Project description:We used the previously designed oligonucleotide microarrays (BM-CM-<rgmann et al., 2007, Environmental Microbiology, 9: 2742-2755) to detect the mRNA transcripts of R. pomeroyi DSS-3 when the cells were cultured under steady-state conditions limited with ammonium (NH4Cl, 0.26 mM) but with an excess of D-ribose-5-phosphate (C5H9Na2O8P*2H2O, 0.5 mM), methylphosphonic acid (CH5PO3, 0.5 mM), or potassium phosphate (KH2PO4, 0.5 mM), or during ammonium excess (NH4Cl, 2.8 mM) but were limited with potassium phosphate (KH2PO4, 9.2 M-NM-<M). A total of 13 microarray hybridizations were performed: three biological replicates each from ribose phosphate, methylphosphonate, or potassium phosphate excess growth regimes, three biological replicates from potassium phosphate limited growth regime, and one technical replicate for the potassium phosphate excess growth regime. Data for the technical replicates were averaged and combined, resulted in a total of 12 samples.

Project description:The ubiquitous heterotrophic marine bacterium, Rugeria pomeroyi, was experimentally cultured under both environmentally realistic carbon conditions and with a tracer-level addition of 13C-labeled leucine. Bacterial protein biosynthesis was tracked through exponential and stationary growth phases. This combination of methods allowed for observation of real-time bacterial protein production of an environmentally relevant marine bacterium under low-carbon conditions to understand metabolic priorities during different growth phases.

Project description:Dimethylsufoniopropionate (DMSP) is an important and abundant organic sulfur compound and an important substrate for marine bacterioplankton. The Roseobacter clade of marine alpha-proteobacteria, including Silicibacter pomeroyi strain DSS3, are known to be a key phylogenetic group involved in DMSP degradaton. The fate of DMSP has important implications for the global sulfur cycle, but the genes involved in this process and their regulation are largely unknown. S. pomeroyi is capable of performing two major pathways of DMSP degradation, making it an interesting model organism. Based on the full genome sequence of this strain we designed an oligonucleotide-based microarray for the detection of transcripts of nearly all genes. The array was used to study the transcriptional response of S. pomeroyi cultures to additions of DMSP or Acetate in a time series experiment. We identified a number of DMSP-upregulated genes that could be assigned to potential roles in the metabolization of DMSP. DMSP also affected the transcription of other groups of genes, including genes for transport and metabolization of peptides, amino-acids and polyamines. High DMSP concentrations may be a chemical signal indicating phytoplankton abundance and elicit a regulatory response aimed at making maximum use of the available nutrients under these conditions. Probes for all identified potential genes were designed by Combimatrix using proprietary software. A total of 4161 genes out of the 4348 identified potential genes on the S. pomeroyi genome are represented on the array. When possible, two probes per gene were designed.

Project description:Agrobacterium-mediated transformation is an important research tool and a practical tool for an improvement of cassava cultivar. The induction of friable embryogenic callus (FEC) is considered as a one of key step in cassava transformation. In this article, we optimized a media composition for improving the frequency of FEC induction and investigated about the physiological mechanism of FEC induction under optimized media condition using the transcriptome analysis. These results showed that changing to 10-folds lower media in comparison to MS media on nitrogen, potassium and phosphate contents and the use of excess vitamin B1 (changing from 0.1 mg/L to 10 mg/L) in addition to use of picrolam were necessary for leading to the effective induction to FEC and delaying the growth of non-FEC. An increase of transcripts concerning lipid metabolism, cell membrane and cell cuticle and a decrease of transcripts related to cell-wall modification process under long-term subculture were observed by microarray analysis, expecting that the nitrogen, potassium and phosphate limited condition and use of excess vitamin B1 provide the suitable condition for FEC induction through inhibition of excess cell proliferation and maintenance of fine FEC through formation of protective barriers in cell membranes. Our results will benefit as a one of significant techniques for cassava transformation, providing the more convenience transformation process using cassava genotypes and landrace adapted to the various field environments
