Project description:A time-course, bulk RNA-sequencing analysis of liver and kidney tissue from NIF mice was performed to identify the dynamics of key processes contributing to the pathogenesis. Transcriptomics profiling of the NIF mouse revealed a gradual transition from an initially reactive inflammatory response to a regenerative, pro-fibrotic inflammatory response suggesting new avenues for treatment strategies that focus on immunological targets. Despite the lack of metabolic stress induced liver phenotype, a large similarity between the NIF mouse and the immunological phase of human MASH was detected. The translational value was further confirmed through comparative analyses with MASH patients and additional animal models.

Time and compartment resolved proteome profiling of the extracellular niche in lung injury and repair

Project description:The extracellular niche is a key regulator of tissue morphogenesis and repair, however, its composition is currently not well characterized. Quantitative mass spectrometry resolved the dynamics of 8366 proteins from total tissue and bronchioalveolar lavage fluid in the consecutive phases of repair upon bleomycin induced lung injury. Joint analysis of proteome and transcriptome revealed posttranscriptional events during tissue remodeling. We developed a quantitative detergent solubility profiling method (QDSP), which enabled comprehensive characterization of the extracellular matrix and its interactions with secreted proteins, and showed the drastically altered association of morphogens, such as basement membrane netrins, to the insoluble matrix upon injury. We discovered several ECM proteins, including Emilin-2 and Collagen-XXVIII, as constituents of the provisional repair matrix. Our space and time resolved proteomics identified a host of tissue repair factor candidates with potential to promote the early events of progenitor cell mobilization or late events of repair pathways including the resolution of fibrosis.

Dynamic multi-omics and mechanistic modeling approach uncovers novel mechanisms of kidney fibrosis progression

Project description:Kidney fibrosis, characterized by excessive extracellular matrix (ECM) deposition, is a progressive disease that, despite affecting 10% of the population, lacks specific treatments and suitable biomarkers. Aimed at unraveling disease mechanisms and identifying potential therapeutic targets, this study presents a comprehensive, time-resolved multi-omics analysis of kidney fibrosis using an in vitro model system based on human kidney PDGFRβ+ mesenchymal cells. Using computational network modeling we integrated transcriptomics, proteomics, phosphoproteomics, and secretomics with imaging of the extracellular matrix (ECM). We quantified over 14,000 biomolecules across seven time points following TGF-β stimulation, revealing distinct temporal patterns in the expression and activity of known and potential novel renal fibrosis markers and modulators. The resulting time-resolved multi-omic network models allowed us to propose mechanisms related to fibrosis progression through early transcriptional reprogramming. Using siRNA knockdowns and phenotypic assays, we validated predictions and elucidated regulatory mechanisms underlying kidney fibrosis. Notably, we demonstrate that several early-activated transcription factors, including FLI1 and E2F1, act as negative regulators of collagen deposition and propose underlying molecular mechanisms. This work advances our understanding of the pathogenesis of kidney fibrosis and provides a valuable resource for the organ fibrosis research community.

Growing pains: natural stress response during growth of B. subtilis (high density time-resolved transcriptome analysis)

Project description:We have determined the time-resolved transcriptome of the model gram-positive organism B. subtilis during growth on rich medium. DNA microarrays were used to monitor gene transcription in 10-minute intervals at 40 consecutive timepoints. From the growth curve and a PCA analysis of all gene expression levels, we identified 4 distinct growth phases: a lag phase, an exponential growth phase, and very clearly separated early and late stationary growth phases For each time point, labeled cDNA was hybridized to a microarray slide together with labeled cDNA from the previous timepoint. In addition, the same DNA was used in a dye swap hybridization with the labeled cDNA from the subsequent timepoint. Lastly, labeled cDNA from each timepoint was hybridized with labeled cDNA from 30 mins later (e.g., 1 vs 4, 2 vs 5 etc.). The three slides resulted in six measurements per gene, since each slide contains two duplicate spots for all genes. Duplicate spots on the same array were analyzed separately, for a total of 118 Samples from the 56 hybridizations. Therefore, the same raw data file is associated with the '#1' and '#2' sample of a given comparison (eg. GSM495251 and GSM495252).

Time-resolved RNA atlas of early human T cell activation (miRNA)

Project description:MicroRNAs are central regulators of the T cell function. We explored RNA expression profiles over the initial 24 h of human CD4+ T cell activation. We found high similarity in time-resolved miRNA expression courses comparing independent activations and different donors. The detected miRNA expression patterns could be grouped into six classes only, each with a defined time course. MiR-155-5p known for its role in T cell immunity showed the most prevalent expression changes, quantified with an hourly increase of about 60 molecules/cell. As demonstrated for miRNA-155-5p, the analysis of time-resolved miRNA and mRNA expression data allowed to increase the validation rate of predicted miRNA targets to close to 90 %. Combining our time-resolved expression analysis with an absolute quantification of miRNA expression changes, gives new insights into miRNA regulatory networks and indicates the functional dominance of specific miRNAs within the early T cell activation.
