Project description:To assess how larvae of different ages vary in their responses to different settlement cues, we induced individual Amphimedon queenslandica larvae with one of three different settlement cues at 1.5, 3, 5, and 8 hours post emergence (hpe) from the adult sponge. The settlement cues were (1) the articulated coralline algae Amphiroa fragilissima, (2) the crustose coralline algae Mesophyllum sp., and (3) the filtered seawater (FSW) negative control. We used CEL-Seq2, an RNA-Sequencing approach (Hashimshony et al., 2016), to generate transcriptome data for a total of 144 individuals (larvae and settled post-larvae) at 2 hours post induction (hpi) to the different settlement cues.

Project description:The shellfish aquaculture industry provides a sustainable food source and jobs for a growing population. Oysters are the primary aquaculture species produced in the United States and account for a significant portion of seafood exports. Shellfish hatcheries have been experiencing frequent mass mortality events over the last couple of decades that occur approximately 10-14 days after oyster settlement. Settlement is a process that shellfish such as oysters undergo in which they transform from a free-swimming pelagic larvae to a sessile juvenile oyster. In order for this energy-intensive process to be successful, the oyster has to undergo behavioral and morphological changes. This is a vulnerable period in the oyster life cycle and conditions need to be such that they aren’t creating added stress. However, due to the oysters’ vulnerability, this is often a time when bacterial infections can occur, which when occurring with environmental conditions that are unfavorable, can prove to be fatal. In order to help oysters survive this process, scientists at the Taylor Shellfish Hatchery in Quilcene, WA has experimented with altering abiotic and biotic factors such as algal diet densities, pH, water flow rate, among others. At this hatchery, Pacific oysters are typically reared at 23˚C, however preliminary research results have suggested that oysters may have a higher survival rate when held at 29˚C during the settlement period. This pilot experiment attempts to identify differences in protein expression between oyster seed held at 23˚C and 29˚C during the settlement period using novel proteomic technology. Our proteomic results, paired with survival data, suggest that holding oyster seed at 29˚C during the settlement period results in higher survival rates.

Samples were taken 0.5h, 4h and 12h post induction isolate the genes controlling settlement and metamorphosis in this coral.

Project description:Marine pelagic larvae from throughout the animal kingdom use a hierarchy of environmental cues to identify a suitable benthic habitat on which to settle and metamorphose into the reproductive phase of the life cycle. The majority of larvae are induced to settle by biochemical cues and many species have long been known to preferentially settle in the dark. Combined, these data suggest that larval responses to light and biochemical cues may be linked, but this is yet to be explored at the molecular level. Here, we track vertical position of larvae of the sponge Amphimedon queenslandica to show that they descend to the benthos at twilight, by which time they are competent to respond to biochemical cues, consistent with them naturally settling in the dark. We then conduct larval settlement assays under three different light regimes (natural day-night, constant dark or constant light), and use transcriptomics on individual larvae to identify candidate molecular pathways underlying the different settlement responses that we observe. We find that constant light prevents larval settlement in response to biochemical cues, likely via actively repressing chemostransduction; this is consistent with the sustained upregulation of a photosensory cryptochrome and two putative inactivators of G-protein signalling in the constant light only. We hypothesise that photo- and chemosensory systems may be hierarchically integrated into ontogeny to regulate larval settlement via nitric oxide (NO) and cyclic guanosine monophosphate (cGMP) signalling in this sponge that belongs to one of the earliest branching of the extant animal lineages.

Project description:Candida albicans can form biofilm on the surface of indwelling medical devices. Biofilm formation is an importanat clinical problem because biofilm-grown cells have decreased susceptibility to antifungal agents. Microarray technology was used to identify changes in gene expression during biofilm development. Two biofilm substrates (denture and catheter) were used, with two C. albicans strains tested on each substrate. Three phases of biofilm development were studies: early (6 h), intermediate (12 h), and mature (48 h). Planktonic specimens were collected at the same time points. Comparison between biofilm and planktonic cell transcriptional profiles at each time point showed differential expression of approximately 3% of the genome in biofilm. Fewer than half of these genes were up-regulated in biofilm, compared to planktonic cells. Transcriptional profiles were also analyzed over the time course of biofilm development. Genes up-regulated during the early phase (6 h) primarily were involved in glycolytic and non-glycolytic carbohydrate assimilation, and amino acid metabolism. The largest number of differentially expressed genes were identified at the intermediate phase (12 h) of biofilm development where the largest increase in biofilm biomass occurs. Genes up-regulated at 12 h were involved in transcription, protein synthesis/translation, energy generation, cellular transport, and nucleotide metabolism. At mature phase (48 h), few genes were up-regulated compared to the 12 h time point. These data define phase-dependent changes in gene expression that occur during biofilm development and show how genes belong to different, but interconnected, functional categories regulate the morphology and phenotype of C. albicans biofilm Keywords: phase-dependent gene expression; comparative genomic hybridization; cell type comparison
