Project description:Methods: RNA-seq libraries were prepared using the Illumina TruSeq RNA kit and the TrueSeq method was employed for mRNA enrichment. The libraries were quantified and samples were multiplexed in each lane of the flowcell. Cluster generation was performed and then sequenced on the Illumina HiSeq1000 system. Reads were mapped on the Human Genome Reference and normalized expression table was generated. Results: Among differentially expressed genes, 53 of them were up-regulated and 75 were down-regulated. Conclusions: Data demonstrate increased expression of genes associated with growth, development, and pro-survival in cardiac progenitors cultured under simulated microgravity compared with those cultured under standard gravity. RNA-sequencing analysis was performed to compare global gene expression profiles of cells at differentiation day 8 under simulated microgravity vs. standard gravity.

Project description:The mapping and functional analysis of quantitative traits in Brassica rapa can be greatly improved with the availability of physically positioned, gene-based genetic markers and accurate genome annotation. In this study, deep transcriptome RNA sequencing (RNA-Seq) of Brassica rapa was undertaken with two objectives: SNP detection and improved transcriptome annotation. We performed SNP detection on two varieties that are parents of a mapping population to aid in development of a marker system for this population and subsequent development of high-resolution genetic map. An improved Brassica rapa transcriptome was constructed to detect novel transcripts and to improve the current genome annotation. Each pool was sequenced on eight lanes (total 16 lanes) of an Illumina Genome Analyzer (GAIIx) as 100-bp paired end reads.

Project description:Purpose: The goal of this study was to compare gene expression in whole embryos to identify transcriptomic changes that result from maternal exposure to predation risk. Methods: Whole embryo mRNA profiles of 3 day post-fertilizationstickleback embrosof mothers exposed to simulated predation risk and control embryos were generated by RNA-sequencing of pooled embryos using Illumina Hiseq2000. The sequence reads that passed quality filters were aligned to the stickleback reference genome and analyzed at the gene level (EdgeR) and at the transcript level (Cufflinks/Cuffdiff). Subsets of embryos were also measured for embryo length and eye diameter, and data were analyzed with a general linear model (SPSS). Results: We mapped ~22 million sequence reads per sample to the stickleback reference genome (BROADS1, Ensembl database version 71.1, Feb 2006) and identified 17440 transcripts with the Tophat workflow. Differential expression analysis using both EdgeR and Cufflinks/Cuffdiff identified 455 transcripts were differentially expressed in embryos of mothers exposed to simulated predation risk as compared to control embryos, with an FDR <0.05 (Cuffdiff) or <0.10 (EdgeR). Gene ontology and pathway analysis (DAVID, IPA) of the differentially expressed gene list revealed enrichment of genes involved in growth, metabolism, neurogenesis, and epigenetics. Embryos of mothers exposed to predation risk had elevated expression of growth and metabolism genes and were also larger than control embryos, suggesting at least some of the genes differentially expressed in this study are involved in the transfer of maternal experience to offspring. Conclusions: Our results suggest that early stickleback embryos respond to maternal exposure to predation risk via changes in gene expression, and a general acceleration of the developmental program. Further study is needed to elucidate the myriad molecular interactions between genes that are differentially-regulated as a result of maternal exposure to predation risk and to understand their relationships to previously-observed maternal effects in this system. Project description:Similar to other droplet-based single cell assays, single nucleus ATAC-seq (snATAC-seq) data harbor multiplets that confound downstream analyses. Detecting multiplets in snATAC-seq data is particularly challenging due to data sparsity and limited dynamic range (0 reads: closed chromatin, 1: open on in one parental chromosome allele, 2: open on in both alleles chromosomes). Yet, these unique data features offer an opportunity to identify multiplets. ATAC-DoubletDetector (https://ucarlab.github.io/ATAC-DoubletDetector/) AMULET (Atac MULtiplet Estimation Tool) exploits these unique features to detect multiplets by studying enumerates the number of regions with >2 uniquely aligned reads across the genome to effectively detect multiplets - an effective alternative to methods based on artificially-generated multiplets. We evaluated the method by generating snATAC-seq data (e.g., state-of-the-art ArchR). For benchmarking we generated snATAC-seq data and generated data fromeasured the efficacy of AMULET inm in two primary human tissues: peripheral human blood mononuclear cells (PBMCs) and pancreatic islet samples. AMULET detects had high multiplets with an estimated precision (estimated via donor-based multiplexing) and high recall (estimated via simulated doublets) compared to alternatives 0.57 precision and achieves 0.85 recall. When and was the most effective when a certain read depth is achieved (a certain read depth per nucleus is achieved samples are sequenced deeply (e.g., median read count per nucleus >20K25K) reads per nucleus in PBMCs), ATAC-DoubletDetector captured 85% of simulated doublets (i.e., recall), significantly outperforming ArchR (24%). For lower read depth, ATAC-DoubletDetector and ArchR produced complementary results. Moreover, ATAC-DoubletDetector was equally effective in identifying homotypic multiplets (i.e., multiplets from the same cell type), which are missed by simulation-based methods. Cell-specific marker peaks enabled accurate (85%) tracing of cellular origins of snATAC-seq multiplets. Accordingly, more abundant cells within a tissue are more likely to form multiplets and the majority of multiplets are homotypic. ATAC-DoubletDetector is a fast and effective multiplet detection/annotation tool for improved single cell epigenomic data analyses across diverse biological systems and conditions.

Project description:The survival of probiotics could be strongly enhanced by delivery vehicles, but the mechanism was unknown. In this study, whole genome microarray technology was used to detect the gene expression profiles of probiotic Lactobacillus casei Zhang in the absence and presence of fermented milk in simulated gastrointestinal tract. The results showed the gene expression profiles were significantly different under these two different conditions. The change of the gene expression profile may be helpful to comprehend the role of delivery vehicles in enhancing the survival of probiotics. Twelve samples of bacterial cells in the absence and presence of fermented milk were collected at 3 h in simulated gastric juice, 4 h and 8 h in intestinal juice, 2 biological replicates were obtained in each time point. The average of the normalized expression values of the 2 biological replicates for each probe was regarded as the expression value of a predicted gene. To identify the expression pattern of each gene across different treatments, n-fold change ratios were calculated for every gene in pure L. casei Zhang versus L. casei Zhang in fermented milk.
