Project description:Biological mechanisms related to cancer development can leave distinct molecular fingerprints in tumours. By leveraging multi-omics and epidemiological information, we can unveil relationships between carcinogenesis processes that would otherwise remain hidden. Our integrative analysis of DNA methylome, transcriptome, and somatic mutation profiles of kidney tumours linked ageing, epithelial-mesenchymal transition (EMT), and xenobiotic metabolism to kidney carcinogenesis. Ageing process was represented by associations with cellular mitotic clocks such as epiTOC2, SBS1, telomere length, and PBRM1 and SETD2 mutations, which ticked faster as tumours progressed. We identified a relationship between BAP1 driver mutations and the epigenetic upregulation of EMT genes (IL20RB and WT1), correlating with increased tumour immune infiltration, advanced stage, and poorer patient survival. We also observed an interaction between epigenetic silencing of the xenobiotic metabolism gene GSTP1 and tobacco use, suggesting a link to genotoxic effects and impaired xenobiotic metabolism. Our pan-cancer analysis showed these relationships in other tumour types. Our study enhances the understanding of kidney carcinogenesis and its relation to risk factors and progression, with implications for other tumour types.

Project description:Pancreatic adenocarcinoma (PDAC) is an aggressive disease with an overall 5 year-survival rate of just 5%. A better understanding of both the carcinogenesis processes and the mechanisms of progression of PDAC disease is mandatory. For this, proteomics data from FFPE samples of 173 primary tumor, normal tissue, preneoplastic lesions (PanIN), or lymph node metastases were analyzed from a Systems Biology perspective. Protein expression data was analyzed using probabilistic graphical models, allowing functional characterization. Functional node activities were calculated as the mean of expression of those proteins related to the main function of each node. Comparisons between groups were done using linear mixed models.

Tracking prostate carcinogenesis over time through urine proteome profiling in an animal model: an exploratory approach

Project description:The urgent need for new tools for the early diagnosis of prostate cancer (PCa) has prompted us to investigate the proteomic profile of urine during the course of prostate carcinogenesis. Using an established animal model of prostate adenocarcinoma, we performed a comprehensive analysis of the proteomic profile of urine from healthy animals and animals with adenocarcinoma at two time points. At the second time point of prostate carcinogenesis, the incidence of pre-neoplastic and neoplastic lesions was 100%. GeLC-MS/MS and subsequent bioinformatic analysis revealed several proteins involved in prostate carcinogenesis. Increased levels of retinol-binding protein 4 and decreased levels of cadherin-2 appear to be characteristic of early stages of the disease, whereas increased levels of enolase-1 and T-kininogen 2 and decreased levels of isocitrate dehydrogenase 2 describe more advanced stages. With increasing age, urinary levels of clusterin and corticosteroid-binding globulin increase and neprilysin levels decrease, all of which appear to play a role in prostatic hyperplasia or carcinogenesis. The present exploratory analysis could be considered an important starting point for studies targeting specific human urinary proteins for the early detection of age-related maladaptive changes in the prostate that may lead to cancer.

Integrative genomic analysis of sporadic clear cell Renal Cell Carcinoma

Project description:Human clear cell renal cell carcinoma (ccRCC) is a common cancer of the kidney. We applied an integrated approach to identify important factors that influence carcinogenesis in ccRCC. 33 frozen ccRCC samples were subject to copy number analysis. The data was analyzed to identify factors affecting tumorigenesis. The samples were also stained for HIF-1alpha and HIF-2alpha expression. The tumors were subtyped based on HIF expression and investigated for differences in genetic aberrations.
