Project description:Apple is one of the most popular fruit crops world-wide and its skin color is an important quality consideration essential for commercial value. However, the strategy on genetic breeding for red skin apple and the genetic basis of skin color differentiation is very limited and still largely unknown. Here, we reported a bud sport mutant of Fuji apple with red skin color and enhanced anthocyanins accumulation. Quantitative SWATH-MS (sequential window acquisition of all theoretical spectra-mass spectrometry) proteomics investigations revealed proteome changes in the apple red skin bud mutation and a total of 411 differentially expressed proteins were identified in apple skin. The mutant showed significantly increased expression levels of photosynthesis-related proteins, stress-related proteins as well as anthocyanins biosynthesis pathway. On the other hand, substanial downregulation of mitogen-activated protein kinase 4 (MAPK4) and mevalonate kinase (MVK) were detected. We also hypothesize that a post-transcriptional regulation of the skin color formation occurs in the mutant through the advanced SWATH-MS analysis. Overall, our work provide important information on the application of proteomic methods for analysing proteomes changes in Fuji apple and highlights a clade of regulatory proteins potentially contributed to the fruit skin color formation.

Gene expression analysis comparing between dormant and released leaf bud from Japanese pear 'Kosui'

Project description:Dormancy of buds is a critical developmental process that allows plants to survive extreme seasonal variations in climate. Dormancy transition in leaf buds of Japanese pear leading cultivar M-bM-^@M-^XKosuiM-bM-^@M-^Y were investigated using 10 K cDNA microarray. Leaf buds collected on October (early endodormancy) and February (breaking stage) were used to monitor the changes in the transcriptome. Over 1000 genes were differentially expressed (p value < 0.05 and 2 fold change) when the early endodormant stage and breaking one were compared to each other. Functional classification revealed that the majority of genes were involved in response to abiotic/biotic stimulus and stress, signal transduction, and transcription. Among them, 76 and 22 genes were significantly (over 10 fold change) highly expressed in early endodormant stage and breaking stage, respectively, this result suggests that even in the endodormant stage, gene expression in the buds is high. Among them, several transcriptional factors were included. The quantitative real-time PCR analysis showed that at least three of their seasonal changes during endodormancy transition phases were similar to two DAM (dormancy-associated MADS box) genes isolated from Japanese pear, suggesting that they might be novel candidate genes associated to dormancy. The gene expression profiles between dormant and released leaf bud were compared.

Global epigenome analysis reveals the role of histone modifications in the chilling-regulated gene expressions in dormant apple flower buds

Project description:Bud dormancy – the repeated phase of rest that punctuates periods of growth in the life cycles of many perennial species. In temperate fruit trees, fulfillment of chilling requirement and subsequent heat requirement enable dormant buds to have uniform blooming in field. However, effects of environmental factors such as chilling underlying dormancy release and bud break has not been fully understood. Histone modification is an important epigenetic regulation system which plays an important role in gene expression in various developmental and adaptive processes. Taking advantage of next-generation sequencing, we generated epigenome and transcriptome profiling at different stages before chilling, after chilling and just before bud break in apple (Malus x domestica). We found H3K27me3 may play dominant role during chilling and the genes involved in lignin and lipid metabolic process showed histone modifications. Interestingly, the higher ratio of genes in chilling-associated network exhibited histone modifications, suggesting crucial epigenetic roles in regulating gene expressions in response to chilling during dormancy. Furthermore, H3K4me3 may play more important role during bud break and the genes related to cell wall modification/organization were strongly modified. Taken together, this study provides important insights into the chromatin-based gene regulation underlying chilling-mediated dormancy release and bud break in apple.
