Project description:ChIP-chip was used to compare DSB factor localization in wild-type and checkpoint mutant strains under S phase checkpoint inducing and uninducing conditions. We analyzed the DNA binding of factors associated with meiotic DNA replication and DSB formation by chromatin immunoprecipitation (ChIP), including; the replicative helicase Mcm2-7 and the meiotic DSB factors Mer2, Rec114 and Mre11. Immunoprecipitated and input DNA samples were differentially labeled and cohybridized to a single microarray. We have included 2-3 biological replicates of each experiment, including one dye swap experiment.

Project description:The loading and activation of the replicative helicase MCM2-7 are key events during the G1-S phase transition.In budding yeast, the origin recognition complex (ORC) binds to the conserved DNA elements A and B1 of the autonomously replicating sequence (ARS).This is followed by the consecutive loading of two MCM2-7 hetero-hexamers into a MCM2-7 double-hexamer(DH).In S-phase the MCM2-7DH is activated, resulting in two Cdc45-MCM-GINS(CMG) helicases that bidirectionally unwind DNA ahead of the replication fork.Here,we show that MCM2-7 helicase loading across the B1 element displaces ORC fromo rigins.This allows ORC binding and helicase loading at lower affinity binding sites and origins throughout the genome.Furthermore, we mapped the sites of initial DNA unwinding genome-wide and show that these sites appear near the N-terminal domains of the MCM2-7 double-hexamer in proximity of the B1 element.Finally, employing a chemical-biology approach, we establish that during helicase activation the Mcm2/5 interface acts as the DNA exit gate for single-stranded-DNA extrusion.Our work identifies that helicase loading follows a distributive mechanism, allowing for equal MCM2-7 loading across the genome and surprisingly finds that DNA unwinding initiates from the helicase N-terminal interface in proximity to the ARS B1 element.

Project description:Mcm2, a subunit of the Mcm2-7 helicase best known for its role in DNA replication, contains a histone binding motif that facilitates the transfer of parental histone following DNA replication. Here we show that Mcm2 is important for the differentiation of mouse embryonic stem (ES) cells. Mcm2-2A mutation defective in histone binding impairs differentiation and programmatic changes in gene expression and histone modifications during differentiation. Mcm2 localizes at the transcription starting sites and the binding of Mcm2 at gene promoters is disrupted in both Mcm2-2A ES cells and neuro-precursor cells (NPCs). Reduced Mcm2 binding in Mcm2-2A ES cells correlates with decreased chromatin accessibility at bivalent chromatin domains containing repressive H3K27me3 and active H3K4me3 modifications in NPCs. Together, our studies reveal a novel function of Mcm2 in ES differentiation, likely through manipulating chromatin landscape at bivalent chromatin domains.

Project description:During routine genome duplication, many potential replication origins remain inactive, or dormant. Such origin dormancy is achieved, in part, by an interaction with the metabolic sensor SIRT1 deacetylase. We report here that dormant origins are a group of consistent, pre-determined genomic sequences that can be distinguished from baseline (i.e. ordinarily active) origins by their preferential association with MCM2, a component of the replicative helicase, phosphorylated on serine 108 (pS108-MCM2). pS108-MCM2 is a substrate of the ATR kinase, which is recruited to chromatin via an interaction with hyperacetylated TOPBP1 in cells undergoing replication stress or in cells devoid of SIRT1 deacetylase activity. In turn, S108-MCM2 phosphorylation enhances a second, DDK-dependent, S139-MCM2 phosphorylation, which triggers initiation of DNA replication at dormant origins. These observations suggest that replication origin dormancy and activation are regulated by distinct post-translational modifications on the MCM helicase that reflect a balance between SIRT1 activity and ATR signaling.

Project description:Lung cancer is the leading cause of cancer-related mortality. The two main lung cancer types are small cell lung cancer (SCLC) and non-SCLC (NSCLC), where NSCLC comprises about 80-85% of all lung cancer. Despite the introduction of improved treatments, the overall survival rate of lung cancer patients remains low. Further elucidation of the regulatory network perturbations between cancer-related genes and proteins is one promising route to alter this mortality trend. The deregulation of the DNA replication, cell cycle, proliferation and migration are the common factors that are involved in cancer development and progression, and therefore logical targets for analysis. Minichromosome maintenance 2(MCM2) is a DNA replication licensing factor, which belongs to the heterohexameric MCM2-7 complex. MCM2 has been proposed as an excellent proliferation marker in many types of cancer. Our study will establish a global functional distribution of identified proteins in silenced-MCM2 in H1299 NSCLC by the means of iTRAQ. Understanding the molecular basis of MCM2 in lung cancer cells enables us to discover alternative target for lung cancer therapy.

Project description:Mini-chromosome maintenance (MCM) proteins are loaded to chromatin during G1-phase and define potential locations of DNA replication initiation. MCM protein deficiency results in genome instability and high rates of cancer in mouse models. Here we develop a method of nascent strand capture and release and show that MCM2 deficiency reduces DNA replication initiation in gene rich regions of the genome. DNA structural properties are shown to correlate with sequence motifs associated with replication origins and with locations that are preferentially affected by MCM2 deficiency. Reduced nascent strand density correlates with sites of recurrent focal CNVs in tumors arising in MCM2-deficient mice, consistent with a direct relationship between sites of reduced DNA replication initiation and genetic damage. Between 10 and 90% of human tumors, depending on type, carry heterozygous loss or mutation of one or more Mcm2-7 genes which is expected to compromise DNA replication origin licensing and result in elevated rates of genome damage at a subset of gene rich locations. Project description:DNA replication stress drives genomic instability, thus contributing to the rapid evolution of tumours. Sustained E2F-dependent transcription, which is actively maintained in a checkpoint-dependent manner, is required for replication stress tolerance and is a key mechanism preventing the generation of DNA damage under these conditions. However, the activation and regulation of the E2F response remains poorly understood. Here, we establish a role for SETD2-dependent H3K36 trimethylation in facilitating E2F target gene expression in S-phase and promoting efficient DNA replication under both normal and replication stress conditions in human cells. Loss of SETD2 results in reduced E2F1-binding to its target genes, causing expression defects in almost all E2F transcripts, including CDT1, CDC6, and MCM2-7. Further, we find that E2F target gene expression following hydroxyurea-induced replication fork stalling requires ATR-dependent H3K36 trimethylation. Accordingly, SETD2 loss results in reduced replication fork progression and increased levels of replication stress-induced DNA damage, indicative of reduced replication stress tolerance. Together, these findings establish a central role for SETD2-dependent H3K36me3 in the replication stress checkpoint, thereby ensuring genomic integrity.
