Next generation sequencing reveals the diversity and population-genetic properties of cattle CNVs

Project description:Structural and functional impacts of copy number variations (CNVs) on livestock genomes are not yet well understood. In this study, we have identified 1853 CNV regions (CNVRs) using population-scale sequencing data generated from 75 cattle of 8 breeds (Holstein, Angus, Jersey, Limousin, Romagnola, Brahman, Gir and Nelore). Individual genome sequence coverage ranged from 4 to 30 fold, with a mean of 11.8 fold. A total of 3.1% (87.5 Mb) of the cattle genome is predicted to be copy number variable, representing a substantial increase over the previous estimates (~2%). This dataset was highly correlated with array CGH data (r2 = 0.761) and was validated to be accurate with an estimated 12% false positive rate and a 19% false negative rate based on qPCR and array CGH, respectively. Hundreds of CNVs were found to be either breed specific or differentially variable across breeds, including the RICTOR gene in dairy breeds and the PNPLA3 gene in the beef breeds. In contrast, clusters of the PRP and PAG genes are duplicated in all sequenced animals, implicating that subfunctionalization, neofunctionalization or overdominance play a role in diversifying these fertility related genes. Further population-genetic analyses based on CNVs revealed the population structures of these taurine and indicine breeds and uncovered hundreds of positively selected CNV candidates near important functional genes. These CNV results provide a new glimpse of diverse selections during cattle speciation, domestication, breed formation, and recent genetic improvement.

Characteristics of microRNA expression in mammary tissue of dairy and beef breed heifers

Project description:MicroRNAs (miRNAs) are small noncoding RNAs that participate in regulation of gene expression. Their role during mammary gland development is still largely unknown. In the present study, we performed a microarray analysis to identify miRNAs associated with high mammogenic potential of bovine mammary gland. We identified 54 miRNAs differing significantly between mammary tissue of dairy (Holstein-Friesian, HF) and beef (Limousine, LM) post-pubertal heifers. Fifty two miRNAs had higher expression in the mammary tissue of LM heifers. Enrichment analyses for targeted genes revealed that the major differences between miRNA expression in the mammary gland of HF vs. LM were associated with regulation of signalling pathways crucial for mammary gland development, such as: TGF-beta, insulin, WNT and inflammatory pathways. Moreover, a number of genes potentially targeted by differentially expressed miRNAs was associated with mammary stem cells’ activity. These data indicate that in dairy cattle high developmental potential of the mammary gland, leading to high milk productivity, not only depends on central neuro-endocrine regulation but also on specific miRNA expression pattern. miRNA profiling of Holstein Freisian (dairy breed) and Limousne heifers (beef breed) mammay glands. Comparison of L-carnitine treated day 6 in vivo bovine embryos to controls, in both the Jersey and Holstein breeds.

Project description:The decreased rate of pregnancy obtained in cattle using frozen in vitro embryos compared to in vivo embryos has been associated with over-accumulation of intracellular lipid, which causes cell damage during cryopreservation. It is believed that the higher lipid content of blastomeres of bovine embryos produced in vitro results in darker coloured cytoplasm which could be a consequence of impaired mitochondrial function. In this study, L-carnitine was used as a treatment to reduce embryonic lipid content by increasing metabolism in cultured bovine embryos. We have observed previously that in vivo embryos of different dairy breed collected from cows housed and fed under the same conditions differed in lipid content and metabolism. As such, breed effects between Holstein and Jersey were also accounted for general appearance, lipid composition, mitochondrial activity and gene expression. Adding L-carnitine to the embryo culture medium reduced the lipid content in both breeds due to increased mitochondrial activity. L-carnitine vs controls, in 4 replicates for each breed, with dye-swaps.

Transcriptome profiling of the intramuscular fat content in Longissimus dorsi between Angus and Chinese Simmental cattle

Project description:The intramuscular fat (IMF) content of different beef cattle breeds varies greatly, which plays an important role in taste and nutritional value. However, the molecular mechanism of fat metabolism and deposition in beef cattle is still not very clear. In this study, the meat quality traits of Angus cattle and Chinese Simmental cattle were compared, the transcriptome of the longissimus dorsi muscle (LD) between Angus cattle and Chinese Simmental cattle was then analyzed to identify key genes related to fat metabolism and adipogenesis by high-throughput RNA-seq technology. In the current study conducted a comprehensive analysis on the transcriptome of the longissimus dorsi muscle (LD) of Angus and Simmental cattle, and identified differentially expressed genes related to lipid metabolism，which may have a great impact on on the formation of IMF.

Transcriptome profiling of muscle by RNA-Seq reveals significant digital gene expression profiling differences between Angus and Luxi Cattle

Project description:The development of massively parallel sequencing technologies enables the sequencing of total cDNA to identify unigene expression and to discover novel regions of transcription. Here, we report the first use of RNA-Seq to find the digital gene expression profiles (DGEs) associated with the growth and development of muscle in both Chinese Luxi and Angus beef cattle. More than 9,243,921 clean reads were found in samples of muscle tissue. We found 232 DGEs between Luxi cattle and Angus cattle (FDRM-bM-^IM-$0.001 AND |log2Ratio|M-bM-^IM-%1). Among the DGEs, we determined that 147 genes were down-regulated and 85 genes were up-regulated. GO and Pathway analysis were performed to analyze the biological role of the DGEs and determine their contribution to the differences seen in muscle growth and development between local Chinese Luxi cattle and the introduced Angus cattle. This article suggests that RNA-Seq is a useful tool for predicting differences in gene expression between Luxi and Angus beef cattle; moreover, our result provides unprecedented resolution of mRNAs that are expressed across the two breeds.
