Project description:To identify genes and metabolic pathways involved in the heat-stress response, digital gene expression analysis was performed on the midgut of thermotolerant silkworm variety â932â and thermosensitive variety âHYâ after exposure to high temperature (932T and HYT). Deep sequencing yielded 6,211,484, 5,898,028, 5,870,395, and 6,088,303 reads for the 932, 932T, HY, and HYT samples, respectively. After filtering adaptor sequences and removing low-quality tags, 6,139,297, 5,828,615, 5,799,074, and 6,005,746 clean tags remained, respectively. The annotated genes associated with these tags numbered 4357, 4378, 4296, and 4658 for the 932, 932T, HY, and HYT samples, respectively. In HY-vs-932, 932-vs-932T, and HY-vs-HYT comparisons, 561, 316, and 281 differentially expressed genes were identified, which could be assigned to 179, 140, and 123 biological pathways, respectively. mRNA expression profiles of midgut from thermtolerant and thermsensitive varieties by deep sequencing

Project description:In Europe, ticks are the most important vectors of diseases threatening humans, livestock, wildlife and companion animals. Nevertheless, genomic sequence information and functional annotation of proteins of the most important European tick, Ixodes ricinus, is limited. Here we present the first analysis of the I. ricinus genome and of the transcriptome of the unfed I. ricinus midgut. We combined and integrated data from genome, transcriptome and proteome. The de novo assembly of 1 billion paired-end sequences identified 6,415 putative genes providing an unprecedented insight into the I. ricinus genome. Mapping of our midgut mRNA reads to the assembled contigs let us estimate to cover around two third of the unique genomic sequences. In addition, more than 10,000 transcripts from naïve midgut were annotated functionally and/or locally. By combining the alignment-based with a motif-search based annotation approach, we could double the number of annotations throughout all groups without shifting the dataset. Moreover, 1,175 proteins expressed in the naïve midgut were identified by mass spectrometry confirming the high completeness of our transcriptome database, and 608 were significantly annotated for function and/or localization. This multiple-omics study vastly extends the publicly available DNA, RNA and protein databases for I. ricinus and ticks in general.

Project description:Purpose: The goal of this study is to compare endothelial small RNA transcriptome to identify the target of OASL under basal or stimulated conditions by utilizing miRNA-seq. Methods: Endothelial miRNA profilies of siCTL or siOASL transfected HUVECs were generated by illumina sequencing method, in duplicate. After sequencing, the raw sequence reads are filtered based on quality. The adapter sequences are also trimmed off the raw sequence reads. rRNA removed reads are sequentially aligned to reference genome (GRCh38) and miRNA prediction is performed by miRDeep2. Results: We identified known miRNA in species (miRDeep2) in the HUVECs transfected with siCTL or siOASL. The expression profile of mature miRNA is used to analyze differentially expressed miRNA(DE miRNA). Conclusions: Our study represents the first analysis of endothelial miRNA profiles affected by OASL knockdown with biologic replicates.

Project description:Purpose: Next-generation sequencing (NGS) has revolutionized systems-based analysis of cellular pathways. The goals of this study are to compare transcriptome profiling (RNA-seq) of intestinal progenitor cells in Drosophila wild type and Sox21a mutant midgut. Methods: mRNA profiles of intestinal progenitor cells isolated from 7-day-old wild-type (WT) and Sox21a knockout (Sox21a−/−) Drosophila midgut were generated by deep sequencing using Illumina HiSeq 4000. Results: Each sequencing experiment generated an average 11.18 million raw reads, and 86% was successfully mapped for each experiment. 7608 transcripts were identified in the progenitor cells of WT and Sox21a−/− Drosophila midgut with TopHat workflow. 389 genes of the transcripts showed differential expression between the WT and Sox21a−/− progenitor cells, with a fold change ≥2.0 and p value <0.05. Hierarchical clustering of differentially expressed genes uncovered several as yet uncharacterized genes that may contribute to intestinal function.
