Project description:In this study, we designed a space simulation study, named “4 Subjects 180-Day Controlled Ecological Life Support System (CELSS) Integration Experiment”, which took place in Shenzhen, China, from June to December 2016. In this experiment, four subjects (3 males and 1 female) lived for 180 days in an enclosed simulated cabin, and multiple-sampling-point DNA methylation data was collected to conduct the epigenic analysis. Peripheral whole blood cells were extracted from all 4 subjects on the 12 sampling points (Pre45, Pre15, R2, R30, R60, R75, R90, R105, R120, R150, R175 and Post30 mission day during the experiment).

Benchmarking of 4C-seq pipelines based on real and simulated data

Project description:With its capacity for high-resolution data output in one region of interest, chromosome conformation capture combined with high-throughput sequencing (4C-seq) is a state-of-the-art next-generation sequencing technique that provides epigenetic insights, and regularly advances current medical research. However, 4C-seq data is complex and prone to biases, and while specialized programs exist, an unbiased, extensive benchmarking is still lacking. Furthermore, neither substantial datasets with fully characterized ground truth, nor simulation programs for realistic 4C-seq data have been published. We conducted a benchmarking study on 54 4C-seq samples from 12 datasets, including original murine BMM, T-cell, and 416B data, and developed a novel 4C-seq simulation software to allow for more detailed comparisons of 4C-seq algorithms on 50 simulated datasets with 10 to 120 samples each.

The following developmental stages were defined for the experiment: Y – “youngest leaf” including the shoot tip = smallest fully enrolled leaf; E – “expanded leaf” = oldest leaf that had not reached full leaf thickness; M – “mature leaf” = 5th leaf below E = has reached full leaf expansion and full leaf thickness; O – “old leaf” = 5th leaf below E. Transcriptional profiling of UV-B response of Populus alba.

Project description:Microarray technology was used to assess transcriptome changes in poplar (Populus alba L.) under a realistic simulation of increased UV-B radiation. Plants were UV-Bbe (UV-B biologically effective radiation) supplemented with a dose of 6 kJ/m2/day for 12 hours per day and allowed to recover during the night. Poplar plants were UV-B treated using a refined controlled environment able to guarantee a realistic simulation of natural conditions, especially for light parameters such as presence of background UV-B radiation for control plants and balanced PAR/UV-A/UV-B ratio. A time course experiment was planned to look both at the rapid and delayed response of poplar to UVB; two time points after 3 h (T3h) and 30 h (6th hour of the third day of treatment, T30h) were considered. 4 independent biological replicates were analysed for each time point. Molecular profiling of Arabidopsis leaf growth in LD

Project description:Transcriptome changes during leaf growth and development were profiled. We extracted RNA from Arabidopsis leaf number six from plants growing in stable and controlled experimental conditions at four different growth stages both at the end-of-day (EOD) and end-of-night (EON). The experiment was performed in long-day conditions with optimal soil water content. Four growth stages were selected for analysis: stage 1, with maximum relative area and thickness expansion rates coinciding with leaf emergence; stage 2, maximum area and thickness absolute expansion rates; stage 3, decreasing leaf area and thickness expansion rates, and stage 4, end of leaf area and thickness expansions.
