Project description:Hepatic organoids (HO） serve as optimal models simulating liver development, where elucidating the changes in transcriptome and proteome during their development is crucial for understanding the in vitro simulation of liver biological development. Given that HO are embedded in a matrix gel during their maturation stage, extracting metabolites while fully preserving the cellular state poses significant challenges. Through transcriptomics, it is possible to infer alterations in metabolic flux, offering an alternative perspective on metabolic transformation. In this study, we conducted transcriptomic and proteomic sequencing across four developmental stages of HO, analyzed differential genes and proteins, the correlation between transcriptome and proteome, the transcription-translation ratio, and changes in metabolic flux.

Multimodal Coregistration and Fusion between Spatial Metabol-omics and Biomedical Imaging

Project description:Spatial omics are increasingly "fused" with classical biomedical imaging modalities to complement them with spatially-resolved molecular profiling, enabling deeper understanding of the biochemical basis of health and diesease. Before the multimodal information can be fused, all contributing imaging data must be spatially aligned through a process called coregistration, which remains a challenge. Here we present a multimodal coregistration framework with great genericity and accuracy for spatial omics data. Specifically, an original dimension reduction algorithm "PseudoRep" is used to bridge cross-modal gaps: PseudoRep can generate a single-channel representation of the highly multiplexed molecular image from spatial omics and ensure that the resulting representation appears "pseudo-unimodal" to the image from the other modality. Then, a Deep Learning-based transformation algorithm "DeepReg" is adopted to accurately model nonlinear tissue deformations due to anatomical variations or sample manipulations. Our method demonstrated its versatility by coregistering mass spectrometry imaging-mediated spatial metabolomics data with diverse modalities (magnetic resonance imaging, brain atlas, microscopy, and spatial transcriptomics) and reduced 38\%\textemdash69\% of coregistration errors compared to existing methods. Notably, we open-source a toolbox to implement both the coregistration and its downstream tasks (co-expression analysis, anatomical annotation, and pansharpening), which is expected to greatly facilitate the democratization of multimodal fusion studies in the spatial omics community.

Comprehensive Benchmarking of CITE-seq versus DOGMA-seq Single Cell Multimodal Omics

Project description:The recently developed transcription, epitopes, and chromatin accessibility by sequencing (TEA-seq) and similar DOGMA-seq single-cell trimodal omics assays provide unprecedented opportunities for understanding cell biology, but independent optimization, benchmarking and evaluation are lacking. We explored the utility, pros and cons of DOGMA-seq compared to the bimodal cellular indexing of transcriptomes and epitopes by sequencing (CITE-seq) assay in activated and stimulated human peripheral blood T cells. We identified an optimal incubation time and concentration of digitonin (DIG) for cell permeabilization and found that single-cell trimodal omics measurements after DIG permeabilization were generally better than after an alternative “low-loss lysis” (LLL) permeabilization condition. Next, we found that DOGMA-seq with optimized DIG permeabilization and its ATAC library provides more information, even though its mRNA and cell surface protein antibody-derived tag (ADT) libraries have slightly inferior quality, compared to CITE-seq. Finally, we recognized the additional value of DOGMA-seq for studying lineage-specific T helper cells.
