used to investigate different health states to study postprandial changes during challenge tests. Objective: We aimed to determine the postprandial effects of a 20% ER diet on whole genome expression profiles of peripheral blood mononuclear cells (PBMCs). Materials and methods: 72 healthy, overweight men and women, aged 50-65, were subjected to an oral glucose tolerance test (OGTT) and a mixed meal test (MMT), before and after a 12 week intervention with either a 20% ER diet or a control diet. Total RNA from PBMCs was isolated at fasting, and at postprandially during the OGTT at 30, 60, and 120 min and during the MMT at 60, 120, 240, and 360 min. RNA of all time points was used to evaluate whole genome gene expression response using Affymetrix microarrays, resulting in a number of 1231 arrays. Results and conclusions: Upon 20% ER, gene sets involved in OXPHOS, cell adhesion, energy metabolism, immune system, cell cycle, and DNA replication were increased. Upon an OGTT, OXPHOS, cell adhesion, and DNA replication gene sets were decreased after ER. Also, some postprandial effects seem to happen in the control group, but at a later stage. We concluded that ER increased phenotypic flexibility by means on increased use of OXPHOS pathways, and that the response to an OGTT seemed faster upon ER than upon a control diet.

Experimental evidence of mosaic structure in strongly supercooled molecular liquids.

Project description:When a liquid is cooled to produce a glass its dynamics, dominated by the structural relaxation, become very slow, and at the glass-transition temperature Tg its characteristic relaxation time is about 100 s. At slightly elevated temperatures (~1.2 Tg) however, a second process known as the Johari-Goldstein relaxation, βJG, decouples from the structural one and remains much faster than it down to Tg. While it is known that the βJG-process is strongly coupled to the structural relaxation, its dedicated role in the glass-transition remains under debate. Here we use an experimental technique that permits us to investigate the spatial and temporal properties of the βJG relaxation, and give evidence that the molecules participating in it are highly mobile and spatially connected in a system-spanning, percolating cluster. This correlation of structural and dynamical properties provides strong experimental support for a picture, drawn from theoretical studies, of an intermittent mosaic structure in the deeply supercooled liquid phase.

Transcriptional analysis of DENV-elicited inflammation following experimental human DENV-1 challenge

Project description:The objective of this analysis was to determine the transcriptional signature associated with experimental DENV-1 infection in human volunteers. Nine flavivirus naive volunteers were challenged with an attenuated DENV-1 strain - 45AZ5 - and blood collected for RNA extraction and transcriptional analysis on days 0, 8, 10, 14, and 28 post challenge using PAXgene collection tubes. Total RNA was isolated from the collection tubes and subjected to RNAseq analysis to identify genes and gene sets that were differentially expressed across the infection time course.
