Twenty hybridizations were performed to compare untreated bark of resistant and susceptible trees.RNA isolated from each of the 20 individual untreated resistant trees was compared directly against the 20 individual untreated susceptble trees using two hybridizations with a dye flip for each tree pair.

Parent-offspring pairs of Interior spruce planted as a part of Tree Breeding and Improvement Program of the Forest Genetics Section, British Columbia Ministry of Forests and Range, Prince George, BC, Canada (http://www.for.gov.bc.ca/hre/forgen/interior/spruce.htm#1) were used. A total of 30 trees, comprising 15 parent-offpsring pairs were sampled. These include15 offsprings and 15 maternal parents (grafts), which were planted within ~ 1Km range west (122º 42’ 43’’W, 53º 45’41’’N) of the offsprings, hence grown in a relatively similar environment. The bark and the attached phloem were separated from inner layers in the mid-morning hours of June 25, 2008, flash-frozen in liquid nitrogen, and transferred into separate containers. A chain design was decided for gene expression profiling (a total of 45 slides) using the Treenomix third generation cDNA microarray platform (GEO accession #: GPL5423). Array350 kit (Genisphere, Hatfield, USA) was chosen for the microarray hybridizations. The slides were scanned with a ProScanArray scanner (PerkinElmer, Downers Grove, IL, USA), and the scanned TIF images were processed by ImaGene software (BioDiscovery, Inc., El Segundo, CA, USA) to quantify spot signals. Normalization was done between arrays using variance stabilizing (VSN) method for ratio based analysis of the expression data.

Project description:Diversification of defense-related compounds is a plant defense mechanism against the diverse array of natural enemies in the course of evolution, and is known to involve various sources of tissue. Here a large-scale survey of gene expression is conducted from three different sources of tissue; needles, phloem with the attached bark, and xylem, with an emphasis on the expression of the secondary metabolites of the core phenylpropanoid pathway and derivative pathways, taken together as phenolic defense-related compounds. Five species of spruce; P. abies, P. glauca, P. jezoensis, P. mariana, and P. omorika, spanning much of their known phylogeny, are chosen for cross-species microarray hybridizations. The objectives are: first) to explore the tissue-related differences in the expression of phenolic genes and their coherent role in tree defense; second) to describe the diversification trends in the expression of phenolic gene families with respect to their position in the pathway; and third) to infer the mode of evolution underlying the expression of the selected genes.

Project description:The nature of selection responsible for the maintenance of the economically and ecologically important Picea glauca × Picea engelmannii hybrid zone was investigated. Genomic, phenotypic and climatic data were used to test assumptions of hybrid zone maintenance and to model future scenarios under climate change. Genome-wide estimates of admixture based on a panel of 86 candidate gene single nucleotide polymorphisms were combined with long-term quantitative data on growth and survival (over 20 yr), as well as one-time assessments of bud burst and bud set phenology, and cold hardiness traits. A total of 15,498 individuals were phenotyped for growth and survival. Our results suggest that the P. glauca × P. engelmannii hybrid zone is maintained by local adaptation to growing season length and snowpack (exogenous selection). Hybrids appeared to be fitter than pure species in intermediate environments, which fits expectations of the bounded hybrid superiority model of hybrid zone maintenance. Adaptive introgression from parental species has probably contributed to increased hybrid fitness in intermediate habitats. While P. engelmannii ancestry is higher than P. glauca ancestry in hybrid populations, on average, selective breeding in managed hybrid populations is shifting genomic composition towards P. glauca, potentially pre-adapting managed populations to warmer climates.
