Project description:Our understanding of heterochromatin nanostructure and its capacity to mediate gene silencing in a living cell has been prevented by the diffraction limit of optical microscopy. Thus, here to overcome this technical hurdle, and directly measure the nucleosome arrangement that underpins this dense chromatin state, we coupled fluorescence lifetime imaging microscopy (FLIM) of Förster resonance energy transfer (FRET) between histones core to the nucleosome, with molecular editing of heterochromatin protein 1 alpha (HP1α). Intriguingly, this super- resolved readout of nanoscale chromatin structure, alongside fluorescence fluctuation spectroscopy (FFS) and FLIM-FRET analysis of HP1α protein-protein interaction, revealed nucleosome arrangement to be differentially regulated by HP1α oligomeric state. Specifically, we found HP1α monomers to impart a previously undescribed global nucleosome spacing throughout genome architecture that is mediated by trimethylation on lysine 9 of histone H3 (H3K9me3) and locally reduced upon HP1α dimerisation. Collectively, these results demonstrate HP1α to impart a dual action on chromatin that increases the dynamic range of nucleosome proximity. We anticipate that this finding will have important implications for our understanding of how live cell heterochromatin structure regulates genome function.

Project description:NOTCH/RBPJ/MAML ternary transcriptional complex binds to regulatory element and drives gene expression. The complex can function as monomer and dimer. How dimeric complexes regulate gene expression in human cancer is not well studied. Here, we integrate genomic data sets and analyze Notch dimeric complexes-regulated transcriptome and cis-regulatory elements. A subset of coding and non-coding RNA is Notch dimeric complexes-associated. Dimeric complexes recognition sequence enriched in functional dynamic Notch sites and majority of dimer recognition sequence located in (super-)enhancers. Using CRISPR-Cas9-mediated genome editing, we evaluated the function of one dimer-responsive element located in the promoter region of a noncoding RNA NDANR1 and 5' end 16kb away from HES5. Mutation of SPS in this element reduced expression of HES5 and NDANR1. This finding indicates that dimer-responsive elements can function as enhancer for HES5 and at the same time can function as promoter for noncoding RNA NDANR1. Our study reveals the pervasive role of Notch dimeric complexes in transcriptional regulation in human cancer genome.

Project description:The project aim was to generate experimental constraints for the in silico modeling of the dimeric structure of the PKD kinase domain. And identify conformational changes upon dimerization. For this we used the heterobifunctional zero length crosslinker EDC to identify salt bridges within the protein and between the molecules in the dimeric arrangement. We could observe a stabilization of the protein in particularly in the activation loop upon dimerization and successfully identified one abundant dimer specific crosslink that helped us to identify contact surfaces in the dimer interface.

Project description:Heterochromatin Protein 1α (HP1α, encoded by the CBX5 gene) is one of the most important HP1 family members and is a nonhistone chromosomal proteins involved in transcriptional silencing via heterochromatin formation and structural maintenance. Many studies have shown that the distribution of HP1α on polytene chromosomes is not restricted to the chromocenters or telomeres. HP1α binds to chromatin mainly through direct interactions with modified histones, especially trimethylated H3K9 (H3K9me3), through the Chromo domain, and by interactions with other proteins through the Chromo shadow domain. In cancerous lesions, HP1α is involved in the regulation of malignant behaviors, such as cell proliferation and cell cycle progression. To study the distribution of HP1α in the genome of intrahepatic cholangiocarcinoma cells, CUT & Tag was performed. We found that HP1α was significantly distributed in the promoter region of proliferation-related encoding genes. No peaks were detected in the normal control sample.

Healthy GRdim/dim mice with reduced dimerization propensity due to a point mutation (A465T) at the dimer interface of the GR DNA binding domain (DBD) (here GRD/D) have helped to define GR monomer and dimer functions of GR. Since GRD/D retains residual dimerization capacity, we generated the dimer-nullifying double mutant GRD+L/D+L mice, featuring an additional mutation (I634A) in the ligand binding domain (LBD) of GR. These mice are perinatally lethal, as are GRL/L mice, displaying improper lung and skin formation. We used embryonic fibroblasts, high and low doses of dexamethasone (Dex), nuclear translocation, RNAseq, dimerization assays and ligand binding assays (and Kd values), we suggest that the lethal phenotype is due to insufficient ligand binding. The data suggest cross talk between GR dimerization potential and ligand affinity. We conclude that a mutation as subtle as this I634A, at a position not directly involved in ligand interactions senso stricto, can thus still influence ligand binding and have a lethal outcome.

