Project description:We developed an enrichment-free, metabolic-based assay for rapid detection of tumor cells in the pleural effusion and peripheral blood samples. All nucleated cells are plated on microwell chips that contain 200,000 addressable microwells and then screened the chips. After candidate tumor cells were identified, retrieved single tumor cells with micromanipultor. To detection and analysis molecular characterization of these circulating tumor cells, we performed single cell whole genome amplification with multiple displacement amplification (MDA) technology and whole exome sequencing.

Project description:Advances in biochemical technologies have led to a boost in the field of single cell genomics. Observation of the genome at a single cell resolution is currently achieved by pre-amplification using whole genome amplification (WGA) techniques that differ by their biochemical aspects and as a result by biased amplification of the original molecule. Several comparisons between commercially available single cell dedicated WGA kits (scWGA) were performed, however, these comparisons are costly, were only performed on selected scWGA kit and more notably, are limited by the number of analyzed cells, making them limited for reproducibility analysis. We benchmarked an economical assay to compare all commercially available scWGA kits that is based on targeted sequencing of thousands of genomic regions, including highly mutable genomic regions (microsatellites), from a large cohort of human single cells (125 cells in total). Using this approach, we could analyze the genome coverage, the reproducibility of genome coverage and the error rate of each kit. Our experimental design provides an affordable and reliable comparative assay that simulates a real single cell experiment. Results demonstrate the need for a dedicated kit selection depending on the desired single cell assay.

Single cell RNA sequencing of KPC1199 cell line [mouse scRNA-seq]

Project description:In this study we describe a new method for GTO (Genomics Transcriptomics One-Tube) that allows for simeltaneous sequencing of RNA and DNA from a single cell in the same tube. This method relies on dual amplification. The first amplification is done immediately after the mRNA is transcribed to cDNA using SMART-Seq2 protocol (Picelli et al., 2014) to increase the level of cDNA to that comparable to gDNA. The second amplification with universal primers from SeqXE kit for whole genome amplification (from Sigma Aldrich) amplifies the cDNA and gDNA fragments to amounts required for library preparation. The reads generated from this mixed library are separated bioinformatically to exonic and nonexonic reads depending on where they align in the reference genome to generate the RNAseq and DNAseq data respectively. We present data generated from single in-vitro cells of multiple cell lines (A375, BT549, SKBR3, 315A) and also from single in-vivo cells isolated from tumors of an orthotopic tranplantation mouse model of pancreatic cancer (using KPC1199-EGFP cell line).

An optimization system for isolating and sequencing of single human colon cancer cells

Project description:Single cell sequencing (SCS) is a promising approach for precisely digging into the genetic heterogeneity at single cells level. Single cell whole genome/exome sequencing (scWGS/scWES) and single cell whole transcriptome sequencing (scRNA-seq) are methods of SCS and have been applied in various studies of solid tumors, e.g. liver cancer, breast cancer. However, no scRNA-seq-related studies of human colon-cancer tissue-samples have been conducted. In this study, we developed a modified and efficient colon-cancer-tissue SCSs system (named CCTSs-SCSs system) by combining four optimization technologies: tissue digestion, live and intact single-cells capture, single-cell RNA or genome amplification and sequencing, and bioinformatics analysis. This advanced system is applicable to both scRNA-seq and scWGS/scWES. Using this system, we successfully completed several single cells scRNA-seq and scWES, and found three key points of this system: an improved digestion system, FACS-based dead-cell-removal method for scRNA-seq, 20 cycles for scRNA amplification. Our CCTSs-SCSs system provides a reliable and efficient method of scRNA-seq or scWGS/scWES for human colon cancer tissue and contributes to single-cell level and precise studies for colon cancer.
