ReDD: RNA editing detection by direct RNA sequencing and deep learning

Project description:Many previous studies, including the Next Generation Sequencing (NGS)-based ones, have shown the critical roles of RNA editing in biomedicine. Direct RNA sequencing emerges as another powerful technique to advance the understanding of RNA editing by new paradigms, especially in single-molecule and long-range characterization. The urgent gap is the accurate and robust identification of RNA editing at the single-molecule and single-nucleotide resolution from direct RNA sequencing. This is challenging due to the inherent nature of the context-dependence on the raw signals, which requires enormous training data with considerable diversity. Here we propose two coupled measures to address them: 1) an abductive deep learning strategy implemented as the software ReDD fully utilizes the widely accessible NGS-based RNA editing data as indirect labels of direct RNA sequencing to achieve the detection at the single-molecule level; 2) a cloud-based platform Argo-ReDD serves as a central database for assembling large and diverse data from the community to continuously train the abductive deep learning model, which also meets the community demand of a user-friendly way to perform RNA editing analyses, such as co-occurrence analysis, quantitative analysis and gene isoform-resolved analysis, based on the specific information from direct RNA sequencing.

Optimizing 5’UTRs for mRNA-delivered gene editing using deep learning

Project description:mRNA therapeutics are revolutionizing the pharmaceutical industry, but methods to optimize the primary sequence for increased expression are still lacking. Here, we design 5’UTRs for efficient mRNA translation using deep learning. We perform polysome profiling of fully or partially randomized 5'UTR libraries in three cell types and find that UTR performance is highly correlated across cell types. We train models on all our datasets and use them to guide the design of high-performing 5’UTRs using gradient descent and generative neural networks. We experimentally test designed 5’UTRs with mRNA encoding megaTALTM gene editing enzymes for two different gene targets and in two different cell lines. We find that the designed 5’UTRs support strong gene editing activity. Editing efficiency is correlated between cell types and gene targets, although the best performing UTR was specific to one cargo and cell type. Our results highlight the potential of model-based sequence design for mRNA therapeutics.

Learning cis-regulatory principles of ADAR-based RNA editing from CRISPR-mediated mutagenesis

Project description:Adenosine-to-inosine (A-to-I) RNA editing catalyzed by ADAR enzymes occurs in double-stranded RNAs. Despite a compelling need towards predictive understanding of natural and engineered editing events, how the RNA sequence and structure determine the editing efficiency and specificity (i.e., cis-regulation) is poorly understood. We apply a CRISPR/Cas9-mediated saturation mutagenesis approach to generate libraries of mutations near three natural editing substrates at their endogenous genomic loci. We use machine learning to integrate diverse RNA sequence and structure features to model editing levels measured by deep sequencing. We confirm known features and identify new features important for RNA editing. Training and testing XGBoost algorithm within the same substrate yield models that explain 68 to 86 percent of substrate-specific variation in editing levels. However, the models do not generalize across substrates, suggesting complex and context-dependent regulation patterns. Our integrative approach can be applied to larger scale experiments towards deciphering the RNA editing code.

Project description:RNA internal modifications play critical role in development of multicellular organisms and their response to environmental cues. Using nanopore direct RNA sequencing (DRS), we constructed a large in vitro epitranscriptome (IVET) resource from plant cDNA library labeled with m6A, m1A and m5C respectively. Furthermore, after transfer learning, the pre-trained model was used to detect additional RNA internal modification such as m1A, hm5C, m7G and Ψ modification. Finally, we illustrated a global view of epitranscriptome with m6A, m1A, m5C, m7G and Ψ modification in rice seedlings under normal and high salinity environment. In summary, we provided a strategy for creating IVET resource from cDNA library and developed a computational method that use IVET-based transfer learning termed TandemMod for profiling epitranscriptome landscape with co-occupancy of multiple types of RNA modification in plants responsive to environmental signal.

Fast and robust characterization of RNA targets of RNA-binding proteins by RNA-editing strategy coupled with machine learning in human embryonic stem cells

Project description:RNA-binding proteins (RBPs) paly critical roles in regulating the maintenance and differentiation of embryonic stem cells. A critical step in understanding the functions of RBPs is the identification of their bound RNA transcripts. Towards this aim, we developed an inducible strategy named as RNA-Editing-Based-RNA-seq (REB-seq) to capture the potential RNA targets bound by the RBPs-of-interest. Fused with the catalytic domain of ADAR or APOBEC1 that mediate the A to I (A to G) or C to U (C to T) editing, respectively, REB-seq identifies the bound RNAs by transcriptome profiling without the necessity of high-performance antibodies for the RBPs. Using REB-seq, we characterized the mRNAs bound by the m6A readers IGF2BP1, IGF2BP2, and IGF2BP3 in human embryonic stem cells. We also incorporated machine learning strategy to the analysis of REB-seq data to improve the accuracy of target RNA characterization. Furthermore, REB-seq identifies associated single nucleotide polymorphisms that may affect the RBP binding and imply the disease pathogenesis. Collectively, REB-seq coupled with machine learning can be applied to capture RNA transcripts bound by RBPs-of-interest easily and robustly.
