Project description:We studied early events of flower formation with a temporal resolution by employing a floral induction system to drive synchronised flower development from inflorescence meristem-like tissue (Wellmer et al. (2006)). We generated a developmental time series including vegetative leaf tissue, young developing flowers at zero (t0) and two days after induction of flower development (t2), and fully expanded inflorescences. We analysed histone mark dynamics at those time points and the transcriptomics data presented here served to compare histone mark dynamics to transcriptome dynamics.

Project description:This experiment describes gene expression during early Arabidopsis flower development. We used a 35S:AP1-GR ap1 cal line to induce synchronized flower development by specifically activating the AP1-GR fusion protein in ap1 cal inflorescence-like meristems through dexamethasone treatment. Tissue samples were collected immediately after the treatment, as well as at one-day intervals for the following five days. The expression profiles of the individual samples were then analyzed by gene expression profiling using whole-genome microarrays (Operon). Keywords: time course

Although we found very similar numbers of H3K27me3 and H3K4me3 target genes, many genes display quantitative changes in those marks, especially between different tissue types (e.g. >60% of target genes change quantitatively from leaf to t0).

These genes are putative candidates involved in floral initiation, development and senescence. All samples were collected at the same time early in the afternoon. Meristems and early flower development stages were dissected under a microscope. Project description:Phalaenopsis amabilis, one of the most important flowers in the current international flower market, is a plant that undergoes vernalization and requires low temperature treatment for flowering. There have been few reports on the proteomic analysis of the development of flower buds. In this study, by using isobaric tags for relative and absolute quantification (iTRAQ), 4096 differentially expressed proteins were identified in P. amabilis under low temperature treatment, of which 42 were associated with early floral induction, and 18 were verified by mass spectrometry multi-reaction monitoring (MRM). Among the proteins associated with the vernalization pathway, PEQU_11434 (glycine-rich RNA-binding protein GRP1A-like) and PEQU_11045 (UDP-N-acetylglucosamine diphosphorylase) were upregulated compared to their expression in control flower buds. It was therefore inferred that O-GlcNAc glycosylation was involved in the posttranscriptional modification of VRN1 (API homolog) and that the GRP2 protein (glycine-rich RNA-binding protein) was glycosylated to relieve binding to the VRN1 mRNA precursor to promote the expression of VRN1, which initiates floral development. Furthermore, phytochromes A (PEQU_13449, PEQU_35378), B (PEQU_09249) and C (PEQU_41401) were downregulated under low temperature treatment compared to their expression in control flower buds, suggesting that they could repress the expression of the VRN2 gene and thus release its repression of VRN3 to enable the high-level expression of FTPEQU_19304 (FT, VRN3 homolog), which promotes VRN1 expression and then stimulates flowering.

Project description:The composition of the transcriptome is regulated by both mRNA synthesis and degradation. One route for mRNA decay is through 5’ decapping, which can be initiated by decapping enzymes and small RNAs. Although decapped RNAs are an important intermediate for mRNA decay, their identity and abundance have never been studied on a large scale. Here we present an experimental method for transcriptome-wide profiling of decapped mRNAs. We applied the method to study the prevalence of decapped transcripts during the early stages of Arabidopsis thaliana flower development. Decapped transcripts were identified for the majority of expressed genes, although at different levels. By comparing decapped RNA levels with steady-state overall transcript levels, our study provides evidence for widespread decapping-mediated mRNA degradation control in numerous biological processes and for genes of varied molecular functions, implying that mRNA decapping is a dynamically regulated process. Sequence analyses identified structural features of transcripts and cis-elements that were associated with levels of decapping.
