Project description:Expression profiles of MicroRNA and SiRNA of Arabidopsis thaliana Col-0 and transgenic plants with constitutive expression of the chimeric receptors NRG1 grown at different temperature To reveal the underlying molecular mechanism of de-cosuppression with memory by high temperature in Arabidopsis, we performed the expression profiles of microRNA and SiRNA in transgenic plants with constitutive expression of the chimeric receptors NRG1 and wide type Col-0 grown at different temperature using the Custom LC Sciences Arabidopsis microRNA and SiRNA array. Keywords: high temperature, de-cosuppression, MicroRNA, SiRNA Total RNA was prepared from wild type and NRG1 plants grown at 22ºC and 30ºC for 4 weeks with TRIzol reagent according to the manufacturer’s protocol (Invitrogen). Small RNAs (<300nt) were isolated using a YM-100 Microcon centrifugal filter (Millipore), and 3’-extended with a poly(A) tail for later fluorescent dye staining. Two different tags were used for the two RNA samples labeled with Cy3 or Cy5 fluorescent dyes in dual-sample experiments. Also dye-swap experiments were carried out to control for labeling bias. Hybridization was performed overnight on a µParafloTM microfluidic chip. Each miRNA and siRNA had 6 and 3 repeat prints, respectively. Six replicate arrays were performed with six independent pairs of RNA samples. After hybridization, array images were obtained using an Axon GenePix 4000B laser scanner and digitized using the Array-Pro image software (Media Cybernetics). The data were corrected by subtracting the background and normalized using the LOWESS (locally weighted regression) method. All data calculations were performed by LC Science (Houston, TX).

Cold acclimation process under limited light conditions in Arabidopsis thaliana

Project description:Plants in temperate regions have evolved mechanisms to survive sudden temperature drops. Previous reports have indicated that the cold acclimation mechanism is light-dependent and does not fully operate under a low light intensity. In these studies, plants were grown under a long-day photoperiod and were more sensitive to freezing stress. However, winter annuals like Arabidopsis thaliana Col-0 germinate in the fall, overwinter as rosettes, and therefore must acclimate under short photoperiods and low irradiance. The role of light intensity was analysed in plants grown under a short-day photoperiod at the growth stage 1.14. Plants were acclimated at 4 °C for seven days under 100 and 20 μmol m-2s-1 PPFD for control and limited-light conditions, respectively. All cold acclimated plants accumulated molecular markers reportedly associated with acquired freezing tolerance, including proline, sucrose, CBFs, and COR gene protein products dehydrins and low-temperature-responsive proteins LTIs. Observed changes indicated that low PPFD did not inhibit the cold acclimation process, and the freezing stress experiment confirmed similar survival rates. The molecular analysis found distinct PPFD-specific adaptation mechanisms that were manifested in contrasting content of anthocyanins, cytokinin conjugates, abundances of proteins forming photosystems, and enzymes of protein, energy, and ROS metabolism pathways. Finally, this study led to the identification of putative proteins and metabolite markers correlating with susceptibility to freezing stress of non-acclimated plants grown under low PPFD. Our data show that Arabidopsis plants grown under short-day photoperiod can be fully cold-acclimated under limited light conditions, employing standard and PPFD-specific pathways.

Untargeted primary metabolite profiling in Arabidopsis thaliana

Project description:The goal of this project is to compare the primary metabolite profile in different tissue types of the model plant Arabidopsis thaliana. Specifically, plants were grown hydroponically under the long-day (16hr light/day) condition at 21C. Tissue samples, including leaves, inflorescences, and roots were harvest 4 1/2 weeks post sowing. Untargeted primary metabolites profiling was carried out using GCTOF.

A high temperature RNA-seq dataset for studies of gene expression variation in the MAGIC line resource of Arabidopsis thaliana

Project description:To understand expression phenotypes in Arabidopsis thaliana at high temperature, a set of the Multiparent Advanced Generation Inter-Cross (MAGIC) recombinant inbred lines were grown under long day conditions (16 hours light: 8 hours dark) at 20˚C and then shifted to 30˚C for 48 hours. RNA was collected at the 4th true leaf stage, and RNA-seq data was generated using the Illumina method. The MAGIC lines included are largely a subset of lines for which comparable RNA-seq data was collected at a constant 20˚C (allowing the same genotypes to be compared at 20˚C and after the high temperature shift at approximately the same developmental stage and under otherwise the same growth conditions). The read data for the analogous low temperature study can be found under GEO submission GSE94107.
