Project description:Petroleum hydrocarbons are recalcitrant contaminants, which has caused most serious environmental problems. Acinetobacter calcoaceticus Aca13 was isolated from petroleum polluted soil for petroleum biodegradation. Hexadecane and naphthalene were used to incubate with Acinetobacter calcoaceticus Aca13. After incubation, the whole transcriptome was obtained from treated groups and control groups, and then used for RNA sequence and analysis. Obtained data in this project will help us understand the biodegradation mechanism of hexadecane and naphthalene, and will be helpful for the bioremediation of petroleum hydrocarbons.
Project description:The thermophilic anaerobe Clostridium thermocellum is a candidate consolidated bioprocessing biocatalyst for the conversion of lignocellulosic biomass into ethanol. The microorganism expresses enzymes for both cellulose solubilization and fermentation to produce lignocellulosic ethanol making it a good candidate for industrial biofuel production. Intolerance to stresses routinely encountered during industrial fermentations may hinder the commercial development of this organism. A recently published study by Yang et al., (2012) characterized the physiological and regulatory response of C. thermocellum to ethanol supplementation. Significant changes in nitrogen metabolism and an accumulation of carbon sources were identified, revealing potential targets for metabolic engineering. In the current study, the response of C. thermocellum to heat and furfural shock were compared with the known effects of ethanol shock. Improved tolerance to these stresses are desirable traits for C. thermocellum and further understanding of the effects that these particular stresses have on the organism are the focus of this work. A forty one array study using total RNA recovered from wild-type cultures of Clostridium thermocellum at different time points of 10, 30, 60, and 120 min post-treatment with 3.95 g.L-1 ethanol, 4 g.L-1 furfural or 68°C treatment compred to that of control without treatment. At least two biological replicates were performed for each treatment and control condition.
Project description:Total RNAs were isolated from the thermophilic archaeon Sulfolobus acidocaldarius MW001 and subjected to Illumina sequencing. A differential gene expression analysis was performed to identify ncRNA in biofilm- associated cells and planktonically grown cells. Additionally, the small RNA subpopulation of the transcriptome was subjected to RNaseR digestion prior to Illumina sequencing. An abundant double-stranded RNA was identified.

Project description:In this study the transcriptomes of Acinetobacter baumannii strains ATCC 17978 and 17978hm were compared. Strain 17978hm is a hns knockout derivative of strain ATCC 17978. Strain 17978hm displays a hyper-motile phenotype on semi-solid Mueller-Hinton (MH) media (0.25% agar). ATCC 17978 and 17978hm from an 37C overnight culture were transferred to the centre of the semi-solid MH plate and incubated at 37C for 8 hours. Only 17978hm cells displayed a motile phenotype and covered the complete surface of the plate. These motile 17978hm cells and the non-motile wild-type ATCC 17978 cells were harvested and RNA was isolated. The comparative transcriptome analysis was performed using the FairPlay labeling kit and a custom made Agilent MicroArray with probes designed to coding regions of the ATCC 17978 genome. The data was analyzed using Agilent GeneSpring GX9 and the significance analysis of microarray MS Excel add-on.