Project description:Neuroendocrine prostate cancer (NEPC) is a lethal subtype of prostate cancer (PCa) with hyperchromatic nuclei being a distinguishing histopathological feature. Here we show that, underlying this distinct nuclear structure, heterochromatin related genes are significantly enriched in NEPC. Among them, heterochromatin protein 1α (HP1α) expression is increased early in NE transdifferentiation and is consistently elevated in clinical NEPC samples. Functional studies showed that HP1α knockdown attenuates NEPC tumor growth by inhibiting proliferation and survival. Its ectopic expression significantly promotes NE transdifferentiation in adenocarcinoma cells subjected to androgen deprivation treatment. To identify mechanisms underlying the function of HP1α involved in NEPC cell proliferation and adenocarcinoma cell NE transdifferentiation, we analyzed gene expression profiles from stable NEPC cell lines with control or HP1α knockdown, and adenocarcinoma cell lines with control or HP1α overexpression, respectively.

Project description:Mutations in LRRK2 are a common cause of genetic Parkinson's disease (PD). LRRK2 is a multi-domain Roco protein, harbouring kinase and GTPase activity. In analogy with a bacterial homologue, LRRK2 was proposed to act as a GTPase activated by dimerization (GAD), while recent reports suggest LRRK2 to exist under a monomeric and dimeric form in vivo. It is however unknown how LRRK2 oligomerization is regulated. Here, we show that oligomerization of a homologous bacterial Roco protein depends on the nucleotide load. The protein is mainly dimeric in the nucleotide-free and GDP-bound states, while it forms monomers upon GTP binding, leading to a monomer-dimer cycle during GTP hydrolysis. An analogue of a PD-associated mutation stabilizes the dimer and decreases the GTPase activity. This work thus provides insights into the conformational cycle of Roco proteins and suggests a link between oligomerization and disease-associated mutations in LRRK2.

Project description:How G4C2 repeat expansions in C9orf72 cause frontotemporal dementia (FTD) and amyotrophic lateral sclerosis (ALS) is not understood. Here, we report the first mouse model to express poly(PR), a dipeptide repeat protein synthesized from expanded G4C2 repeats. Expression of GFP-(PR)50 throughout the mouse brain yielded progressive brain atrophy, neuron5 loss, loss of poly(PR)-positive cells and gliosis, culminating in motor and memory impairments. We found that poly(PR) bound DNA, localized to heterochromatin, and caused abnormal histone methylation, lamin invaginations, decreases in HP1α expression, and disruptions of HP1α liquid phases. These aberrations of histone methylation, lamins and HP1α, which regulate heterochromatin structure and gene expression, were accompanied by repetitive element10 expression and double-stranded RNA accumulation. Thus, we uncover new mechanisms by which poly(PR) contributes to c9FTD/ALS pathogenesis.

Project description:α-Synuclein is an intrinsically disordered protein known for its contributions to functions in neurons but mostly in its contributions to the development of Parkinson's disease via formation of self-associated forms, fibrils and Lewy bodies. Among the multiple targets it interacts with and gains a folded structure within the bound state, are homo-oligomers. Logically, the shortest homo-oligomer a protein can form is a dimer. However, until today the existence of the α-Synuclein dimer has been a subject of much debate. Using an array of measurements, we show that in vitro α-Synuclein exhibits primarily a monomer-dimer equilibrium within a concentration range of hundreds of nanomolars and up to a few micromolars. Furthermore, we performed hetero-isotopic cross-linking mass spectrometry experiments, from which we gained spatial information on the dimer that was then used in constructing restraints for discrete molecular dynamics simulations. This allowed us to retrieve integrative structure models of α-Synuclein dimer structural subpopulations, having different degrees of compactness and binding energies. Interestingly, one of dimers structures is compact, stable, abundant and exhibits partially-exposed β-sheet structures in the N-terminal and non-amyloid component segments. This compact dimer form is also the only one that exhibits interaction distances between hydroxyl groups of tyrosine 39 in the two subunits. We suggest that the high abundance compact dimer form serves as an important α-Synuclein dimeric species and propose different hypotheses as to its function, whether on pathway to aggregation or not
