Project description:Histone acetylation and deacetylation are among the principal mechanisms by which chromatin is regulated during transcription, DNA silencing, and DNA repair. We analyzed patterns of genetic interactions uncovered during comprehensive genome-wide analyses in yeast to probe how histone acetyltransferase (HAT) and histone deacetylase (HDAC) protein complexes interact. The genetic interaction data unveil an underappreciated role of HDACs in maintaining cellular viability, and led us to show that deacetylation of the histone variant Htz1p at lysine 14 is mediated by Hda1p. Studies of the essential nucleosome acetyltransferase of H4 (NuA4) revealed acetylation-dependent protein stabilization of Yng2p, a potential nonhistone substrate of NuA4 and Rpd3C, and led to a new functional organization model for this critical complex. We also found that DNA double-stranded breaks (DSBs) result in local recruitment of the NuA4 complex, followed by an elaborate NuA4 remodeling process concomitant with Rpd3p recruitment and histone deacetylation. These new characterizations of the HDA and NuA4 complexes demonstrate how systematic analyses of genetic interactions may help illuminate the mechanisms of intricate cellular processes. Project description:Nucleosomal acetyltransferase of H4 (NuA4) is an essential transcriptional coactivator in eukaryotes, but remains poorly characterized in plants. Here, we describe Arabidopsis homologs of the NuA4 scaffold proteins Enhancer of Polycomb-Like-1 (AtEPL1) and Esa1- Associated Factor 1 (AtEAF1). Loss of AtEAF1 results in inhibition of growth and chloroplast development. These effects are stronger in the Atepl1 mutant and are further enhanced by loss of Golden2-Like (GLK) transcription factors, suggesting that NuA4 activates nuclear plastid genes alongside GLK. We demonstrate that AtEPL1 is necessary for nucleosomal acetylation of histones H4 and H2A.Z by NuA4 in vitro. These chromatin marks are diminished genome-wide in Atepl1, while another active chromatin mark, H3K9 acetylation (H3K9ac), is locally enhanced. Expression of many chloroplast-related genes depends on NuA4, as they are downregulated with loss of H4ac and H2A.Zac. Finally, we demonstrate that NuA4 promotes H2A.Z deposition and by doing so prevents spurious activation of stress response genes.

Project description:The NuA4 lysine acetyltransferase complex acetylates histone and non-histone proteins and functions in transcription regulation, cell cycle progression, and DNA repair. NuA4 harbors an interesting duality in that its catalytic module can function independently and distinctly as picNuA4. At the molecular level, picNuA4 anchors to its bigger brother via physical interactions between the C-terminus of Epl1 and the HSA domain of Eaf1, the NuA4 central scaffolding subunit. This is reflected at the regulatory level, as picNuA4 can be liberated genetically from NuA4 by disrupting the Epl1-Eaf1 interaction. As such, removal of either Eaf1 or the Epl1 C-terminus offers a unique opportunity to elucidate the contributions of Eaf1 and Epl1 to NuA4 biology and in turn their roles in balancing picNuA4 and NuA4 activities. Using high-throughput genetic and gene expression profiling, and targeted functional assays to compare eaf1∆ and epl1-C∆ mutants, we found that EAF1 and EPL1 had both overlapping and distinct roles. Strikingly, loss of EAF1 or its HSA domain led to a significant decrease in the amount of picNuA4, while loss of the Epl1 C-terminus increased picNuA4 levels, suggesting starkly opposing effects on picNuA4 regulation. The eaf1∆ epl1-C∆ double mutants resembled the epl1-C∆ single mutants, indicating that Eaf1’s role in picNuA4 regulation depended on the Epl1 C-terminus. Key aspects of this regulation were evolutionary conserved, as truncating an Epl1 homolog in human cells increased the levels of other picNuA4 subunits. Our findings suggested a model in which distinct aspects of the Epl1-Eaf1 interaction regulated picNuA4 amount and activity.

Project description:Enzymes that modify and remodel chromatin are subunits in broadly conserved macromolecular complexes. One key chromatin modification is the dynamic acetylation of histones by opposing activities of acetyltransferase and deacetylase complexes. Among the acetyltransferases, the NuA4 complex containing Tip60 or its Saccharomyces cerevisiae ortholog, Esa1, is of particular significance because of its roles in crucial genomic processes including DNA damage repair and transcription. The catalytic subunit Esa1 is essential, as are five non-catalytic NuA4 subunits. We found that of these non-catalytic subunits, only deletion of Enhancer of polycomb (Epl1) can be bypassed by loss of a major deacetylase complex. This is a property shared by Esa1. Non-catalytic complex subunits are often critical for complex assembly, stability, genomic targeting, substrate specificity and regulation. Understanding the essential cellular role of Epl1 has been limited, a limitation now overcome by the discovery of its bypass suppression. Here, we present the first comprehensive in vivo study of Epl1 upon complete cellular loss of Epl1 using the powerful tool of suppression combined with transcriptional and mutational analyses. Our results highlight functional parallels between Epl1 and Esa1 and further illustrate that the structural role of Epl1 is important for promotion of Esa1 activity. This conclusion is strengthened by our dissection of Epl1 domains required in vivo for interaction with specific NuA4 subunits, histone acetylation, and chromatin targeting. These results provide new insights for the conserved, essential nature of Epl1 and its homologs among organisms, such as EPC1/2 in humans, which is frequently altered in cancers.

Project description:Acetylation of histone tails has long been associated with gene activation. Exactly how acetylation regulates gene expression is not fully known. Acetylation events at specific sites or collections of sites on histones elicit distinct outcomes. Here we examine the downstream consequences of histone acetylation by the histone H4 acetyltransferase NuA4 on a genomic scale. Evidence is presented that Bdf1, which is known to bind to acetylated lysine H4 tails in vitro, binds to nucleosomes in vivo and that this binding is dependent upon Esa1, the catalytic subunit of NuA4. Loss of NuA4 results in a coordinate depletion of Bdf1, the transcription complex assembly factor TFIID, and the H2A.Z assembly complex SWR-C at highly acetylated promoter regions. This finding is consistent with known interactions between Bdf1 and TFIID and SWR-C. Loss of Bdf1 results in little or no depletion of TFIID or SWR-C at these promoter regions, possibly due to substitution by the Bdf1 paralog Bdf2. Consistent with this possibility, loss of Bdf1 results in accumulation of Bdf2 at sites normally bound by Bdf1. Together, the findings presented here strengthen the proposed cascade of events whereby nucleosome H4 acetylation by NuA4 at promoters target Bdf1, which then recruits TFIID and SWR-C to assemble the transcription machinery.
