Project description:Cotton (Gossypium hirsutum L.) is one of the most important cash crops worldwide. In semi-arid/arid regions, drought stress causes growth limitation and decrease of yield. Of all the organs of a plant, fine root is the central part consisting of the root system to contribute to plant water and nutrient taken up. However, the research on the molecular mechanism underlying fine root response to soil drought has not been well understood in cotton. To better characterize the proteomic changes of cotton fine roots under drought stress, 70±5% and 40±5% soil relative water content were designed as control (CK) and drought stress (DS) groups, respectively. Tandem mass tags (TMT) technology was used to determine the proteome profiles in fine roots. The proteomic differences between CK and DS were pairwise compared at 0, 30, and 45 days after drought stress (DAD). A total of 11,628 proteins were identified, of which 10,344 proteins contained quantitative information. According to the morphological, physiological, and biochemical characteristics, 30 and 45 DAD were selected as critical stages for further analysis. Results showed that 118 differentially expressed proteins (DEPs) were up-regulated and 105 down-regulated in DS 30 versus CK 30; 662 DEPs were up-regulated, and 611 were down-regulated in DS 45 versus CK 45. The DEP functions were determined for their classified pathways, mainly associated with carbohydrate metabolism, energy metabolism, fatty acid metabolism, amino acid metabolism, and secondary metabolite biosynthesis. DEPs related to phytohormone and stress/defense response were also identified. To verify the accuracy of the TMT results, 20 DEPs were randomly selected for parallel reaction monitoring (PRM) verification. And results showed that the quantitative results of TMT are consistent with those of PRM, which proved that the TMT results of this study are reliable. In this article we describe changes in the protein profiles occurring in response to drought stress in cotton fine roots. Proteomic analyses of plant responses to stressors could lead to the introduction of cotton cultivars with high resistance to drought stress. Such plants would be valuable for high yielding under drought as well as other unfavorable environmental conditions.

Project description:The cotyledons of etiolated seedlings from terrestrial flowering plants must emerge from the soil surface, while roots must penetrate the soil to ensure plant survival. We show here that the soil emergence related transcription factor PHYTOCHROME-INTERACTING FACTOR 3 (PIF3) regulates root penetration via transducing external signals perceived by the receptor kinase FERONIA (FER) in Arabidopsis thaliana. The loss of FER function in the fer-4 mutant resulted in a severe defect in root penetration into hard soil or medium. Single-cell RNA-seq profiling of roots revealed a distinct cell clustering pattern, especially for root cap cells, and revealed PIF3 as a putative FER-regulated transcription factor. Biochemical, imaging, and genetic experiments confirmed that PIF3 is required for root soil penetration. Moreover, FER interacted with and stabilized PIF3, which then modulated the expression of mechanosensitive ion channels and the sloughing of outer cells in the root cap. We propose a novel mechanism of soil penetration by plant roots.

Project description:Nitrogen (N), the primary limiting factor for plant growth and yield in agriculture, has a patchy distribution in soils due to fertilizer application or decomposing organic matter. Studies in solution culture over-simplify the complex soil environment where microbial competition and spatial and temporal heterogeneity challenge roots’ ability to acquire adequate amounts of nutrients required for plant growth. In this study, various ammonium treatments (as 15N) were applied to a discrete volume of soil containing tomato (Solanum lycopersicum) roots to simulate encounters with a localized enriched patch of soil. Transcriptome analysis was used to identify genes differentially expressed in roots 53 hrs after treatment. Results: The ammonium treatments resulted in significantly higher concentrations of both ammonium and nitrate in the patch soil. The plant roots and shoots exhibited increased levels of 15N over time, indicating a sustained response to the enriched environment. Root transcriptome analysis identified 585 genes differentially regulated 53 hrs after the treatments. Nitrogen metabolism and cell growth genes were induced by the high ammonium (65 ug NH4+-N g-1 soil), while stress response genes were repressed. The complex regulation of specific transporters following the ammonium pulse reflects a simultaneous and synergistic response to rapidly changing concentrations of both forms of inorganic N in the soil patch. Transcriptional analysis of the phosphate transporters demonstrates cross-talk between N and phosphate uptake pathways and suggests that roots increase phosphate uptake via the arbuscular mycorrhizal symbiosis in response to N. Conclusion: This work enhances our understanding of root function by providing a snapshot of the response of the tomato root transcriptome to a pulse of ammonium in a complex soil environment. This response includes an important role for the mycorrhizal symbiosis in the utilization of an N patch.

Project description:Transcriptome analysis of root development related genes in terrestrial and hydroponic ramie. Ramie seedlings were cultivated in soil, and in hydroponic with the shoot-cutting propagation method. The root samples from hydrophonic ramie were collected from the early stage (5-day-old seedling) and the late stage (30-day-old seedling) of acquatic roots induction. The roots of ramie seedling cultivated in soil were also collected for comparative analysis. Our study represents the detailed analysis of ramie root transcriptomes with biologic replicates.

Project description:Aluminum (Al) toxicity in plants is one of the primary constraints in crop production. Al³⁺, the most toxic form of Al, is released into soil under acidic conditions and causes extensive damage to plants, especially in the roots. In rice, Al tolerance requires the ASR5 gene, but the molecular function of ASR5 has remained unknown. This data establish a comparative study of miRNAome profiles in ASR5 knockdown rice plants (ssp. Japonica cv. Nipponbare) under Al stress conditions.
