Progressive heterogeneity of cancer-initiating cells revealed by quantitative clonal analysis

Project description:Different cellular compartments within a tissue present distinct cancer-initiating capacity. Current approach to dissect cellular heterogeneity in cancer-initiating capacity requires a well-understood tissue lineage hierarchy and highly-specific promoters, which are lacking for most tissues. Here, utilizing a genetic tool called Mosaic Analysis with Double Markers (MADM), we induced scattered GFP-labeled single mutant cells in a broad category of cell types and quantitatively traced their expansion at clonal level, to pinpoint cells susceptible for cancer initiation within under-defined tissues. We dissected the heterogeneous cancer-initiating capacity of fallopian tube Pax8+ cells, which are thought to be the origin for high-grade serous ovarian cancer. We revealed that only a rare primitive subset enriched in the fimbriae can fuel ovarian cancer initiation, and oncogenic mutations exaggerate their intrinsic potential and bias their differentiation for further progression. Collectively, we demonstrated a scheme to dissect cellular heterogeneity in cancer-initiating capacity in tissues lacking established lineage hierarchy.

Accurate long-read transcript discovery and quantification at single-cell resolution with Isosceles [scRNA-seq]

Project description:Accurate detection and quantification of mRNA isoforms from nanopore long-read sequencing remains challenged by technical noise, particularly in single cells. To address this, we introduce Isosceles, a computational toolkit that outperforms other methods in isoform detection sensitivity and quantification accuracy across single-cell, pseudo-bulk and bulk resolution levels, as demonstrated using synthetic and biologically-derived datasets. Isosceles improves the fidelity of single-cell transcriptome quantification at the isoform-level, and enables flexible downstream analysis. As a case study, we apply Isosceles, uncovering coordinated splicing within and between neuronal differentiation lineages. Isosceles is suitable to be applied in diverse biological systems, facilitating studies of cellular heterogeneity across biomedical research applications.

RNA-seq analysis of transcriptomic changes in control (shLuc) and GEM knockdown (shGem) bone marrow LSK cells

Project description:Cancers develop from the accumulation of somatic mutations, yet it remains unclear how oncogenic lesions cooperate to drive cancer progression. Using a mouse model harboring NRasG12D and EZH2 mutations that recapitulates leukemic progression, we employed single-cell RNA sequencing to map cellular composition and gene expression alterations in healthy or diseased bone marrows during leukemogenesis. At cellular level, NRasG12D induces myeloid-biased differentiation and EZH2-deficiency impairs myeloid cell maturation, whereas they cooperate to promote myeloid expansion with dysregulated transcriptional programs. At gene level, NRasG12D and EZH2-deficiency independently and synergistically control gene expression in single cells. We integrated results from histopathology, leukemia repopulation, and leukemia-initiating cell assays to validate transcriptome-based cellular profiles. We used this resource to relate developmental hierarchies to leukemia phenotypes, evaluated oncogenic cooperation at single-cell and single-gene levels, and identified GEM as a new regulator of leukemia-initiating cells. Our studies establish an integrative approach to deconvolute cancer evolution in vivo.
