Project description:Despite their enormous importance, the molecular circuits that control the differentiation of Th17 cells remain largely unknown. Recent studies have reconstructed regulatory networks in mammalian cells, but have focused on short-term responses and relied on perturbation approaches that cannot be applied to primary T cells. Here, we develop a systematic strategy – combining transcriptional profiling at high temporal resolution, novel computational algorithms, and innovative nanowire-based tools for performing gene perturbations in primary T cells – to derive and experimentally validate a temporal model of the dynamic regulatory network that controls Th17 differentiation. The network is arranged into two self-reinforcing and mutually antagonistic modules that either suppress or promote Th17 differentiation. The two modules contain 12 novel regulators with no previous implication in Th17 differentiation, which may be essential to maintain the appropriate balance of Th17 and other CD4+ T cell subsets. Overall, our study identifies and validates 39 regulatory factors that are embedded within a comprehensive temporal network and identifies novel drug targets and organizational principles for the differentiation of Th17 cells. Project description:Gene expression is controlled by the complex interaction of transcription factors binding to promoters and other regulatory DNA elements. One common characteristic of the genomic regions associated with regulatory proteins is a pronounced sensitivity to DNase I digestion. We reported genome-wide high resolution maps of DNase I hypersensitive (DH) sites from both seedling and flower tissues of Arabidopsis from the Columbia (Col) ecotype and the corresponding ddm1 (deficient in DNA methylation 1) mutant. We identified 38,290, 41,193, 38,313, and 38,153 DH sites in leaf (Col), flower (Col), ddm1 leaf, and ddm1 flower tissues, respectively. Approximately 45% of the DH sites in all tissue types were located within 1 kb of a transcription start site (TSS), which represents a putative promoter region. Pairwise comparisons of the DH sites derived from different tissue types revealed DH sites specific to each tissue. DH sites are significantly associated with long non-coding RNAs (lncRNAs) and conserved non-coding sequences (CNSs). The binding sites of MADS-domain transcription factors AP1 and SEP3 are highly correlated with DH sites.

Project description:Leaf senescence is the final developmental process that includes the mobilization of nutrients from old leaves to newly growing tissues. The progression of leaf senescence requires dynamic but coordinated changes of gene expression. Although several transcription factors (TFs) are known to be involved in both negative and positive modes of regulation of leaf senescence, detailed mechanisms that underlie the progression of leaf senescence are largely unknown. We report here that the class II ERF transcriptional repressors are controlled by proteasome and regulate the progression of leaf senescence in Arabidopsis. Since we had previously demonstrated that NtERF3, a model of tobacco class II ERFs, specifically interacts with a ubiquitin-conjugating enzyme, we examined the stability of NtERF3 and found that bacterially produced NtERF3 was rapidly degraded by plant protein extracts in vitro. Whereas NtERF3 accumulation was low in plants, it was increased by treatment with a proteasome inhibitor. Arabidopsis class II ERFs, namely, AtERF4 and AtERF8, were also controlled by proteasome and stabilized by aging of plants. The transgenic plants in which NtERF3, AtERF4, and AtERF8 were individually expressed under the control of the 35S promoter exhibited the precocious leaf senescence. Our microarray and RT-PCR analyses revealed that AtERF4 regulated expression of genes involving in various stress responses and leaf senescence. In contrast, aterf4 aterf8 mutant exhibited delayed leaf senescence. Taken together, we present the important role of class II ERFs in the regulation of leaf senescence.
