Research on Differences and Immune Infiltration-Related Macrophages Between Non-Small Cell Lung Cancer and Adjacent Tissues

Project description:Non-Small Cell Lung Cancer (NSCLC) is a highly lethal respiratory tumor with unclear molecular mechanisms. RNA-seq data from 34 early-stage samples and adjacent non-cancerous tissues identified 1088 differentially expressed genes using Deseq2. Mendelian randomization (MR) analysis of 26,153 genes and 63,053 LUSC patients, including 7,838,805 SNPs, identified 213 potential exposure factors. Five differentially expressed genes (GYPE, PODXL2, RNF182, SIRPG, WNT7A) were identified, with PODXL2 as a risk factor. GO and KEGG analyses highlighted the mTOR and Wnt signaling pathways. Immune infiltration analysis showed decreased Plasma cells, Tregs, and activated Dendritic cells, but increased Macrophages M1. External validation using TCGA and 11 GEO datasets confirmed SIRPG's role in LUSC. SIRPG is a significant exposure risk factor for LUSC, with Macrophages M1 and the mTOR signaling pathway playing crucial roles.

Spatially variant immune infiltration scoring in human cancer tissues

Project description:The Immunoscore is a method to quantify the immune cell infiltration within cancers to predict the disease prognosis. Previous immune profiling approaches relied on limited immune markers to establish patients’ tumor immunity. However, immune cells exhibit a higher-level complexity that is typically not obtained by the conventional immunohistochemistry methods. Herein, we present a spatially variant immune infiltration score, termed as SpatialVizScore, to quantify immune cells infiltration within lung tumor samples using multiplex protein imaging data. Imaging mass cytometry (IMC) was used to target 26 markers in tumors to identify stromal, immune, and cancer cell states within 26 human tissues from lung cancer patients. Unsupervised clustering methods dissected the spatial infiltration of cells in tissue using the high-dimensional analysis of 16 immune markers and other cancer and stroma enriched labels to profile alterations in the tumors’ immune infiltration patterns. Spatially resolved maps of distinct tumors determined the spatial proximity and neighborhoods of immune-cancer cell pairs. These SpatialVizScore maps provided a ranking of patients’ tumors consisting of immune inflamed, immune suppressed, and immune cold states, demonstrating the tumor’s immune continuum assigned to three distinct infiltration score ranges. Several inflammatory and suppressive immune markers were used to establish the cell-based scoring schemes at the single-cell and pixel-level, depicting the cellular spectra in diverse lung tissues. Thus, SpatialVizScore is an emerging quantitative method to deeply study tumor immunology in cancer tissues.

Next Generation Sequencing from Tumor Tissues And Tumor-adjacent Tissues of Renal Cell Carcinoma

Project description:Tumor-adjacent tissues are very important for tumor research. This study aimed to identify hub genes in tumor-adjacent tissues of mice transplanted with 786-o renal cell carcinoma cells. 786-o cells were implanted in nude mice raised to 1 month of age, and normal tissues, tumor tissues, and adjacent tissues were obtained for RNA sequencing. All tissues were sequenced for transcriptome genes. This was the first systematic exploration of the hub genes in the tumor-adjacent tissues of mice transplanted with 786-o renal cell carcinoma cells, which provides a genetic basis for further in-depth study on the underlying regulatory mechanism of renal cell carcinoma.

Samples of fresh frozen cancer tissues, together with normal adjacent tissues (3 cm away from the tumor), were obtained during surgical resection, and total RNA was extracted for microarray analysis. Two pairs of fresh frozen bladder cancer tissues and corresponding normal adjacent tissues were used in the microarray analysis.
