Characterizing seed weight related genes through transcriptome analyses of wild and cultivated soybeans

Project description:Cultivated soybean has domesticated in China for a long history, and there are several significant phenotypic differences between wild and cultivated soybeans. Seed of cultivar is generally larger than wild soybean, therefore here we comprehensively analyzed transcriptomes of thirteen soybean accessions seeds including seven wild soybeans and six landraces through applying strand-specific RNA sequencing. Differential expressed genes related seed weight were identified, some of them were known to be associated with seed development in Arabidopsis. Noncoding RNAs are known to play important roles in plant development, and we profiled the expression pattern of long noncoding RNA (lncRNA) in cultivated and wild soybean seeds. We have identified 1,251 long intergenic noncoding RNA, 243 intronic RNA and 81 antisense lncRNA, transcriptional levels of a number of lncRNAs were significantly different between cultivated and wild soybeans, suggesting that lncRNA may be involved in soybean seed development.

Transcriptome analysis of the seed weight plasticity in Brassica napus

Project description:A critical barrier for improving crops yield is the compensatory effect between seed weight (SW) and seed number (SN), which has been widely reported in several crops including Brassica napus. Despite the agronomic relevance of this issue, the molecular factors involved in the interaction between SW and SN are largely unknown in crops. In this work, we performed a detailed transcriptomic analysis of 48 seed samples obtained from two rapeseed spring genotypes subjected to different source-sink (S-S) ratios in order to modify the relationship between SW and SN under field conditions.

Differential compatibilities between rhizobium strains and cultivated and wild soybeans revealed by anatomical and RNA-seq analyses.

Project description:Various species of rhizobium establish compatible symbiotic relationships with soybean (Glycine max) leading to the formation of nitrogen-fixing nodules in roots. The formation of functional nodules is mediated through complex developmental and transcriptional reprogramming that involves the activity of thousands of plant genes. However, host transcriptome responses that determine the outcome of the symbiotic interactions leading to the formation of functional or non-functional nodules remain unexplored. In this study, we investigated differential compatibilities between rhizobium strains (Bradyrhizobium diazoefficiens USDA 110Bradyrhizobium sp. strain LVM 105) and cultivated and wild soybeans. The nodulation assays revealed that both USDA 110 and LVM 105 strains effectively nodulate G. soja but only USDA 110 can form symbiotic relationships with Williams 82. RNA-seq data revealed that USDA 110 and LVM 105 induce distinct transcriptome programming in functional mature nodules formed on G. soja roots where genes involved in nucleosome assembly, DNA replication, regulation of cell cycle, and defense responses play key roles. Transcriptome comparison also suggested that activation of genes associated with cell wall biogenesis and organization and defense responses together with downregulation of genes involved in the biosynthesis of isoprenoids and antioxidant stress are associated with the formation of non-functional nodules on Williams 82 roots. Moreover, our analysis implies that increased activity of genes involved in oxygen binding, amino acid transport, and nitrate transport differentiates between fully-developed nodules in cultivated versus wild soybeans.

Domestication has altered gene expression in pea seed coat

Project description:In angiosperms, the mature seed consists of an embryo (E), a seed coat (SC), and, in many cases, an endosperm. In contrast to knowledge about embryo and endosperm, we have relatively little knowledge of SC, especially at the genomics level. In this study, we analyzed the gene expression during seed development using the panel of cultivated and wild pea genotypes. We report the comprehensive gene expression changes related both to development as well as domestication status. Analysis of seed developmental stages revealed extensive modification of gene expression between wild pea progenitor and cultivated pea crop. A significant difference in gene expression dynamics appeared between early and late developmental stages D1, D2, and D3, D4, D5 in wild pea genotypes, where the expression was increased 3-5-fold and 5-10-fold, respectively. Our work extends knowledge about the role of the seed coat during pea seed development. We described gene expression dynamic resulting in specific metabolic profiles providing new insight into pea domestication.

Whole genome-wide transcript profiling to identify differentially expressed genes associated with seed field emergence in two soybean low phytate mutants

Project description:Seed germination is important to soybean (Glycine max) growth and development, ultimately affecting soybean yield. A lower seed field emergence has been the main hindrance for breeding soybeans low in phytate. Although this reduction could be overcome by additional breeding and selection, the mechanisms of seed germination in different low phytate mutants remain unknown. In this study, we performed a comparative transcript analysis of two low phytate soybean mutants (TW-1 and TW-1-M), which have the same mutation, a 2 bp deletion in GmMIPS1, but show a significant difference in seed field emergence.

Quantitative proteomic analyses reveal the dynamics of protein and amino acid accumulation in soybean seed from early to late stages of seed filling

Project description:Global analyses of protein profiling during seed development in soybean is paramount to understand the metabolic processes that correspond to the differential protein accumulation and hence seed quality in soybean. Using high throughput tandem mass tag (TMT) based tagging techniques, we identified 4,172 proteins in three stages namely early, mid, and late seed filling. We mapped the identified metabolic pathways associated with seed filling. An elevated level of several kinases was observed from the early to mid-stages of seed filling, indicating that protein phosphorylation was a major event that occurred during this period. The early to late stages of seed filling was characterized by an increased level of proteins associated with the cell wall, oil, and vacuolar-related processes. Twenty-five seed storage protein genes located on 12 different chromosomes were identified. Among the seed storage proteins, 7S (B-subunit) and 11S (Gy3, Gy4, Gy5) exhibited steadily increased abundance from early to late-stage seed development, whereas, 2S albumin exhibited decreased abundance during the same period. An increased abundance of proteases, senescence-associated proteins and, oil synthesis proteins was observed from the mid to late stages of seed filling. The mid to late stages of seed filling were also characterized by a lower abundance of transferases, transporters, Kunitz family trypsin, and protease inhibitors. Two enzymes associated with methionine synthesis exhibited lower abundance from early to late stages. This study unveiled the expression of several key enzymes/proteins associated with amino acid and protein syntheses and their accumulation during seed development which will assist scientists and breeders to develop new value-added soybeans with improved protein quality.
